When I run the analysis, it is always report that the matrix is not square, but I didn't know what's wrong with my data. Would you please help me on this. I am quite

Data reconstruction following PCA using Eigen function
Hi all, As a molecular biologist by training, I'm fairly new to R (and statistics!), and was hoping for some advice. First of all, I'd like to apologise if my question is more methodological rather than relating to a specific R function. I've done my best to search both in the forum and elsewhere but can't seem to find an answer which works in practice. I am carrying out

Function to crop p-values from multiple Anovas
Starting with data from a microarray experiment and I would like to analyse the influence of two factors (age, treatment) on gene expression. Looking through the r-help archives and the web I tried the following: I put my data in a dataframe similar to this one: > example.df <- as.data.frame(matrix(data=runif(32,100,1000), nrow=4, ncol=4)) > example.df <-

factor analysis for binary data with FactoMineR package
Hi List, I'm following on the discussions regarding the use of exploratory factor analysis with binary data, from nabble: http://www.nabble.com/PCA--for-Binary-data-to11050371.html#a11092127 and i tried using FactorMineR package but unfortunately i have trouble understanding what are the types of the variables which AFDM is suitable for? I guessed from that example in ?AFDM that

problem with rfImpute (package randomForest)
Hello everybody, this is my first request about R so I am sorry if I send it to a bad mail or if I am not very clear. So my problem is about the use of rfImpute from randomForest package. I am interested in imputations of missing values and I read that randomForest can make it. So i write the following code : set.seed(100); library(mlbench) library(randomForest) data(BreastCancer)

Dear List I'm a newbie R user. I'm utilizing the list function in order to make a var like this: clusters<-list(a=var1,b=var2....) My problem is that the total numer of variables that I need to include in my list is up to 200. I've the text string with the complete list of my variables but is too long to cut and paste in my bash shell. So is there a way too import the list from a

Sugeestion about tuning of SVM
Dear list I've a generic question about how to tune an SVM I'm trying to classify with caret package some population data from a case-control study . In each column of my matrix there are the SNP genotypes , in each row there are the individuals. I correctly splitted my total dataset in training(132 individuals) and test (50 individuals) (respecting the total observed genotypic

RC1 problem? (Conversation over two IAX2 streams = nasty, gappy audio)
I've been having 'gappy' audio problems with nufone for about a week now but I think I've nailed it down. Setup: office* - iax2 - colo* - iax2 - nufone office* and colo* are identical physical hardware (Xeon 2.8, dual ethernet, solely used for Asterisk) -- they are joined together through their second ethernet ports over a dedicated 2meg SDSL link. One hop between office* and

kruskal.test followed by kruskalmc
Hi all, After running kruskal.test I have got results (p<0,005) pointing to reject the hypothesis that the samples were draw from the same population. Howerver when I run the kruskalmc there are no significant differences in any of the multiple comparisons. Is that possible? Some clarification? Thanks, Humber <https://sites.google.com/site/humberandrade> [[alternative HTML version

lmer specification for random effects: contradictory reults
Hi All, I was wondering if someone could help me to solve this issue with lmer. In order to understand the best mixed effects model to fit my data, I compared the following options according to the procedures specified in many papers (i.e. Baayen <http://www.google.it/url?sa=t&rct=j&q=&esrc=s&source=web&cd=1&ved=0CDsQFjAA

R: lmer specification for random effects: contradictory reults
Dear Thierry, thank you for the quick reply. I have only one question about the approach you proposed. As you suggested, imagine that the model we end up after the model selection procedure is: mod2.1 <- lmer(dT_purs ~ T + Z + (1 +T+Z| subject), data =x, REML= FALSE) According to the common procedures specified in many manuals and recent papers, if I want to compute the p_values relative to

[PATCH] Update the 5 year logo to 10 year logo
Already outdated, but rounded ;) I literally just opened the 5yrs logo, changed the text and then done: inkscape -z -o logo/fish-10yrs.{png,svg} cp {logo,website}/fish-10yrs.svg and then updated the rest of the files.
