Call function only when running via R CMD check?
I'd like to be able to change some default settings only in the case when checking a package with 'R CMD check'. More precisely, I'd like to execute a piece of R code before the Rd examples and/or test scripts are evaluated by 'R CMD check'. Is there a mechanism in 'R CMD check' that makes this possible? If not, is there a way to detect that you are running via

Title of bundled packages in the library index (PR#1017)
Full_Name: Henrik Bengtsson Version: 1.3.0 OS: Windows Me Submission from: (NULL) (216.175.122.171) I realized that the title of packages in the library index when they are in a bundle is the title of the bundle and not the package. It looks like the TITLE file, which apparently is used for generating the library index, takes the value of the bundle's title and not the package's title.

R_LIBS_USER not in libPaths
I have not intentionally set R_LIBS_USER. I looked for an Renviron.site file but did not see it in R/etc or my home directory. The strange part is that if I print Sud.getenv I see a value for R_LIBS_USER. However, this directory is not showing under libPaths. I though .libPaths should contain R_LIBS_USER. I also noticed that R related variables are not in the system or user variables because I

R_LIBS_USER not in libPaths
I'm not sure I follow what.the problem is. Are you trying to set R_LIBS_USER but R does not acknowledge it, or do you observe something in R that you didn't expect to be there and you are trying to figure out why that is / where that happens? [PATCH] R ignores PATH_MAX and fails in long directories (PR#14228)
Full_Name: Murray Stokely Version: 2.10.1 OS: Linux Submission from: (NULL) (216.239.45.4) The Defn.h header includes limits.h for PATH_MAX and then checks if it hasn't been defined and if not sets something manually. Some of the R code uses PATH_MAX but a lot of other functions in unix/sys-unix.c and main/startup.c just hardcodes a limit of 256 characters. In my environment this is not

R_LIBS_USER not in libPaths
I have a computer where R_LIBS_USER is not found in libPaths. This is for Windows (x64). I ran R from the command line, RGui and RStudio and I get the same results. I also ran R --vanilla and I still get the discrepancy. The only thing I found interesting was that I also ran SET from the command line and the "R related variables" (e.g., R_HOME; R_LIBS_USER) are not there. Therefore

Best way to locate R executable from within R?
Hi, I'd like to spawn of a new R process from within R using system(), e.g. system("R -f myScript.R"). However, just specifying "R" as in that example is not guaranteed to work, because "R" may not be on the OS's search path. What is the best way, from within a running R, to infer the command (basename or full path) for launching R in way that it works on

R devel [and R 2.14.1 patched]: R CMD build now sources ~/.Rprofile
I'd like to follow up on this one. It may be that I have misunderstood something, but on both R devel (2012-02-22 r58452) and R 2.14.1 patched (2012-02-18 r58394) I can't seem to avoid loading ~/.Rprofile when I run 'R CMD <cmd>', e.g. R CMD build. For me, the loading of ~/.Rprofile by 'R CMD' started a few weeks ago, and I haven't seen it before. More details

R CMD INSTALL is sensitive to trailing newlines in DESCRIPTION.in
Hi, with R v1.7.1 (=I don't recall I saw it before) I noticed that R CMD INSTALL sometimes generates nonsense information, e.g. "Bundle: NA", even if there was a correct DESCRIPTION file too. I turns out that it happens when a DESCRIPTION.in has empty lines at the end. I have observed this behavior on both Sun Solaris 9 and Windows XP Pro (but here I am using unsupported Cygwin w/

R CMD check --as-cran and (a)spell checking
Does anyone know if it is possible to add a dictionary file of known words that becomes part of the *built* package to tell 'R CMD check --as-cran' not to report these words as misspelled. I want this dictionary to come with the *.tar.gz such that it will be available regardless where the package is checked. For instance, currently I get: * using log directory

Suggestion: Add links to NEWS and CHANGES on help.start() page
Hi, right now it is actually a bit tricky to locate and view the NEWS and the CHANGES files, especially if you are a beginning and don't even know that you are supposed to look for them. I'd like to recommend that links to (local) NEWS and CHANGES are added to the help.start() overview pages. help("NEWS")/help("CHANGE LOG") and help("CHANGES") could

Minor bug in maketitle.pl (with bug correction) (PR#864)
Full_Name: Henrik Bengtsson Version: rw1022 OS: Windows Me Submission from: (NULL) (216.175.126.55) When ${R_HOME}/share/perl/maketitle.pl tries to generate a TITLE that is longer than $lc-3 (=13) characters long, it repeats the package name on line two. R CMD check: Too long [R] code line generated (PR#1900)
Full_Name: Henrik Bengtsson Version: 1.5.1 OS: WinMe Submission from: (NULL) (217.210.0.243) In the Perl script $R_HOME/bin/check there is a bug under the section "Check R code for syntax errors" where the 'Rfiles <- c(...)' is build up. If there are too many files in @Rfiles the source code line generated will be too long and weird things will happen, e.g. strange

Reading a specific file during "R CMD check"?
Hello, All: How can I obtain the location of an example data file in a package during "R CMD check"? I want to include sample raw data files in a package and have them read by a function in the package. It occurs to me to put such a file in "\inst\rawdata" and have examples find the data using something like "system.file('rawdata',

Why not pthreads on Windows in 'parallel' package?
Aaaah ... and argh - I should have better not to post R question at midnight, especially when I know it forks the process and it's not using threads. Brain meltdown. (So, we'll proceed trying to use pthreads in matrixStats also for Windows). Sorry for the noise and thanks Kasper. Why not pthreads on Windows in 'parallel' package?
On Windows there are a few 'pthreads' implementation, e.g. pthreads-w32 and winpthreads [https://cran.r-project.org/doc/manuals/r-devel/R-exts.html#Using-pthreads]. We're thinking of giving them a try for the matrixStats package, and basic tests indicates it works, but since Windows pthreads are not used by core R (or?) I've got a little bit worried that we will face overwhelming

R Language Definition: Subsetting matrices with negative indices is *not* an error
Hi, I spotted what looks like another(*) mistake in 'R Language Definition' on how subsetting should work. In Section 'Indexing matrices and arrays' [http://cran.r-project.org/doc/manuals/r-release/R-lang.html#Indexing-matrices-and-arrays] one can read "Negative indices are not allowed in indexing matrices." but this is not true, e.g. > x <- matrix(1:12,

Long vectors: Missing values and R_xlen_t?
Is there a missing value constant defined for R_xlen_t, cf. NA_INTEGER (== R_NaInt == INT_MIN) for int(eger)? If not, is it correct to assume that missing values should be taken care/tested for before coercing from int or double? Thank you, Henrik
