Help on Analysis of covariance
Dear All,
Kindly tell me the steps to perform analysis of covariance (ANCOVA). Can I find anything in the help(). My prime objective is to analyze the genotypic and phenotypic correlation coefficients.
Thanks,

Nearest Neighbors
I was wondering if there is a way in R to find k nearest neighbors of various
orders, say order 2, 3, or 4. In otherwords neighbors of neighbors of
neighbors. You get the idea. I know that I can use knearneigh(matrix.data,
k) but this only gives me the k nearest neighbors and not of a particular
order.
Thanks in advance.

package "plotrix"
I installed package plotrix because reading its vignette it looks like it can help me solve a "legend" problem.
The package instaleed correctly on my Mac OS/X 10.5.8
But I cannot reproduce the examples centered on function "lgendg".

unable to run spatial lag and error models on large data
Hi:
First my apologies for cross-posting. A few days back I posted my queries ar R-sig-geo but did not get any response. Hence this post.
I am working on two parcel-level housing dataset to estimate the impact of various variables on home sale prices.
I created the spatial weight metrics in ArcGIS 10 using sale
year of four nearest houses to assign weights. Next, I ran LM tests and

boxcox transformations
Hi,
I am new to R.
I need help with regards to box cox transformation.
I have phenotypic data for e.g. plant height.
data is non-normal. Skewness is 0.34.
Could you please help me?
Regards,
Yogi

Nearest Neighbor Algorithm in R -- again.
Several of the methods I use for analyzing large data sets, such as
WinGamma: determining the level of noise in data
Relief-F: estimating the influence of variables
depend on finding the k nearest neighbors of a point in a data frame or
matrix efficiently. (For large data sets it is not feasible to compute
the 'dist' matrix anyway.)

k-NN routines
Hello All,
I would like to use R for k-NN (nearest neighbor) clustering for pattern recognition.
However, I don't see it. I don't think 'hclust' or 'kmeans' are what I am looking for.
Thanks for your help,
Clayton Springer

ASReml-R Course - Chicago APRIL 24/25
Dear Sirs
I would like to make you aware of the following training taking place in Chicago next month.
Analysis of experiments using ASReml-R, Chicago, 24/25th April
This workshop is aimed at scientist/practitioners that are interested in analyzing complex datasets by fitting linear mixed models, particularly users with experience in breeding programs and design and analysis of experiments.

custom subset method / handling columns selection as logic in '...' parameter
Dear R-helpers & bioconductor
Sorry for cross-posting, this concerns R-programming stuff applied on
Bioconductor context.
Also sorry for this long message, I try to be complete in my request.
I am trying to write a subset method for a specific class (ExpressionSet
from Bioconductor) allowing selection more flexible than "[" method .
The schema I am thinking for is the following:

coef does not work for my ASReml model
Hi Everyone,
I am using ASReml to fit a spatial model. I do not have all the components
of ASReml when I call;
names(summary())
e.g.
names(summary(fcov.asr2))

I am trying to get the coefs but I get "NULL".
Does anybody know the reason?
Any help would be much appreciated.

for parameter 'keep' in 'step'
Hello Lady or Sir,
I want to do model selection with 'step' function. But there is a trouble to
me.
For example, there are 5 independent variables, X0,X1,X2,X3 and X4; and 1
dependent variable y.
I want to run stepwise regression y ~ X0 + X1 + X2 + X3 + X4, and I want to
keep X0 always in the
model. Every time when I run command 'step' with 'keep', error information

problems with package 'segmented'
Dear R-users,
I am trying to understand how the 'segmented'-package works to determine
breakpoints and slopes of regression lines in broken-line regression models.
However, I am not able to repeat the example on the "plant"-dataset,
which was reported in the accompanying paper of the package. (V.M.R

In one particular situation predict.coxph gives an error message. Namely: stratified data, predict='expected', new data, se=TRUE. I think I found the error but I'll leave that to you to decide.

Friedman test for replicated blocked data
Hi,
I would need to extend the Friedman test to a replicated
design. Currently the function: friedman.test(y, ...) only works for
unreplicated designs.
I found in Conover 1999 "Practical Nonparamteric statistics" an
extension of the formula to my case.
Nevertheless, other sources, like Sheskin 2000 "Parametric and
Nonparametric statistical Procedures" and Daniel 1990

Multiple imputation, multinomial response & random effects
Dear R-group,
Could somebody recommend a package that can deal with a multinomial response variable (choice of breeding tactic in mice, which has four unordered levels), multiply-imputed data (generated using the Amelia package) and two non-nested random effects: individual identity (133 individuals made up to four choices each) and year (for which there are six levels and sample size varies
