R CMD check for 2.13 rc
Hi, I have a couple of new errors in our package when I check it on R 2.13-rc (r55310). The first one that's mystifying me is * checking R code for possible problems ... NOTE Error : object normalizePath is not exported by 'namespace:utils' Error : object normalizePath is not exported by 'namespace:utils' Firstly, it's strange to see NOTE and Error being used

R CMD check --outdir=path gives unknown option '--outdir'
For 'R CMD check', it appears that option '--outdir' is not recognized and generates warning "unknown option '--outdir'". R CMD check --help says: Usage: R CMD check [options] pkgs [...] Options: [...] -o, --outdir=DIR directory used for logfiles, R output, etc. (default is 'pkg.Rcheck' in current directory,

R CMD check --as-cran and (a)spell checking
Does anyone know if it is possible to add a dictionary file of known words that becomes part of the *built* package to tell 'R CMD check --as-cran' not to report these words as misspelled. I want this dictionary to come with the *.tar.gz such that it will be available regardless where the package is checked. For instance, currently I get: * using log directory

R CMD check: Error in function (env) : could not find function "finalize"
Hi, does someone else get this error message: Error in function (env) : could not find function "finalize"? I get an error when running examples in R CMD check (v2.6.0; session info below): > ### * invertMap > > flush(stderr()); flush(stdout()) > ### Name: invertMap > ### Title: Inverts a read or a write map > ### Aliases: invertMap > ### Keywords: file IO

R CMD check should check date in description
I'm always forgetting to update the date in DESCRIPTION. Would it be possible to add a warning to R CMD check if it's old? Hadley -- http://had.co.nz/

named issue (Samba4, FC14)
Hi gents ! I am trying to set-up an S4 server following the wiki instructions on Fedora 14. Everything seems fine until step 10 : kerberos DNS dynamic updates configuration. I seem to have done what is required (set $KEYTAB_FILE & KRB5_KTNAME in /etc/init.d/named, add the tss-gssapi-credential & tss-domain stanzas), however wher starting the named service, it remains stalled.... R CMD check and DESCRIPTION file with Authors@R only
Section 1.1 of R-exts mentions that the Maintainer and Author fields can be omitted from the DESCRIPTION file if Authors@R is supplied. However, R CMD check does not seem to like this. package.skeleton("foo") desc <- readLines("foo/DESCRIPTION") desc[6] <- "Authors@R: person('Mathew', 'McLean', email = 'name@example.com', role =

R CMD check --as-cran attempts to hide R_LIBS_USER but fails
AFAIU, 'R CMD check --as-cran' tries to hide any site and user package libraries by setting R_LIBS_SITE and R_LIBS_USER. However, contrary to R_LIBS_SITE, it fails for R_LIBS_USER and the user's personal library is still available for test scripts. Should I revise my assumptions, or is that intentional? The short version. Shouldn't: $ R_LIBS_USER='' Rscript --vanilla -e

DESCRIPTION.in file causes R CMD check to fail?
hi. i'm building a package using autotools. to propagate the package version number from configure.ac to DESCRIPTION, i'm using a DESCRIPTION.in file. both of these files are "shar"'d below. i need to distribute the DESCRIPTION.in file, as ./configure will need it. but, "R CMD check" wants to look at DESCRIPTION, so i've let that also come into the package

R CMD INSTALL is sensitive to trailing newlines in DESCRIPTION.in
Hi, with R v1.7.1 (=I don't recall I saw it before) I noticed that R CMD INSTALL sometimes generates nonsense information, e.g. "Bundle: NA", even if there was a correct DESCRIPTION file too. I turns out that it happens when a DESCRIPTION.in has empty lines at the end. I have observed this behavior on both Sun Solaris 9 and Windows XP Pro (but here I am using unsupported Cygwin w/

SUGGESTION: Force install.packages() to use ASCII encoding when parse():ing code?
SUGGESTION: Would it make sense if install.packages() and friends always use an "ascii"(*) encoding when parse():ing R package source code files? I believe this should be safe, because R code files should be in ASCII [http://en.wikipedia.org/wiki/ASCII] and only in source-code comments you may use other characters. This is from Section 'Package subdirectories' in 'Writing R

Suggestion: Add links to NEWS and CHANGES on help.start() page
Hi, right now it is actually a bit tricky to locate and view the NEWS and the CHANGES files, especially if you are a beginning and don't even know that you are supposed to look for them. I'd like to recommend that links to (local) NEWS and CHANGES are added to the help.start() overview pages. help("NEWS")/help("CHANGE LOG") and help("CHANGES") could

SUGGESTION: Proposal to mitigate problem with stray processes left behind by parallel::makeCluster()
(Bcc: CRAN) This is a proposal helping CRAN and alike as well as individual developers to avoid stray R processes being left behind that might be produced when an example or a package test fails to set up a parallel::makeCluster(). ISSUE If a package test sets up a PSOCK cluster and then the master process dies for one reason or the other, the PSOCK worker processes will remain running for 30

Suggestion for serialization performance improvement on Windows
Dear R developers, The slow performance of serializing to a raw vector on Windows is an issue that has appeared in this list before. It appears to be due to the frequent use of realloc from the resize_buffer method in serialize.c. I suggest a more granular, but still incremental, re-allocation of memory. For example change near the top of resize_buffer to: R_size_t newsize = needed + 65536 -

R CMD check for the R code from vignettes -- thread fraying?
I noted Duncan's comment that an answer had been provided, and went to the archives to find his earlier comment, which I am fairly sure I saw a day or two ago. However, neither May nor June archives show Duncan in the thread except for the msg below (edited for space). Possibly tech failures are causing misunderstandings. R devel [and R 2.14.1 patched]: R CMD build now sources ~/.Rprofile
I'd like to follow up on this one. It may be that I have misunderstood something, but on both R devel (2012-02-22 r58452) and R 2.14.1 patched (2012-02-18 r58394) I can't seem to avoid loading ~/.Rprofile when I run 'R CMD <cmd>', e.g. R CMD build. For me, the loading of ~/.Rprofile by 'R CMD' started a few weeks ago, and I haven't seen it before. More details

More strange R CMD build/check errors on Windows
Hi, This is a follow up to: https://stat.ethz.ch/pipermail/r-devel/2010-July/057921.html The Bioconductor daily builds have been reporting a lot of strange things lately on Windows using R-2.12. This started 2 or 3 months ago and things are not getting better with recent R-2.12. Here is a sample from today's build results. We use Windows Server 2003 R2 for the 32-bit builds, Windows
