As was briefly discussed on IRC, ffmpeg and mplayer currently output two somewhat incompatible YUV4MPEG streams. This meant that encoder_example could take input from mplayer, but not ffmpeg or movtoy4m (a QuickTime->Y4M tool). My first guess about the problem would be that the programs want to process the stuff in a different order, e.g. mplayer wants to output some sound before anymore video and encoder_example wants to receive some video before anymore sound.
