heatmap
Dear all, I have a data set which is 100 \times 100 matrix. I made a heatmap of the data. The xlim and ylim are both shown to be c(0,1). I want to make both the xlim and ylim to be c(0,100). So the heatmap correspond to the 100 \times 100 locations. Thank you. Hannah [[alternative HTML version deleted]]

SmoothScatter plot range issue
Hello, I am attempting to use smoothScatter to plot a heatmap of locations of events in an x-y axis. When I plot the heatmap without passing xlim and ylim parameters, it fills the plot area but the perspective is a bit skewed. I would like to standardize these plots to a uniform window size that does not depend on the range of values in the dataframe. However, when I resize the plot using xlim or

Overlay Histogram
Dear all, For two sets of random variables, say, x <- rnorm(1000, 10, 10) and y <- rnorm(1000. 3, 20). Is there any way to overlay the histograms (and density curves) of x and y on the plot of y vs. x? The histogram of x is on the x axis and that of y is on the y axis. The density curve here is to approximate the shape of the distribution and does not have to have area 1. Thank you

heatmap.2 in gplots package
Hello all, I am using the heatmap.2 function in the gplots package. I want to supress the reordering of the columns of the data matrix i pass to the function. I used the statement, heatmap.2(z,Colv=FALSE,dendrogram="row",col=redgreen(75)) where z, is the matrix of data. The output i want should have the rows reordered along with the dendrogram and the columns should be in the original

heatmap2 error key
Hi I am trying to understand what happen with the heatmap.2 code that it used to work (last used in October 2015). I am able to get a heatmap but my colour key doesn't come up and instead I get an error in all my files the used to work. Does anyone has any idea of what could have changed? or how to fix this. Thanks. # Error in seq.default(min.raw, max.raw, by = min(diff(breaks)/100)) :

Analyzing dendograms??
I have used heatmap to visualize my microarray data. I have a matrix of M-values. I do the following. #The distance between the columns. sampdist <- dist(t(matrix[,]), method="euclidean") sclus <- hclust(sampdist, method="average") #The distance between the rows. genedist <- dist(matrix[,], method="euclidean") gclus <- hclust(genedist,

color graph in multiple plots
Hi,   I would like to distinguish my plots using colors but I got error message.  How do I correct that?     plot(ecdf(z), main ="CDF for observed and simulated weighted sum",type="l",lwd=2,col="blue", xlab="Weighted sum (mm)", ylab="Cumulative Percent", xlim=c(0,15), xaxs ='i', yaxs ='i',ylim=c(0,1)) par(new=TRUE)

Combined Marimekko/heatmap
Hi all, I'm trying to figure out a way to create a data graphic that I haven't ever seen an example of before, but hopefully there's an R package out there for it. The idea is to essentially create a heatmap, but to allow each column and/or row to be a different width, rather than having uniform column and row height. This is sort of like a Marimekko chart in appearance, except that

Cutting heatmap dendrogram
Hello, I've been clustering my data using hclust and cutting the resulting tree with cutree. Separately, I visualize the clusterings with heatmap. Is it possible to have the dendrogram on the heatmap reflect the cutree results? That is, instead of having one large dendrogram, it would have 4 or 25 in the example below. Any guidance on if that's possible or not, and what kinds of

legend in R plot
Hi all, I am have some difficulty with the legend function. I need to add a legend to describe the different line types in a plot. The legend box is small. It did not include sufficient length of each line type to help distinguish the differnt line types. Is there a way to fix this. Thank you Hannah [[alternative HTML version deleted]]

pairs, panel.functions, xlim and ylim
Hi, I have the following problem. I wanted to get a matrix of scatterplots and I used pairs. I wanted to add the line y=x in each plot and I created a panel function for this scope. I used points and abline in the following way: ## put y=x in each plot panel.lin<- function(x, y) { points(x,y, pch=21, bg=par("bg"), col = "black",cex=2)

xyplot/levelplot: thickness of tickmarks
Hi, if I use the xyplot (or levelplot) function (lattice library) with the option axs="i", I have the problem that the tickmarks lie a bit outside the "plot-box". Consider for example: library(lattice) x<-seq(0,1,by=0.01) y<-seq(0,1,by=0.01) xyplot(y~x,type="l",xlim=c(0,1),ylim=c(0,1),scales=list

Writing a helper function that takes in the dataframe and variable names and then does a subset and plot
Hi, I have a large dataframe than I'm writing functions to explore, and to reduce cut and paste I'm trying to write a function that does a subset and then a plot. Firstly, I can write a wrapper around a plot: plotwithfits <- function(formula, data, xylabels=c('','')) { xyplot(formula, data, panel = function(x,y, ...) { panel.xyplot(x,y,

asp=1 and aspect ratio
Hi everyone I want a square scatterplot with abline(0,1) going exactly through the SW and NE corners. By "square" I mean that the plotting region is exactly square, and that the axis limits are identical. x <- 1:20 y <- x+rep(c(-1,1),10) lims <- range(c(x,y)) None of the following do this: plot(x,y) ; abline(0,1) #not square plot(x,y,asp=1);abline(0,1) #diagonal

plot positive predictive values
Hi, I'm trying to fit a smooth line in a plot(y ~ x) graph. x is continuous variable y is a proportion of success in sub-samples, 0 <= y <= 1, from a Monte Carlo simulation. For each x there may be several y-values from different runs. Each run produces several sub-samples, where "0" mean no success in any sub- sample, "0.5" means success in half of the

Heatmap.2 - eliminate cluster and dendrogram
Using the heatmap.2 function, I am trying to generate a heatmap of a 2 column x 500 row matrix of numeric values. I would like the 1st column of the matrix sorted from the highest to the lowest values - so that the colors reflected in the first column of the heatmap (top to bottom) go from red to green. After sorting the matrix (z), I tried the following command, but the data remains

support for POSIXct classes in image.default axes
Hello, I would like to suggest the following change to image.default in src\library\graphics\R\image.R: 98c98 < plot(NA, NA, xlim = xlim, ylim = ylim, type = "n", xaxs = xaxs, --- > plot(x[1], y[1], xlim = xlim, ylim = ylim, type = "n", xaxs = xaxs, This provides all the support of axis.POSIXt that plot.default gives, currently the default new plot in

initial points for arms in package HI
Dear R-users I have a problem choosing initial points for the function arms() in the package HI I intend to implement a Gibbs sampler and one of my conditional distributions is nonstandard and not logconcave. Therefore I'd like to use arms. But there seem to be a strong influence of the initial point y.start. To show the effect I constructed a demonstration example. It is reproducible

Plot zooming i.e. changing ylim according to xlim
Dear R-gurus, I would like to zoom in a plot, e.g. I select a region on the x-axis and then I would like the ranges on the y-axis to change accordingly. Is it possible to do this with existing functions, or do I have to invent some data selection before plotting? See below a short example, where I select ylim with trial and error, which I want to avoid. Cheers, Henrik Andersson
