LIMMA contrast.matrix
Dear R-Help, I am using the LIMMA User's Guide 5 January 2007 PDF version. For the example show in Section 7.4 DIRECT TWO-COLOR DESIGNS (pgs. 33-34), I could not grasp the rationale in developing the contrast.matrix with these R statements (">" indicates the R command prompt): > contrast.matrix <-

PREDICTIONS from a PIECEWISE LINEAR (mixed) MODEL: THEY AIN'T LINEAR BETWEEN BREAK POINTS!!
I Dears, if that wouldn't take u too much effort I'd like to ask for a swift opinion: I have a alinear (mixed effect) model that I wish to run as a piecewise one. When I predict the values Iget quite some odds and disturbing results: The predicted stright line after the break point is not straight at all, instead behaves like if it was a hig order polynomial or something similar!!!! How to compute 95%CI for OR from logistic regression?
Hi all: My data has 3 variables: age(3levels : <30y=1 30-50y=2, >50y=3) gender(Male=0, Female=1) CD4 cell count(raw lab measurement) y(1:death 0:alive) I perform logistic regression to find out the factors that influence y. result<-glm(y ~ factor(age) + factor(gender) + CD4,family = binomial) >From the result,I can get OR(Odds Ratio) of gender via exp(Estimate of Female,

Help with syntax error
Hi, I have written boxplot commands of this form before, but I don''t quite understand why the function call is reporting a syntax error in this instance. All parameters passed to the function are strings. Thanks in advance. Payam > simplevar <- function(wframe,column1,column2) { + tframe <- get(wframe) + x1 <- which(names(wframe)==column1) + x2 <-

Hi all: There's a question about glht function. My data:data_ori,which inclue CD4, GROUP,time. f_GROUP<-factor(data_ori$GROUP) f_GROUP is a factor of 3 levels(0,1,2,3) result <- lme(sqrt(CD4) ~ f_GROUP*time ,random = ~time|ID,data=data_ori) glht(result, linfct = mcp(f_GROUP="Tukey") ) Error in `[.data.frame`(mf, nhypo[checknm]) : undefined columns selected I can't

About the covariant
Hi all,I have some questions about the covariants of regression. My target: To explore the trend of CD4 level through a period of time. Response variable: CD4 count Explanatory variable:time Also, the demology information is available, such as gender, occupation, income level... Q1,Are these variables of demology information called covariant? Q2,How can I correct the impact of

couldn't find function "print.tframe"
I have an object with an attribute "tframe" for which there is a generic method print.tframe and also a method print.tframe.default defined in a library. However, when I use attributes(object) I get the message $tframe Error: couldn't find function "print.tframe" It's as if <primitive: attributes> is not looking through the search list? Any suggestions?

random interaction effect in lmer
Hi dears while modeling an interaction random effect in lmer i receive the instantaneous error message > ldlM4<-lmer(ldl~rt*cd4+age+rf+pharmac+factor(hcv)+ + hivdur+(rt:cd4|id),na.action=na.omit,REML=F) *Warning message: In mer_finalize(ans) : false convergence (8) * I think the matter lies in syntax, 'cause i sistematically receive the same message even when changing response... tframe question - latest.start
I'm having some trouble figuring out latest.start in the tframe package. The results seem a bit cloudy. Sample session: > library(ts) > library(tframe) Loading required package: syskern > t1<-ts(c(1,2,3,4,5),start=1) > t2<-ts(c(1,2,3,4,5),start=2) > earliest.start(tbind(t1,t2)) [1] 1 1 > earliest.start(tbind(t2,t1)) [1] 1 1 > latest.start(tbind(t2,t1)) [1] 1 1

proverbial floodgates thrown wide open for centos-announce list
Starting maybe ~ 12 hours ago, the proverbial floodgates were thrown open on emails sent to the CentOS-announce mailing list for CentOS 5.x, all on account of individual package releases. RedHat have not done the same. What's up? Are these mistakenly released re-announcements of (previously released) package updates? Or, did the mailman server have a burp or hiccup? Or, have the CentOS

Bash completion thrown by quoted option args?
I am going to take a really wild guess and say "Try replacing the outermost quotes with single quotes or escape the double quotes around the numeral 1". Your second example has double quotes within double quotes and I'm wondering if that's getting rendered as "yum --debuglevel=" 1 " install ..." (extra space added for emphasis).

Handling Error Thrown After source(...), read.table(...), and readLines(...)
Finally, I'm getting to a point in working with R where I would like to start to add some smart and custom error handling. Specifically, I would like to add custom error handling to my code for source(...), read.table(...), and readLines(...) For example, right now I have the following: > postprocesspath<-c("C:/") > postprocess_scriptname<-c("Bob.R") >

[PATCH] python: improve few exceptions thrown on error
Make use of functions and types that fit more, and that do the same job: - use PyErr_NoMemory() on malloc failure - use PyErr_SetFromErrno when setting an exception from an errno - throw TypeError if not getting a list when required --- python/handle.c | 8 ++++---- 1 file changed, 4 insertions(+), 4 deletions(-) diff --git a/python/handle.c b/python/handle.c index 88024e1..9746dca 100644 ---
