Comparing two gff/gtf files : de novo transcripts v/s reference
Hi All
I am wondering if people based on their experience could share what methods
one could use to compare two gff/gtf files. The reason why I want to do so
is that we have constructed a RNA-Seq based transcriptome and would like to
compare it with reference transcriptome we had from in-silico approaches.
Ideally we are looking to find out
1. new genes we see
2. transcripts where the

I followed the suggestions at

copy of the development branch of R, but so far I have been unable to
figure out an analogous way to track the development branch of the
recommended packages. (I'm assuming they actually live somewhere on the
same SVN server, which might not be true ...) Any ideas (including

How to upload metapost driver ?
Hi all,
To develop the metapost driver, I did an svn checkout (R-2-4-branch
revision 40647)
as instructed in
http://developer.r-project.org/SVNtips.html
i.e., I did a,
svn co $REPOS/branches/R-2-4-branch r-release-branch/R
Not being a core developer, can I just commit the changes? Am I
on the right branch?
Most of the work is in devPS.c, but there are also some
documentation changes

Why Rprofile.site is not built with manual installation of R devel in linux?
Hi all,
I downloaded R-devel as explicited in https://developer.r-project.org/SVNtips.html
Then, I tried to install it through instructions in https://cran.r-project.org/doc/manuals/r-devel/R-admin.html#Installation
(taking into account also https://stat.ethz.ch/pipermail/r-devel/2016-May/072777.html)
So:
export REPOS=https://svn.r-project.org/R
export RTOP=~ #adjust as necessary

rsync questions
Hi all:
I got basic rsync working (not server mode). Basically it went to another server via ssh, backed up subdireactories and stored on the local server. But I am trying to use the feature of "exclude" and could not get it working rigjt.
I am trying to back up /export/home/* (all of users) on another machine but exclude a certain types of files. here is one of my tested exclude

xzfile() cannot open the connection, lzma encoder error 5.
Dear guangchuang,
I was stopped by the following error when using Package: clusterProfiler on R 2.15.3 on windows 7.
Error in xzfile(file, “wb”, compression = 9) : Cannot open the connection
In addition: warning message:
cannot initialize lzma encoder, error 5
The too functions: Gff2GeneTable() and buildGOmap() are not working because of this error.
Could you please let me know how to fix these
