I think the online order of vignette files are not based on vignette title or filename alphabetically. I am just curious: by what order these vignette files were displayed online so I can make changes accordingly?

I have multiple vignette files for a package, and I would like to have the "right" order of these files when displayed online. For instance, see below:

R CMD check warnings on Windows
Hi all,
For the R package bujar, the warnings below were generated on CRAN's Windows systems. The package uses some Fortran subroutines. I would appreciate any advice to eliminate the warnings. By the way, similar warnings were generated to some unrelated R packages as well: https://www.r-project.org/nosvn/R.check/r-oldrel-windows-ix86+x86_64/imputeTS-00check.html.

Rnw file generated strange symbols in pdf file
Hello,
I found my Rnw file generated strange symbols in pdf file. For instance, on page 4 of the following file,

you can see Belcher et~al on line 2, and Figure~1 on line 5. The symbol ~ should not appear in the pdf file although the symbol was in the original Rnw file (something like Figure~\ref{...}, section~\ref{...}). On page 1,

Fortran runtime error with package cts on CRAN/Mac

Replace isnan and lgamma in Fortran subroutine in R package
Hello,
I submitted a package which used Fortran functions isnan and lgamma. However, I was told that:
isnan and lgamma are not Fortran 95 functions.
I was asked to write 'cross-platform portable code' and so should not be writing GNU extensions to Fortran.

How to import S3 method
Dear Helpers,
I wanted to import an S3 method from package glmnet to my own R package. Specifically, I tried the following:

vignette index going AWOL
I?m preparing a package (fastR) for submission to CRAN, but the vignette index keeps going AWOL, or at least R CMD check ?as-cran thinks so. I?ve tried several things and gave myself the weekend to think of other things, but I can?t figure it out. Perhaps someone on the list can lend a hand.
Here?s one example situation, where I build the index.html file myself and put it in inst/doc/index.html

Sweave trims console output in "tex" mode
Hi
In the example .Rnw file below, only the newline between c and d is
visible in the resulting .tex file after running R CMD Sweave. What is
the reason for this behavior? Newlines are important in LaTeX and should
be preserved. In particular, this behavior leads to incorrect LaTeX code
generated when using tikz(console=TRUE) inside a Sweave chunk, as shown
in the tikzDevice vignette.

I'm fine with Rscript not loading "methods", as long as everything works
properly with "methods" loaded but not attached.

stumped on re-building package vignette
[Env: Win Xp / StatET 2.0 / R 2.15.0]
In my heplots package I extended the HE-examples.Rnw vignette under
inst/doc. The package passes R CMD check
on my machine:
* using log directory 'C:/eclipse-3.7/heplots.Rcheck'
* using R version 2.15.0 (2012-03-30)
* using platform: i386-pc-mingw32 (32-bit)
...
* checking sizes of PDF files under 'inst/doc' ... OK

vignette checking woes
I'm having trouble with R CMD check of my quantreg package. All is well
until I get to:

ERROR
Errors in running code in vignettes:
when running code in ?rq.Rnw?
when I see a snippet from the vignette code and then:
Loading required namespace: MatrixModels
When sourcing ?rq.R?:

Problem with vignette compilation during R CMD check
Dear R-users,
I am going through the last steps of package prep before submission to CRAN
and I have the following problem. My package contains a single vignette
written in optimbase.Rnw and that in stored in /inst/doc. optimbase.Rnw
contains multiple \input{} statements that refer to .tex files stored in
/inst/latex.ref/, e.g.:
\input{../latex.ref/optimbase-package.tex}

See also .isMethodsDispatchOn, which is what trace uses to decide if the
methods package needs to be loaded.

Vignette questions
Context: R2.15-0 on Ubuntu.
1. I get a WARNING from CMD check for "Package vignette(s) without
corresponding PDF:
In this case the vignettes directory had both the pdf and Rnw; do I
need to move the pdf to inst/doc?
I'm reluctant to add the pdf to the svn source on Rforge, per the
usual rule that a code management system should not have both a primary
source and a object

Does it make sense to be able to load an S4 object without the methods
package being attached? I'm not sure implementation-wise how easy this
would be, but it seems like any time there is an S4 object around, the
methods package should be available to deal with it.

How to create vignette.pdf for R-2.13.0?
Dear all,
While R CMD check and R CMD INSTALL have always created the vignettes on
R-2.12.1 or any earlier versions of R, I am no longer able to build the
vignettes on R-2.13.0.
Instead R CMD check gives me the following output:

problem building vignette
Hi,
I'm trying to get a package to pass through "R CMD check --as-cran" and
have run into a problem that gives me no idea where to look to fix it.
I'm running R version 15.1 on a Windows 7 64-bit machine, with the
current set of Rtools. An attempt to check the package dies at the
