rebuilding vignettes in 2.13-0-alpha fails if name of source dir is not package name
Dear list,
I have been checking my package ('analogue') using R2.13-0-alpha
(details of exact svn version appended below) and the R CMD check
procedure is generating an error rebuilding a vignette in the package,
which raises a NOTE in the check.
The log printed to screen during check shows:

Significance of Principal Coordinates
Dear all,
I was looking for methods in R that allow assessing the number of
significant principal coordinates. Unfortunatly I was not very
successful. I expanded my search to the web and Current Contents,
however, the information I found is very limited.
Therefore, I tried to write code for doing a randomization. I would
highly appriciate if somebody could comment on the following approach.

Custom axis function in lattice:::xyplot
Dear List,
I have been writing a Lattice function to draw what we call
stratigraphic diagrams, these are diagrams with a panel for each species
showing a time series of abundance, but drawn vertically to represent
time passing from bottom of plot towards to top.
I am most of the way there with this now, but I want to do away with the
strip on each panel and instead draw a custom top axis with a

Vegemite Function is Cowardly refusing
R version 3.2.2.

I was to look at community tables from my dendrograms and am trying out the
vegemite command. This is the error I get:

vegan -varpart is bigger than 100% in total?
I am trying to find the percentage of the parameters explaining the bacterial community composition. I have one data matrix with relative abundance of OTUs and one with environmental parameters. I used varpart in vegan package but the values in the venn diagram is bigger than 100% in total.How is it possible? What might be the reason? Thank you

Problem building packages from source (WIN32)
Dear List,
I have been experimenting with building packages from sources, having
previously relied upon the binaries.
I downloaded and installed all the tools suggested in
http://www.stats.ox.ac.uk/pub/Rtools/ , including ActivePerl 5.6.1.631.
I also downloaded the HTML Help workshop exe and installed it. During
install though, a message popped up to say that I had a newer version of

trying to create a function which would show the variables and their labels
(if those exist), using function "label" in package Hmisc.

attributes of a data.frame
Dear all,
I noticed that a data.frame has four attributes:
- names
- row.names
- class
- variable.labels
While one can use the first three (i.e. names(foo) or class(foo)), the fourth
one can only be used via:
attributes(foo)$variable.labels
(which is kind of a tedious thing to type)
Is it or would be possible to simply use:
variable.labels(foo)
like the first three attributes?

reading VERY large binary files
Hello,
I am trying to read in elements out of a very large binary file ... the
total file is 4 gigs. I want to select rows out of the file, and the
current procedure I run works but is prohibitively slow (takes more than
a day to run and still won't complete). Is there any faster way to
accomplish this?

Zero distance error in corSpatial - correlation structure using lme
Hello,
I am having a problem specifying the correlation structure in lme which
leads to the error: Error in getCovariate.corSpatial(object, data =
data) : Cannot have zero distances in "corSpatial". I have specified a
grouping variable which is the only fix I could find by searching this
error on R-help.

I have numerous replicated goodness-of-fit experiments (observed compared to expected counts in categories) and these
replicates are nested within a factor.

create a directory as a temp mount point (chmod 777) called /home.domainuser
or something similar and assign the template homedir variable to it. This
works for the first login, but I'm looking for advice on how I can rm -rf
