Comment on build and INSTALL
Greetings, I have noticed two possible small glitches with build and INSTALL. First, when I run R CMD build latticeDensity, I get the following message: *excluding invalid files from 'latticeDensity' Subdirectory R contains invalid file names: R However, all the files end up in the zip file (or tar) just fine, and neither INSTALL

.Rdata file in data subdirectory won't load
Greetings, I wanted to add a dataset to a complete R package I am working on (the package cleanly installs and passes the R CMD check). The data (a matrix) was saved, and the save() image dragged to the /data folder, and is a .Rdata file. It can be read directly using load (see below), but now the R CMD check indicates "subdirectory data contains no datasets" and it won't load

"False" warning on "replacing previous import" when re-exporting identical object
Hi, SETUP: Consider three packages PkgA, PkgB and PkgC. PkgA defines a generic function foo() and exports it; export(foo) PkgB imports PkgA::foo() and re-exports it; importFrom(PkgA, foo) export(foo) PkgC imports everything from PkgA and PkgB: imports(PkgA, PkgB) PROBLEM: Loading or attaching the namespace of PkgC will generate a warning: replacing previous import by

multiple defines of diag
The current coxme code has functions that depend on bdsmatrix and others that depend on Matrix, both those pacakges define S4 methods for diag. When loaded, the message appears: replacing previous import ?diag? when loading ?Matrix? Questions: 1. Do I need to worry about this? If so, what can I do about it? I suppose I could add an importFrom directive, but it will be a pain unless there

Import data set from another package?
I've moved nlme from Depends to Imports in my coxme package. However, a few of the examples for lmekin use one of the data sets from nlme. This is on purpose, to show how the results are the same and how they differ. If I use data(nlme::ergoStool) the data is not found, data(nlme:::ergoStool) does no better. If I add importFrom(nlme, "ergoStool") the error message is that

conditional import in NAMESPACE
Dear R-help, Can some one tell me if it's possible to have conditional importFrom() in the package NAMESPACE file? Basically I'd like to know if it's possible to make the NAMESPACE file compatible with R 1.9.0 and those 1.8.1 and earlier. The problem is that I want to import cmdscale(), which is in `mva' prior to 1.9.0 but in `stats' post 1.9.0. Any pointer much appreciated!

importing namespaces from base packages

importing namespaces from base packages
Dear All, I understand the R CMD checks with only the base package attached, everything else (including the other packages bundled with the base R) should be imported and most importantly declared in the Imports field from the DESCRIPTION file. However, I do use functions from other packages than base (utils, grDevices, stats, graphics), for which it is sufficient to declare importFrom() in the

incorrect import?
Dear all, I'm not getting what I'm doing wrong. The line below from my read.fsa.bin function throws an error when just loading my AFLP package and disappears when I load the zoo package as well. #the line that throws the error Index <- which(Peak == rollmax(Peak, k = 1 + 2 * floor((min(diff(SizeStandard)) * Fs - 1) / 2), fill = -Inf)) #the error Error in UseMethod("rollmax")

strange behaviour of importFrom directive in name space
Dear listers, After activating the name space for my bioconductor package (prada) I successfully ran R CMD check. However when loading the package in R and running the examples the imported function brewer.pal from package RColorBrewer is not found. I can directly call brewer.pal from the RColorBrewer name space typing RColorBrewer::brewer.pal, but it is not imported into my prada name space. When

Namespace dependency not required
Hi, I am working at adding namespace to my packages, carefully following the doc "Writing R extensions" and some threads on the web. However I cannot find clear explanation about how to best deal with the import or importFrom functions in the name space. To make it short: To declare dependencies in the description file either after Depends: (packages including functions that are

Conditional importFrom (roxygen?)
Folks: I am getting a build failure when I: #' @importFrom utils shortPathName which roxygenizes it to the NAMESPACE. I suspect this is because this particular function is Windows-only, but I'm a bit confused how I should "properly" importFrom a function like this so it doesn't cause a build failure, but I don't get a note in my R CMD CHECK if I DON'T have it:

Errors while compiling packages with namespace?
Hello, I try to set up namespaces for packages. It is fine for several of them, except one whose compilation fails (under Windows XP & R 2.0.0): ---------- Making package svViews ------------ adding build stamp to DESCRIPTION installing NAMESPACE file and metadata Error in parse(file, n, text, prompt) : syntax error on line 21 Execution halted make[2]: *** [nmspace] Error 1 make[1]: ***

R History: Why is there no importFrom() function?
Excuse me if this is inappropriate content for this list, but I thought it might be the best place -- and the best audience -- to ask about a design decision for the R language. Programs or analyses written in R typically use library() to pull in functions from non-core packages. This differs markedly from most languages*, which usually offer some way to selectively import symbols. For example,

RFC: Constructing StringRefs at compile time
Well, apparently clang has clang::StringLiteral in clang/AST/Expr.h So, our options are either: Allow this name clash (obviously the namespaces don't clash, only the names) and deal with it when it's an issue (which will be limited to clang, and even then not very often), or choose a different name. validspamobject?
Greetings, My R package has been showing warnings of the form: `validspamobject()` is deprecated. Use `validate_spam()` directly None of my code uses the function validspamobject, so it must be a problem in another package I'm calling, possibly spam or spdep. Has this problem occurred with other people? It doesn't have any deleterious effect, but it's annoying. In particular,

R-2.0.0 Install problem for package bundle with inter-dependent n amespaces
I have a revised version of the gregmisc package, which I've converted into a package bundle each of which has a namespace: gplots, gmodels, gdata, gtoools. Of course, there are interdependencies among these namespaces: gsun374: /tmp [11]> cd gregmisc/ gsun374: gregmisc [12]> grep import */NAMESPACE gdata/NAMESPACE:importFrom(gtools, odd, invalid, mixedsort)

A: ImportFrom(B, ...) -- B: ImportFrom(A, ...)
If I have a package A whose NAMESPACE has ImportFrom(B, <B-syms>)) and a package B whose NAMESPACE has ImportFrom(A, <A-syms>) and we can assume that <A-syms> and <B-syms> are disjoint. The clue would be that I only import relatively little from one namespace to the other. I currently get an error Error in loadNamespace(imp[[1L]], c(lib.loc, .libPaths())) :

conflicting imports despite using importFrom in NAMESPACE
Dear all, It is my understanding that using 'importFrom' in the NAMESPACE of a package allows to avoid conflicts between different packages defining objects with identical names. However, I can still see conflicts while loading the package using 'library'. Here is a toy example, with a package 'foo' importing 'as.igraph' from the igraph package, and 'nj'
