call to system returns warning : status 2 (Ubuntu)
Hi everybody, I have to run under Ubuntu a programs repeatedly with different arguments and I am using R just to generate the data files and call the external program. basically, in my script I have inside a loop these two lines: command <- paste(<some constant or variable strings>,sep="") system(command, intern=T,wait=T) when I run this script, I get a number of warnings,

"unvector" ?
Hi ev'rybody, is there a way to pass a vector to a function expecting separate arguments? more specifically, I have a character vector, say u and I want a single string, but >paste(u) doesn't work, so I would like something like >paste(unvector(u)). I am interested in a solution to the general problem too, as the only one I found is maintaining two versions of the functions I

what is the difference between survival analysis and (...)
Hi everybody, recently I had to teach a course on Cox model, of which I am not a specialist, to an audience of medical epidemiologists. Not a good idea you might say.. anyway, someone in the audience was very hostile. At some point, he sayed that Cox model was useless, since all you have to do is count who dies and who survives, divide by the sample sizes and compute a relative risk, and if there

randomness in stepclass (klaR) or lda (MASS) ?
Hi, a colleague ran a stepwise discriminant analysis twice in a row and got different results, suggesting some "sochasticity" in the algorithms involved. I looked at her data and found that there was a lot of collinearity, so that I reckoned that maybe "stepclass" (klaR) cannot find a clear winner when trying to include a new variable and makes a random choice. Is that true?

F test in lmer quasipoisson
Hello !! II'm trying to test for my fixed effects using an lmer with quasipoisson errors. Since my lmer model is corrected for overdispersion using this kind of errors, I should use during model simplification in my Anovas *F test *and not *Chi square test* to compare two models. So I write: > anova(model,model2,test="F") but R keeps performing a Chi square instead of the F

modifynig some elements of a vector
He everybody, I want to add 1 to some elements of a vector: x is a vector u is a vector of idices, that is, integers assumed to be within the range 1..length(x) and I want to add 1 to the elements of x each time their index appears in u x[u]<-x[u]+1 works only when there are no duplicated values in u I found this solution: tu <- table(u) indices <- as.numeric(names(tu)) x[indices]

glmmADMB: Mixed models for overdispersed and zero-inflated count data in R
Dear R-users, Earlier this year I posted a message to this list regarding negative binomial mixed models in R. It was suggested that the program I had written should be turned into an R-package. This has now been done, in collaboration with David Fournier and Anders Nielsen. The R-package glmmADMB provides the following GLMM framework: - Negative binomial or Poisson responses. - Zero-inflation

lmer function :method="AGQ" glmmADMB
The freely available R package glmmADMB can do Adaptive Gaussian Quadrature for this type of model, since it is built using AD Model Builder's random effects module which incorporates this feature. There is now a beta version of the software for people using R on the Mac intel platform. http://otter-rsch.com/admbre/examples/glmmadmb/glmmADMB.html Cheers, Dave -- David A. Fournier

help with glmmADMB ZI; function maximizer failed
Dear all, I am having some problems trying to run a GLMM model with zero-inflation using the alpha version of glmmADMB (0.6.4) using R (2.13.1) in Windows and I would greatly appreciate some help. My count response variable (number of birds: count) fits a negative binomial distribution and the explanatory variables are both continuous and categorical (species= 17). The three random effects are

weighting in glmmadmb(family='nbinom') with RE
Hello, I was wondering if weighting has been added to glmmadmb as of yet? I found a post about a year ago that it it hadn't been implemented yet but I was hoping the documentation may just have not yet caught up. Thanks, Trevor Davies [[alternative HTML version deleted]]

glmmadmb help
[cc'ed back to r-help] I've started to take a look, and there's nothing immediately obvious about the problem with the fit (the warnings and errors are about a "non-positive-definite Hessian", which usually means an overfitted/poorly identified model) -- still working on whether there's a way to get more useful information. As it turns out, glmmADMB's default

glmmADMB
Hi there, I am new to the package glmmadmb, but need it to perform a zero-inflated gzlmm with a binomial error structure. I can't seem to get it to work without getting some strange error messages. I am trying to find out what is affecting the number of seabird calls on an array of recorders placed at 4 sites on 6 islands. I have nightly variables (weather and moonlight), site variables

glmmADMB: Generalized Linear Mixed Models using AD Model Builder
Dear R-users, Half a year ago we put out the R package "glmmADMB" for fitting overdispersed count data. http://otter-rsch.com/admbre/examples/glmmadmb/glmmADMB.html Several people who used this package have requested additional features. We now have a new version ready. The major new feature is that glmmADMB allows Bernoulli responses with logistic and probit links. In addition there
