I see as below, where getGeneric and getMethod imply a different signature; the signature is mode="any" for both cases in R version 3.2.3 Patched (2016-01-28 r70038)I don't know how to reproduce Jeff's error, though.

Unexpected side effect of the ":::" operator on the value of isGeneric
Hi,
when running the following on a fresh R,
library("IRanges")
annotation
showMethods("annotation")
Biobase:::annotation
showMethods("annotation")
I get (see the "^^^^^" marked output at the bottom):

S4 classes and debugging - Is there a summary?
Dear all,
I'm getting more and more frustrated with the whole S4 thing and I'm
looking for a more advanced summary on how to deal with them. Often I
get error messages that don't make sense at all, or the code is not
doing what I think it would do. Far too often inspecting the code
requires me to go to the source, which doesn't really help in easily
finding the bit of code

Handling masked methods
Hi,
Say I have two packages, test1 and test2, that both define the generic
method train (identical definition), and each has a specific train
method for a different S4 object (foo and bar, resp.)
I want to be able to call train(foo, x, y) and train(bar, x, y), which
doesn't work since test2 masks test1, as seen below.
The two solutions I can think of are to a) prefix train,

showMethods doubt
Hi,
I'm developing in S4 and I wanted to see the methods for a specific

dots methods: dispatch issues
There seems to be a bug arising when using multiple S4 generics with "..."
as the signature.
The following code works as expected:

Strange behavior of assign in a S4 method.
Hi the list,
I define a method that want to change an object without assignation
(foo(x) and not x<-foo(x)) using deparse and assign.
But when the argument of the method does not match *exactly* with the
definition of the generic function, assign does not work...
Anything wrong?

matrix row product and cumulative product
I spent a lot of time searching and came up empty handed on the
following query. Is there an equivalent to rowSums that does product or
cumulative product and avoids use of apply or looping? I found a rowProd
in a package but it was a convenience function for apply. As part of a

behavior of "by"
Any insight into the behavior of "by" in the following case would be
appreciated. There is a note in the help details for "by" about
documenting behavior since v2.7 but I don't entirely understand what it
is saying. I'm using R2.7.2 Windows. I'm interested if the following

I have the following error message when I fitted lmer to a binary data with the "AGQ" option:

Sealed for setGeneric
Hi the list
When two setGeneric occurs on the same function, the second erage the
first and erase all the function previously define.
Is it possible to prevent that ? Is it possible to declare a setGeneric
that can not be erased later ?
Something like the |sealed for setMethod...|

loading both RPostgreSQL and RSQLite leads to problems
hello,
if i load the RSQLite package in addition to the RPostgreSQL package,
i get various errors when trying to use RPostgreSQL functions. here is
an example transcript showing one such error:

How to show the definition of a S3 function?

cache most-recent dispatch
Hi,
S4 method dispatch can be very slow. Would it be reasonable to cache the
most
recent dispatch, anticipating the next invocation will be on the same
type? This
would be very helpful in loops.
