Dependency-aware scripting tools for R
There are numerous tools like scons, make, ruffus, ant, rake, etc. that can be used to build complex pipelines based on task dependencies. These tools are written in a variety of languages, but I have not seen such a thing for R. Is anyone aware of a package available? The goal is to be able to develop robust bioinformatic pipelines driven by scripts written in R. Thanks, Sean

should `data` respect default.stringsAsFactors()?
Hi Peter, Sorry if I was not clear. Perhaps an example will make my point: > data(iris) > class(iris$Species) [1] "factor" > write.table(iris,'data/myiris.tab') > data(myiris) > class(myiris$Species) [1] "factor" > rm(myiris) > options(stringsAsFactors = FALSE) > data(myiris) > class(myiris$Species) [1] "factor" >

should `data` respect default.stringsAsFactors()?
Aha... Hadn't noticed that stringsAsFactors only works via as.is in read.table. Yes, the doc should probably be fixed. The code probably not -- packages loading different data sets depending on user options is an even worse idea than hav?ng the option in the first place... (I don't mean having the possibility, I mean the default.stringsAsFactor thing). In general, read.table() gets

should `data` respect default.stringsAsFactors()?
Hiya, Probably been debated elsewhere.... I note that R's `data` function does not respect default.stringsAsFactors By my lights, it should, especially as it is documented to call read.table, which DOES respect. Oh, but: http://r.789695.n4.nabble.com/stringsAsFactors-FALSE-tp921891p921893.html Compelling. I have to agree. So, I change my mind. By my lights, `data` should then be

Malcolm, I tested the code on a clean R 3.2.0 session. library(tcltk) v. SIGPIPE BUG (?!?)
Hi R-devel, tcltk devel, and sqldf devel, The transcript below shows how loading the tcl/tk library in under R causes subprocesses to ignore SIGPIPE. I am including the developer of the (wonderful) sqldf package since it requires tcltk and you might like to make this dependence optional to the user (at least until this is fixed in tcltk). Am I mistaken in calling this a 'bug'? Any

RFC: "R::Wrapper" perl module
If I actually finished writing this module, would any of you use it? Would you wish it did something else/different than what's described below? Any comments or suggestions on its proposed usage, intent, or syntax are welcome! reading a "sparse" matrix into R
I have a 47k x 47k adjacency matrix that is very sparse (at most 30 entries per row); my textual representation therefore is simply an adjacency list of connections between nodes for each row, e.g. node connections A B C D E B A C D C A E D A E A F F E G H I'd like to import this into a dataframe of node/connection (character/vector-of-characters) pairs. I've experimented with

using R as SHELL in gnu make
I am intrigued by the possibility of using R as the SHELL in a (Gnu) makefile (instead of /bin/sh). (c.f. http://www.gnu.org/software/make/manual/make.html#Choosing-the-Shell) Well, rather, I would like the makefile's SHELL to be a command which communicated with an R process. The makefile targets/prerequistes would, as always, be OS files, which would be written/read using standard R file

Can R read data from stdin?
Is there anyway I can write a script which feed input datasource from stdin and let R process it (maybe frequency report) then output the report to stdout? I can't seem to find much info on documentation or FAQ on this topic. Thanks! Is someone on-list authorized and willing to make the documentation change? I suppose I could learn what it takes to be a "player", but for such a trivial fix, it probably is overkill. Dissenting opinions?

Snow and multi-processing
Dear R gurus, I have a very embarrassingly parallelizable job that I am trying to speed up with snow on our local cluster. Basically, I am doing ~50,000 t.test for a series of micro-array experiments, one gene at a time. Thus, I can easily spread the load across multiple processors and nodes. So, I have a master list object that tells me what rows to pick up for each genes to do the t.test from

[BioC] Errors using biocLite on Apple OS X
The warnings from make.packages.html() on the Apple Mac OS X platform can be dealt with as follows: ------------------------------------------------ (1) make.packages.html() uses the function tempdir() and attempts to create a temporary directory in the default location /tmp/ which fails due to the /tmp directory architecture on the Mac. [PATCH 0 of 2] v2: memshare/xenpaging/xen-access fixes for xen-unstable
The following two patches allow the parallel use of memsharing, xenpaging and xen-access by using an independent ring buffer for each feature. Please review. v2: - update mem_event_check_ring arguments, check domain rather than domain_id - check ring_full first because its value was just evaluated - check if ring buffer is initialized before calling mem_access_domctl/mem_paging_domctl

database table merging tips with R
I have not devoted time to setting up ROracle since binaries are not available and it seems to require some effort to compile (see http://cran.r-project.org/web/packages/ROracle/index.html). On the other hand, RODBC worked more or less magically once I set up the data sources. What is your success using ROracle and why would it be preferable to RODBC ? -Avram On Thursday, September 11,

should `data` respect default.stringsAsFactors()?
What the <bleep> are you on about? data() does many things, only some of which call read.table() et al., and the ones that do have no special treatment of stringsAsFactors. -pd > On 18 Feb 2016, at 21:25 , Cook, Malcolm <MEC at stowers.org> wrote: > > Hiya, > > Probably been debated elsewhere.... > > I note that R's `data` function does not respect

Cisco 7905 can't register
My Cisco 7905 can't register with Asterisk (1.0.7-BRIstuffed-0.2.0-RC7k on Debian stable). It could, however, register with another installation of Asterisk and the settings on the phone (apart from the SIP proxy address) haven't changed since then. On the new Asterisk box my sip.conf contains this: [jeremy] type=friend regexten=801 allow=g729 host=dynamic secret=PASSWORD nat=yes
