R/C++/memory leaks
Dear all, I have wrapped a C++ function in an R package. I allocate/deallocate memory using C++ 'new' and 'delete'. In order to allow user interrupts without memory leaks I've moved all the delete statements required after an interrupt to a separate C++ function freeMemory(), which is called using on.exit() just before the .C() call. I am concerned about the

path autocompletion in 2.5.0
Hi, R 2.5.0 isn't auto-completing paths properly as it used to. E.g. suppose I have: > dir("CEL/choe") [1] "chipC-rep1.CEL" "chipC-rep2.CEL" "chipC-rep3.CEL" "chipS-rep1.CEL" [5] "chipS-rep2.CEL" "chipS-rep3.CEL" Now if I do: ReadAffy("CEL/choe/ch<tab> # => ReadAffy("CEL/choe/chip

ctrl-C aborts R when compiling package code with ICC+openMP
Hi all, I have some C++ code that I call from my package. In my main C++ loop, I check for user interrupts and return to the R shell after ensuring I've deallocated memory appropriately. This works fine when the code is compiled with gcc+openmp and with icc without openmp, but when I compile with icc and use openmp, the entire R session is immediately terminated when I hit ctrl-C. This

R-2.5.0 and unlink/wildcards
It seems unlink doesn't work with wildcards in 2.5.0. I've tried R-2.5.0 under gnu/linux from source and the Mac binary from att research. Example: > dir() [1] "bgx.Rnw" "bgx.pdf" "run.1" > unlink("run.*",recursive=T) > dir() [1] "bgx.Rnw" "bgx.pdf" "run.1" > unlink("run.1",recursive=T)

Rinternals.h and undefined symbols
Hi, I'm trying to register my native routines using R_registerRoutines (...). I can compile the code, but the loader cannot resolve the symbol: undefined symbol: _Z18R_registerRoutinesP8_DllInfoPK12R_CMethodDefPK15R_CallMethodDefS3_S6 _ $ nm bgx.Rcheck/bgx/libs/bgx.so | grep R_registerRoutines U _Z18R_registerRoutinesP8_DllInfoPK12R_CMethodDefPK15R_CallMethodDefS3_S6

PKG_CFLAGS/CFLAGS and PKG_CXXFLAGS/CXXFLAGS
Why is it that R places CFLAGS after PKG_CFLAGS and not before when compiling a package (e.g. through R CMD build pkg)? This can be problematic if, for instance, you want to use -O3, but -O2 is in R_HOME/etc/Makeconf. If -O2 (in CFLAGS) appears after -O3 (in PKG_CFLAGS), you are left with what you didn't want: -O2. In R-exts, it says that "Flags which are set in file etc/Makeconf

Installing mysql with macports
Not sure if this is off topic, but there doesn''t seem to be an obvious place to ask this question. I am trying to use MacPorts to install mysql. I have xcode 3.0 and x11 XQuartz 2.1.6 installed. $PATH: /opt/local/bin:/opt/local/sbin:/usr/bin:/bin:/usr/sbin:/sbin:/usr/ local/bin:/usr/X11/bi When I sudo port install mysql5-server I receive: ---> Configuring mysql5 Error: Target

[LLVMdev] Building LLVM 2.5 on CENTOS 5.3
Hi Folks, I'm having some difficulties getting LLVM to build and work correctly on CENTOS 5.3. This is basically tracked down easily enough to CENTOS using GCC 4.1.x by default, which is known-buggy and known not to work with LLVM -- I was getting the well-known problem with aborts due to a non-empty symbol table. I have installed the gcc43 package via yum (I'm trying to stick

MacPorts version can't run 16-bit programs
Whenever I try to run a 16-bit application with the version of Wine that built out of MacPorts, I get a crash similar to this one: Code: wine: Unhandled page fault on read access to 0xffffffff at address 0x1017:0x0000093e (thread 0026), starting debugger... couldn't load main module (2) Unhandled exception: page fault on read access to 0xffffffff in 32-bit code (1017:0000093e).

Building Wine Using Macports
I've got the source of Wine 1.2.1 (patched to my liking) and I'm trying to build it using Macports so I don't have to manually install each required package (that's how I understand it at least, I failed at doing it through 'make' in an earlier post because I was missing a bunch of packages despite having X11 and Xcode). Unfortunately I have no idea how to do this, and even

building biOps on macports, and configure--vars
All, the MacOSX binary build of the biOps package is broken on cran, so I am trying to compile from source. I am very close; the trick is apparently that this package depends on fftw3, libjpeg and libtiff. My fftw3 is in /usr/local/, but my libjpeg and libtiff are in /opt/local/ since i got them through macports. In general, I'd like to keep as many of my third-party libraries as I can in the

Trouble with MacPorts install, .profile file not created/ need help
I have just installed MacPorts 1.7.0 for Leopard using a downloaded .dmg file. Following the download and installation, I looked for the .profile file to change the environment variables, but found that no .profile file was created. When I tried to do so, I got an error message: /Applications/TextEdit.app/Contents/MacOS/TextEdit .profile 2008-12-27 14:19:02.393 TextEdit[47100:10b] ***

Carriage returns and Sweave output
Dear all, I have a code chunk in my Rnw file that, when executed, outputs carriage return characters ('\r') to inform on the progress (e.g. "sweep 4 of 1024\r"). But Sweave interprets this as a newline character, and therefore I get countless pages of output in my vignette where I only really want one line. Any ideas? Thanks E

[LLVMdev] Will gcc 4.3.0 compile llvm 2.2?
Hi, Bernardo Fedora has a patch for LLVM 2.2 release with gcc 4.3 here: http://cvs.fedora.redhat.com/viewcvs/rpms/llvm/devel/llvm-2.2-gcc43.patch Just drop it in the llvm-2.2 directory and execute $ patch -p1 < llvm-2.2-gcc43.patch It should build cleanly afterwards. -- Sunjae Park MS. problem installing cairo on freebsd
G'day all, I am trying to install the cairo package on FreeBSD and receiving an error to do with Makevars - (I'm not very good at this stuff) so here is my various bits of information. I guess this is a problem with a missing library, but I have just been through a lot of grief trying to get png and jpeg to work (they do now work!), so I'm not sure where to go for this. R

A bug in g++ exceptions on 7?
Howdy, We believe we've found a bug in the libgcc or libstdc++ library (not sure which one) packaged with the gcc43 port in fbsd7 on an Intel x86-64. A program linked against those libraries aborts when an exception is thrown. It does not abort if -lpthread is added to the link line, even though the program does not use threads. I believe the problem is related to the pthread stubs in

file separator inconsistencies on windows?
tempdir() on windows returns the path using "\\" as file separator. But .Platform$file.sep returns "/". As a result, you get inconsistencies like: > file.path(tempdir(), "foo") [1] "C:\\WINDOWS\\Temp\\RtmpYEIXrb/foo" # Mix of \\ and / I'm not sure if this can cause problems but I thought I'd let you know just in case.

Error installing MacPorts rb-fxruby...
Hi all, I''m encountering an error while trying to install the MacPorts version of fxruby on a Intel Mac running 10.4.11. It appears to be having trouble installing and building the ''fox'' library prerequisite. It looks like it''s having trouble generating the libraries: "-o .libs/libFOX-1.6.0.0.34.dylib" and "-o libFOX-1.6.la". The errors
