R CMD check not reading R_LIBS from ~/.R/check.Renviron
Dear List, Further to my earlier email, I note that, for me at least, R CMD check is *not* reading R_LIBS from ~/.R/check.Renviron on R 2.15.2 patched (r61228) and R Under Development (r61660). The only way I can get R CMD check to look for packages in a user-supplied library is by explicitly exporting R_LIBS set to the relevant directory. R CMD build *does* read R_LIBS from ~/.R/build.Renviron

Bug in tools::compactPDF() in 2.13-0-alpha
Dear List, There seems to be an bug in compactPDF() or at least an inconsistency with the documented behaviour. The documentations states: Details: This by default makes use of ?qpdf?, available from <URL: http://qpdf.sourceforge.net/>, including a Windows binary. If ?gs_cmd? is non-empty, GhostScript is used. I don't have qpdf on my system so planned to use

Plotmath, sweave and lattice graphics interaction problem
Dear List, I have hit this problem with using a plotmath expression in an axis label on a lattice plot I'm including in a Sweave document. The actual document is far too long and boring (unless you are interested in the hydrochemistry of upland lakes) to include here, but the following minimal example reproduces the problem; basically, the PDF produced by Sweave has missing characters in the

regexp problem
Hi I have a question concerning regexp - I want to select with grep all character strings which contain the numbers 11:20 (code below). At the moment I am using [], but that obviously does not work, as it matches each element in the []. Is there a way to specify that the regexp should match 11, but not 1? Here is the code code: x <- paste("suff", 1:40, "pref",

Standard non-standard evaluation problem with 2.10-0
Dear List I am getting an error when checking my analogue package with R2.10.0-patched. The error comes when running a function within which I use the standard non-standard evaluation method. I've distilled the error and functions involved out into the following simple example to illustrate the error: ## Dummy data to illustrate formula method d <- data.frame(A = runif(10), B = runif(10),

methods() not listing some S3 plot methods...?
Dear List, This may be related to this email thread initiated by Ben Bolker last month: https://stat.ethz.ch/pipermail/r-devel/2011-July/061630.html In answering this Question on StackOverflow http://stackoverflow.com/q/7195628/429846 I noticed that `methods()` was not listing some S3 methods for `plot()` provided by the mgcv package. At the time I wanted to check the development version of R as

rebuilding vignettes in 2.13-0-alpha fails if name of source dir is not package name
Dear list, I have been checking my package ('analogue') using R2.13-0-alpha (details of exact svn version appended below) and the R CMD check procedure is generating an error rebuilding a vignette in the package, which raises a NOTE in the check. The log printed to screen during check shows: .... * checking re-building of vignettes ... NOTE Error in re-building vignettes: ... Error in

difference in sort order linux/Windows (R.2.11.0)
Dear R users, I'm a bit perplexed with the effect sort has here, as it is different on Windows vs. linux. It makes my factor levels and subsequent plots different on the two systems. Given: types <- c("PC-D-Euro-0", "PC-D-Euro-1", "PC-D-Euro-2", "PC-D-Euro-3", "PC-D-Euro-4", "PC-D-Euro-5", "PC-D-Euro-6",

Quicker way of combining vectors into a data.frame
Hi, In a function, I compute 10 (un-named) vectors of reasonable length (4471 in the particular example I have to hand) that I want to combine into a data frame object, that the function will return. This is very slow, so *I'm* doing something wrong if I want it to be quick and efficient, though I'm not sure what the best way to do this would be. I know it is the combining into data

Error in rowMeans function
Hello, I am trying to create parcels for a CFA model. I am trying to average 6 sets of 3 variables each into parcels. I don't understand why I am getting an error message as follows: Thanks for your help, Catherine atds1par <- rowMeans(semHW1dat1[, c("atds1", "atds2", "atds3")], na.rm=TRUE) atds2par <- rowMeans(semHW1dat1[, c("atds4",

reading file in zip archive
Hi List I have a series of zip archives each containing several files. One of these files is called goCats.txt and I would like to read it into R from the archive. It's a simple tab delimited text file. pathToZip <- '/home/iain/Documents/Work/Results/bovineMacRNAData/deAnalysis/afInfection/commonNorm/twoHrs/af2hrs.zip' z <- unz(pathToZip, 'goCats.txt', 'r') zT

median time period
Hello List I'm trying to calculate the median period (in months) of a set of time intervals (between two interventions). I have been playing with the lubridate package to create the intervals but I can't think of the right approach to get the median timeperiod. Toy code: library(lubridate) test <- c('08-04-22', '08-07-28', '09-03-02', '09-03-03',

ggplot2 reorder factors for faceting
Dear List I am trying to draw a heatmap using ggplot2. In this heatmap I have faceted my data by 'infection' of which I have four. These four infections break down into two types and I would like to reorder the 'infection' column of my data to reflect this. Toy example below: library(ggplot2) # test data for ggplot reordering genes <- (rep (c(rep('a',4),
