NOTE: unstated dependencies in examples
Using R 2.13.1, I am now getting the following NOTE when I run R CMD
check on my HistData
package
* checking for unstated dependencies in examples ... NOTE
'library' or 'require' calls not declared from:
gplots sp
Under R 2.12.x, I didn't get these notes.
I have ~ 25 .Rd files in this package, and AFAICS, every example uses
library or require for the
functions used;

Teaching R: To quote, or not to quote?
Hi All,
When I teach an intro workshop on R, I've been minimizing "quote confusion" by always using quotes around package names in function calls. For example:
install.packages("Hmisc")
update.packages("Hmisc")
library("Hmisc")
citation("Hmisc")
search() # displays package names in quotes
detach("packages:Hmisc") # just as search

Migrating R packages from svn/R-Forge to git/Github
[I'm not sure if this post should go to R-devel, but thought I'd start
here for wider readership.]
I have a collection of R packages that I maintain using the
eclipse/StatET IDE
(mainly on Windows) with SVN on the R-Forge system,
https://r-forge.r-project.org/users/friendly/
I'd like to consider moving these to git projects on GitHub, but I'm not
sure how best to get started.

silently testing for data from another package for .Rd examples
In an .Rd example for a package, I want to use data from another
package, but avoid loading the entire
package and avoid errors/warnings if that other package is not available.
If I don't care about loading the other package, I can just do:
if (require("ElemStatLearn", quietly=TRUE)) {
data(prostate)
# rest of example
}
I'd rather just be able to do something like:

R package BibTex entries: looking for a more general solution
== Summary ==
* Problem: BibTeX entries extracted from R packages via citation()
require too much manual editing to be
of general use.
* Proposal: Date: fields should be made mandatory in package DESCRIPTION
files, perhaps
beginning with warnings from R CMD check
* Proposal: Package authors should be encouraged to use a (new)
Contributors: field in the DESCRIPTION file

googleVis plot and knitr/sweave
Dear R users.
I'm currently making a report with knitr (RStudio) where I would like to
plot a googleVis map. However, the map generated is an HTML file which I
don't know how to integrate it in my report.
So my question is how to include a map generated with googleVis in a PDF
created with knitr/sweave.
Regards,
Phil

CRAN: How to list a non-Sweave doc under "Vignettes:" on package page?
Hi,
is it possible to have non-Sweave vignettes(*) in inst/doc/ be listed
under 'Downloads' on CRAN package pages? For instance, in my R.rsp
package I have a inst/doc/report.pdf (part of the source *.tar.gz)
that is not detected/listed. The PDF is not based on a Sweave
vignette but an *.tex.rsp vignette that is dynamically created via
inst/doc/Makefile. It is listed

Installing Task Views
Hello,
I am just beginning to use R, after several years of using S-Plus (with
mixed success). I saw a recommendation on another mailing list for the
Environmetrics and Spatial Task Views, as a good way for a new user to get
started actually using R. The Task Views page at CRAN says:
"To automatically install these views, the ctv package needs to be
installed, e.g., via

CRAN Task Views: ctv package available
Dear developeRs,
in the last month I mentioned in several discussions on R-help that Kurt
and I were working on tools for "CRAN Task Views" which should help to
structure the fast-growing list of packages on CRAN.
Now the first version of a package called ctv (for CRAN Task Views) is
available from CRAN and also two frist drafts for such views can be seen

NAMESPACES for data only packages
the NEWS file for R-devel says
*
Even data-only packages without *R* code need a namespace and so may
need to be installed under *R* 2.14.0 or later.
but what should this contain? Can it simply be an empty NAMESPACE
file? I assume that data does not have to
be exported.

Modify pdf file with Illustrator.
Dear list,
Some times I want to modify the pdf file which produced by R with
illustrator. But when I use Illustrator open the pdf file, it often
makes the pdf some little changed. Anyone have some suggestions? Is it
better to use other file type, not pdf? Or when I produced the pdf, I
should set some other parameters?
Thank you

ggplot2: stat_smooth for family=binomial with cbind(Y, N) formula
With ggplot2, I can plot the glm stat_smooth for binomial data when the
response is binary or
a two-level factor as follows:
data("Donner", package="vcdExtra")
ggplot(Donner, aes(age, survived)) +
geom_point(position = position_jitter(height = 0.02, width = 0)) +
stat_smooth(method = "glm", family = binomial, formula = y ~ x,
alpha = 0.2, size=2)
But how can I

packages with Sweave and knitr vignettes?
Now that R 3.0.0+ supports non-Sweave vignettes, R-exts \S 1.4.2 seems
to imply that
it is possible to include both Sweave and knitr vignettes in a single
package.
I'm wondering
if anyone has tried this and/or if there are some hidden gotchas putting
this into practice,
and concerned about creating problems with CRAN checks if I try this.
Consider two vignettes:

ggplot2: modifying line width and background fill color for stat_smooth()
In the example below, from
http://www.ling.upenn.edu/~joseff/rstudy/summer2010_ggplot2_intro.html
I'd like to make (a) the fitted line thicker and (b) change the
background fill color for the confidence
envelope around each fitted line to a low-alpha transparent version of
the same color used
for the separate fitted lines for GENDER, rather than grey for both.
How can I do this?

how to suppress the intercept in an lm()-like formula method?
I'm trying to write a formula method for canonical correlation analysis,
that could be called similarly to lm() for
a multivariate response:
cancor(cbind(y1,y2,y3) ~ x1+x2+x3+x4, data=, ...)
or perhaps more naturally,
cancor(cbind(y1,y2,y3) ~ cbind(x1,x2,x3,x4), data=, ...)
I've adapted the code from lm() to my case, but in this situation, it
doesn't make sense to

how to convert a data.frame to a list of dist objects for individual differences MDS?
I have a 45 x 16 data frame consisting of dissimilarities among 10
colors, giving in each
column the 45 = 10*9/2 pairwise judgments for one of 16 subjects. The
rownames
identify each pair of colors, e.g, "AC" = ("A","C"), and the pairs are
ordered by columns
in the lower triangle of each distance matrix.

install.views
Since I had too much junk cluttering my computer, I recently re-set it
back to factory settings, in the process eliminating R. I now have to
reload R and packages, and would like to do that via the install.views
command. I have successfully downloaded the package "ctv" but R does
not recognize install.views.
What am I doing wrong?
I am using R 2.4.0.
