rgl: coordinating and saving viewpoints, zoom, scale for multiple images
Context: I have two or more rgl-based views of a given data set, perhaps fitting different models, or showing different things across views. I want to be able to hand-rotate, zoom, scale one view to something I like, and then show the other views with matching viewpoints and scaling. so that one could flip back/forth among graphs and see only the relevant differences. In 2D, all this usually

[R-pkgs] vcdExtra 0.5-0 is released to CRAN
I'm pleased to announce the release of the vcdExtra package, v. 0.5-0 from R-Forge to CRAN, on its way to a CRAN server near you. vcdExtra was originally designed to serve as a sandbox for introducing extensions of mosaic plots and other visualizations for categorical data, particularly those that apply to (poisson surrogate) loglinear models fitted using glm() and related, generalized

declaring package dependencies
I received the following email note re: the vcdExtra package > A vcd update has shown that packages TIMP and vcdExtra are not > declaring their dependence on colorspace/MASS: see > > http://cran.r-project.org/web/checks/check_results_vcdExtra.html But, I can't see what to do to avoid this, nor understand what has changed in R devel. Sure enough, CRAN now reports errors in

print method like print.anova()
I have a print method for a set of statistical tests, vcdExtra::CMHtest, for which I'd like to have more sensible printing of pvalues, as in print.anova(). [Testing this requires the latest version of vcdExtra, from R-Forge **|install.packages("vcdExtra", repos="http://R-Forge.R-project.org")|** ] With my current print method, I get results like this, but all Prob values

defining a formula method for a weighted lm()
In the vcdExtra package on R-Forge, I have functions and generic methods for calculating log odds ratios for R x C x strata tables. I'd like to define methods for fitting weighted lm()s to the resulting loddsratio objects, but I'm having problems figuring out how to do this generally. # install.packages("vcdExtra", repos="http://R-Forge.R-Project.org")

system.file() to read a text file from a vignette
[Env: R 2.12.2, WinXp] In a vignette for the vcdExtra package, I had a text file, tv.dat under data/, that I used in the vignette as <<tv1,results=verbatim>>= tv.data<-read.table(system.file("data","tv.dat",package="vcdExtra")) head(tv.data,5) @ I was told that this now generates a warning for non-Rdata files in R CMD check. But I'm now

extracting characteristics of datasets from data()
I can use data() to find the available datasets in a package, but I'd like to extract and display some additional information for each dataset than what is provided by data(), e.g., class() and dim() for datasets for which these are available. I'm stuck on using using lapply properly with objects, rather than the names of objects that I get from data() Example: > DS <-

rgl_081.708: rgl.snapshot fails, causing persistent problems
*Summary*: The latest Windows binary version of rgl_081.708 from R-Forge has some problem that causes rgl.snapshot() to fail, at least on my system. Thereafter, *all* rgl 3D graphics are rendered without any text labels. The last problem remains even after (a) removing rgl and re-installing from CRAN, (b) re-starting with a fresh installation of all of R 2.7.2. *System*: Win XP Pro A vexing

Confusion about Depends:, Imports:, Enhances:, import(), inportFrom()
In checking my vcdExtra package, the following NOTE newly appeared (R-Forge, using R version 3.0.1 Patched (2013-08-20 r63635)) Package in Depends field not imported from: ?gnm? These packages needs to imported from for the case when this namespace is loaded but not attached. ggplot2: stat_smooth for family=binomial with cbind(Y, N) formula
With ggplot2, I can plot the glm stat_smooth for binomial data when the response is binary or a two-level factor as follows: data("Donner", package="vcdExtra") ggplot(Donner, aes(age, survived)) + geom_point(position = position_jitter(height = 0.02, width = 0)) + stat_smooth(method = "glm", family = binomial, formula = y ~ x, alpha = 0.2, size=2) But how can I

Updating packages after install of r-base 2.6.2: cant update rgl
Hi I just upgraded my R from stabel/etch from 2.4.x to 2.6.2 via sudo apt-get install r-base which worked fine, installing all dependencies From R, as root, I did update.packages() but a number of packages packages failed to install, either for missing gfortran or missing dependencies. Warning messages: 1: In install.packages(update[instlib == l, "Package"], l, contriburl =

rgl: insert pauses in animation sequence / movie formats other than gif?
Two questions related to creating animated movies with rgl: 1. I've created an rgl scene with 5 different views I want to display in a movie, but I'd like to insert pauses (say, 5 seconds) at each view. How can I do this? I first created 5 userMatrix's, then play3d( par3dinterp( userMatrix=list(M1, M2, M3, M4, M5)), ,duration=2*60/5) ) then tried simply repeating each twice,

rgl: cylinder3d() with elliptical cross-section
For a paper dealing with generalized ellipsoids, I want to illustrate in 3D an ellipsoid that is unbounded in one dimension, having the shape of an infinite cylinder along, say, z, but whose cross-section in (x,y) is an ellipse, say, given by the 2x2 matrix cov(x,y). I've looked at rgl:::cylinder3d, but don't see any way to make it accomplish this. Does anyone have any ideas? thx,

warning creating an as.array method in a package
[Env: R 2.11.1, Win Xp, using Eclipse/StatET] In a package I'm working on, I want to create as.matrix() and as.array() methods for a particular kind of object (log odds ratios). These are returned in a loddsratio object as the $coefficients component, a vector, but really reflect an underlying (R-1)x(C-1)xstrata array, whose attributes are contained in other components. I define coef,

rgl: plane3d or abline() analog
For use with rgl, I'm looking for a function to draw a plane in an rgl scene that would function sort of like abline(a, b) does in base graphics, where abline(0, 1) draws a line of unit slope through the origin. Analogously, I'd like to have a plane3d function, so that plane3d(0, 1, 1) draws a plane through the origin with unit slopes in x & y and plane3d(3, 0, 0) draws a

rgl: plot3d and ellipse3d
Hi I'm trying to make a 3d plot showing a point cloud, the corresponding data ellipse and the principal axes of the ellipse as vectors. library(rgl) data(trees) cov <- cov(trees) mu <- mean(trees) plot3d(trees, type="s", size=0.5, col="blue", cex=2) In this step, an extra box is added. I've tried using box=FALSE, but it has no effect. # how to avoid the

aperm() should retain class of input object
aperm() was designed for multidimensional arrays, but is also useful for table objects, particularly with the lattice, vcd and vcdExtra packages. But aperm() was designed and implemented before other related object classes were conceived, and I propose a small tune-up to make it more generally useful. The problem is that aperm() always returns an object of class 'array', which

updating rgl on debian stable
Running: R Version 2.3.1 (2006-06-01), debian stable I'm testing an application that uses rgl (installed with apt-get install r-cran-rgl) but fails, at least partly because that application uses a more current version. rgl: ellipse3d with axes
Last week I asked about data ellipses with rgl:::ellipse3d() with lines showing the principal axes. (The goal is a visual demonstration of PCA as a rotation of variable space to component space.) I was trying, unsuccessfully, to use princomp() to generate the PCA axes and plot them using segments3d: > > PC <- princomp(trees) > > sdev <- PC$sdev # component standard
