Suggested Patch: Adding commas to list of packages after R CMD check
Dear R-devs,
Scenario:
When checking a package via `R CMD check package_tar.ball`, required / suggested packages may be missing. R subsequently returns a list of packages that are missing (delimited by spaces).
Example:
```
R CMD check glmSparseNet_0.99.13.tar.gz
* using log directory '/home/ubuntu/Bioconductor/glmSparseNet.Rcheck'
* using R Under development (unstable) (2018-06-06
vignette index going AWOL
I?m preparing a package (fastR) for submission to CRAN, but the vignette index keeps going AWOL, or at least R CMD check ?as-cran thinks so. I?ve tried several things and gave myself the weekend to think of other things, but I can?t figure it out. Perhaps someone on the list can lend a hand.
Here?s one example situation, where I build the index.html file myself and put it in inst/doc/index.html
VignetteBuilder: Unlike other package fields, it does not support version specifiers
Just an observation/FYI on the new DESCRIPTION field 'VignetteBuilder'
available in R devel:
Unlike other package fields (Depends, Imports and Suggests),
VignetteBuilder does not support version specifiers, e.g.
VignetteBuilder: R.rsp (>= 0.8.2)
but only
VignetteBuilder: R.rsp
If adding a version specifier, 'R CMD build' complaints with an:
packages with Sweave and knitr vignettes?
Now that R 3.0.0+ supports non-Sweave vignettes, R-exts \S 1.4.2 seems
to imply that
it is possible to include both Sweave and knitr vignettes in a single
package.
I'm wondering
if anyone has tried this and/or if there are some hidden gotchas putting
this into practice,
and concerned about creating problems with CRAN checks if I try this.
Consider two vignettes:
SweaveParseOptions, quoted commas, and knitr vignettes
I haven't figured it out entirely, but it looks like there are a
couple of small glitches with knitr-based vignettes and
SweaveParseOptions.
I posted the tarball of a package with a knitr vignette with (as far
as I can tell) everything properly coded in the DESCRIPTION file
(VignetteBuilder: knitr, Suggests: knitr) and the vignette itself
(%\VignetteEngine{knitr::knitr}). When Windows
Should a package that indirectly Suggests: a vignette engine pass R CMD check?
A package uses VignetteEngine: knitr; the package itself does not Suggests:
knitr, but it Suggests: BiocStyle which in turn Suggests: knitr. Nonetheless, R
CMD check fails indicating that a package required for checking is not declared.
Is it really the intention that the original package duplicate Suggests: knitr?
This is only with a recent R. In detail, with
UTF8 markdown vignette
Dear all,
I'm trying to use a Markdown vignette with UTF-8 encoding. It compiles well when knitting the vignette in RStudio, but it fails to recognize the UTF-8 settings when building the source package. Can someone point out what I'm doing wrong? I tried to put the relevant information below.
Best regards,
Thierry
Suggestion: Custom filename patterns for non-Sweave vignettes
Hi,
as far as I understand it, the new R devel feature of processing
non-Sweave vignettes will (a) locate any "[.][RrSs](nw|tex)$" or
".Rmd" files, (b) check for a registered vignette engine, (c) process
the file using the registered "weave" function, (d) and possibly post
process the generated weave artifact (e.g. a *.tex file).
I'd like to propose to extend
UTF8 markdown vignette
Dear Duncan,
The UTF-8 characters aren't properly rendered in the pdf version of the vignette.
$?? ????? ?????? ?????? ????? ?? ?? is rendered as $????? ?????????? ???????????? ????? ?????? ? ???????? ????????
The same problem occurs when I use render("vignette.md", output_format = "mypackage::mystyle"), instead of render("vignette.md", output_format =
discrepancy between r cmd check --as-cran and messages at submission
Dear r-devel list,
I've observed at both of my submissions that issues arise at submission
that were not pointed out by
R cmd check --as-cran
For example at my last submission:
You have
VignetteBuilder: knitr
but there is nothing looking like a vignette in your source package....
Suggested dependencies in context of R CMD check
Dear R team,
Are suggested dependencies mandatory in context of `R CMD check` when
using env var `_R_CHECK_FORCE_SUGGESTS_=FALSE`?
Suggested dependencies are nice because are optional.
But that feature often isn't valid when trying to run `R CMD check` on them.
I would like to use `export _R_CHECK_FORCE_SUGGESTS_=FALSE`, which
according to the comment in `tools/R/check.R`:
UTF8 markdown vignette
A few things to clarify:
1. You do not necessarily have to keep the \usepackage{} line if you
use %\VignetteEncoding{UTF-8}, because Pandoc will use UTF-8 anyway in
its LaTeX template.
2. Perhaps the vignette engine in R has done something clever to
convert utf8 to UTF-8, but I'd recommend %\VignetteEncoding{UTF-8}
instead of %\VignetteEncoding{utf8} to make sure it is a valid
encoding name,
Suggested dependencies in context of R CMD check
Jan and Hadley,
There's also the issue of tests, vignettes, or examples requiring Suggested
packages (one of the core applications of Suggests, in fact). These are all
checked by R CMD check, so to ensure any package which should pass check
would do so without suggested packages installed would require turning all
of those checks off, which takes quite a few of the teeth out of R CMD
Changing style for the Sweave vignettes
As a user, I am always annoyed beyond measure that Sweave vignettes
precede the code by a command line prompt. It makes running examples
by simple copying of the commands from the vignette to the console a
pain. I know the idea is that it is clear what is the command, and
what is the output, but I'd rather precede the output with some kind
of marking.
Is there any other solution possible /
vignettes present in 2 folders or won't work
Noted Duncan and TRUE...
I cannot do more immediately unfortunately, that is always the issue of
asking a last minute panic attack question before teaching a course
involving the package...
I do have /doc in my .Rbuildignore for reasons I can no longer remember...
I will dig and create a MRE/reprex.
The students will download heavy packages, but they probably won't notice.
vignettes present in 2 folders or won't work
Dear all,
I am struggling with an issue related to static vignettes: they work, but
only when present in double in the tarball -- in the folder inst/doc and
vignettes; see below for details.
Details:
I am pre-compiling heavy vignettes thanks to the vignette builder R.rsp.
So basically, I have PDF files which I want the package to use as Vignettes.
For this, I have the following in my
R 4.0.2 is released
The build system rolled up R-4.0.2.tar.gz (codename "Taking Off Again") this morning.
The list below details the changes in this release.
You can get the source code from
http://cran.r-project.org/src/base/R-4/R-4.0.2.tar.gz
or wait for it to be mirrored at a CRAN site nearer to you.
Binaries for various platforms will appear in due course.
That looks as though the UTF-8 characters are being interpreted as
Latin1 characters (or whatever your native
