Multiple smbd processes generated
We have an occasional problem which manifests with multiple processes
being created for a particular user. For example, for a user "xy004":

output values from within a function
Is it possible to get R to output the value of an expression, that is being calculated within a function? I've attached a very simple example but for more complicated ones would like to be able to debug by seeing what the value of specific expressions are each time it cycles through a loop that executes the expression. I'm relatively new to this so there may be much simpler more elegant

Extracting overdispersion estimates from lmer amd glm objects

I am needing to extract the estimate of overdispersion (deviance / residual degrees of freedom or c-hat) from multiple model objects - so they can then be used to compare the extent of overdispersion among alternative models as well as calculate qausi-AIC values. HTML nsmall vector format problem
Hello All
I am having a bit of trouble formatting my HTML with the desired number
of digits after the decimal place. Am I doing something
wrong/misunderstanding or is it a bug?
Looking at the example supplied with ?HTML.data.frame:
HTML(iris[1:2,1:2],nsmall=c(3,1),file="")
Gives html output that includes the lines:

multiple assignments ?
Simple one, have read and googled, still no luck!
I want to create several empty vectors all of the same length.
I would like multiple empty vectors (vec1, vec2, vec3) and want to create them all in one line.
I've tried
vec1,vec2,vec3 <- vector(length=5)
and
c(vec1,vec2,vec3) <- vector(length=5)
and several other attempts but nothing seems to work ... suggestions?

faster GLS code
Dear helpers,
I wrote a code which estimates a multi-equation model with generalized
least squares (GLS). I can use GLS because I know the covariance matrix of
the residuals a priori. However, it is a bit slow and I wonder if anybody
would be able to point out a way to make it faster (it is part of a bigger
code and needs to run several times).
Any suggestion would be greatly appreciated.

Execution halting of lmer on UNIX when no problem on windows

I have a frustrating problem that I am hoping has a simple fix. I am running a series of lmer models from the lme4 package of the general form:

R computing speed
Dear helpers,
I am using R version 2.5.1 to estimate a multinomial logit model using my
own maximum likelihood function (I work with share data and the default
function of R cannot deal with that).
However, the computer (I have an Athlon XP 3200+ with 512 GB ram) takes
quite a while to estimate the model.
With 3 categories, 5 explanatory variables and roughly 5000 observations it
takes 2-3 min.

Vectorise a for loop?
Hi R guru coders
I wrote a bit of code to add a new column onto a "topTable" dataframe.
That is a list of genes processed using the limma package. I used a for
loop but I kept feeling there was a better way using a more vector
oriented approach. I looked at several commands such as "apply", "by"
etc but could not find a good way to do it. I have this feeling there

I'm attempting to sort a 3 dimensional array that looks like this

Problem with Variance Components (and general glmm confusion)
Dear list,
I am having some problems with extracting Variance Components from a random-effects model:
I am running a simple random-effects model using lme:
model<-lme(y~1,random=~1|groupA/groupB)
which returns the output for the StdDev of the Random effects, and model AIC etc as expected.
Until yesterday I was using R v. 2.0, and had no problem in calling the variance components of the

using variable from for loop in naming new variables
Simple one here ... but can't get it to work ...
for (i in 1:4){
paste("stuff",[i]),sep="") <- 3 + i

I just want it to create 4 new variables called stuff1, stuff2, stuff3, stuff4 with the corresponding assignments. I realise that there are more elegant functions but this is just a model of a bigger situation.

hessian in constrained optimization (constrOptim)
Dear helpers,
I am using the function "constrOptim" to estimate a model with ML with an
inequality constraint using the option method='Nelder-Mead'.
When I specify the option: hessian = TRUE I obtain the response:
Error in f(theta, ...) : unused argument(s) (hessian = TRUE)
I guess the function "constrOptim" does not allow this argument which, on
the other hand, is

Titles - main and subtitle won't plot with errbar
Hi, I'm struggling with errbar graphics.
I'm trying to plot an x-y graph with correct labelling, however can't seem
to get main and sub to show on my graph.
They do work when I use title(main="," etc...., but this will make it look
at lot messier,I'll have to blank out ylab=" " , and I need to try and get

parsing numbers from a string

I have several large data sets from certain simulations I did and now I want to plot the results nicely.
I don't know anything about the size of the x and y values in advance.
Plotting these values is not a problem.
However, I want to add errorbars (errbar in the Hmisc package).

Hello R-help,
I am using R version 2.15.1.
I upgraded from R version 2.13 a few months back.
Previously, I was able to plot error bars on an xy scatter plot using the errbar function:

time series analysis
Hello out there,
in their "R Complements" to Modern Applied Statistics W. Venables and
B. Ripley say that there is a lack of time series related functions in
R compared to S plus. Looking at CRAN I didn't find much, too. As I
have to learn something about +-basic ts analysis, e.g. spectral
analysis, I would like to know whether somebody has developed a
"unpublished" time
