vignette/knitr help
I need some help understanding a problem running the tests on the
'digest' package. Initially, I got the message that the 'knitr' package
was needed to run vignettes:
Running vignettes for package ?digest?
Error in loadVignetteBuilder(vigns$pkgdir) :
vignette builder 'knitr' not found
So I installed the knitr package and all its dependents (?mime?,

Missing dependencies in pkg installs
I have a Ubuntu server with an R installation that has 384 packages installed. We are trying to replicate the system on a Red Hat Enterprise server. I downloaded the list of packages from the Ubuntu machine and read it into an R session on the new machine. Then I ran install.packages(listofpackages). Now I have 352 packages on the new machine but several very common packages (like much of the

Trouble compiling igraph. . .
Been and R-user for about 5 years now in an industrial setting, and
always find the mailing list most helpful. I have run into problem
compiling igraph on R. I have contacted the maintainer of igraph, and
he has determined that it is not an igraph problem.
System is FreeBSD 7.2, R-2.10.1 [also have a sandbox machine running
FreeBSD 7.3, R-2.11]. Both machines fail the installation of igraph.

The "configure exists but is not executable" problem is somewhat common
on Windows, because there's usually no such thing as an executable bit
there. (Cygwin does something to fake one, but Windows generally
doesn't.) If you create a tarball there by default you get no
executable bits marked in it.
For a long time, R CMD build has dealt with this issue by using the

Following Duncan's instructions I find that the system and R find that configure IS executable but if trying to install via install.packages I get the same error.
I also tried using R CMD INSTALL from the terminal and install.packages with a local file pointing to the very same tar.gz file that shows the executable bit set. All result in the same "configure is not executable" result.

Not much progress..... I step through debug and it gets to the do.install() function which immediately errors with the same "configuration not executable" error.
So, made a tempfunc that was a copy of tools:::.install_packages and edited the file_test("-x","configure") line to return a TRUE
now I get a Permission Denied error (even if I run as root)

I believe that is a locally defined function, which means you can set a
breakpoint within it but only if R is compiled with source info, or you
can manually call

I am using debug on the .install_packages function...stepping through. Once the temporary folder is created and the tar file expanded I run file_test and get a FALSE back indicating that the configure file is not executable.

[PATCH: ovirt-identify-node replacement 0/1] Node Image Patch
The purpose of this patch is to add the matahari qmf agent package
(http://git.et.redhat.com/?p=matahari.git;a=summary) to the node image.
Matahari is a qmf agent that publishes hardware information to an amqp
broker, replacing functionality from ovirt-identify-node. However, since
the capability is not ovirt specific, the agent is maintained as a separate
project (see link above).

Fedora 29 upgrade: texlive-scheme-medium may depend on R
On upgrading my F28 to F29, I've found that R-core and a number of R
packages:
R-evaluate R-glue R-highr R-knitr R-magrittr R-markdown R-mime R-stringi
R-stringr R-yaml
are installed, although I only ever install R from source and always keep
my Rs locally. So I don't use Fedora R rpms, but these were installed
without my command.
Something in texlive is doing this. A remedy is to

vignette/knitr help
Dear Mick,
Note that both knitr and rmarkdown are listed under Suggests: both are
required to compile the vignette. Installing rmarkdown should solve
the problem. If not, please provide more information. OS, R version,
digest version, ...
