S4 default/missing args
I am trying to understand the missing vs default value for an argument
to an S4 method. (I'm not sure if this is a bug or my confusion.) In S3
I can specify a default value for an argument and then both check if the
argument was missing in the call, and use it because it takes on the
default value. I do not seem to be able to do that in S4 as shown by
this simplified example:

Documenting S4 Methods
I'm in the process of converting some S3 methods to S4 methods.
I have this function :
setGeneric("enrichmentCalc", function(rs, organism, seqLen, ...){standardGeneric("enrichmentCalc")})

Hello,
I am using R 2.11.0. I have a curious problem where I get a warning in R CMD check which is seemingly not relevant to my Rd file.
The warning says :

S4 default for coercing
Something has changed in the S4 default for coercing. Am I now suppose
to use setAs, or is there something else I should do to make this work:

Rd \usage clause for an S4 replace method
Given S4 methods [ and [<-, how do I write the Rd-file usage clause for
the latter one?
What I have now is:
\S4method{[}{TimeSeries,TimeDate,missing}(x, i, j, ..., drop)
\S4method{[<-}{TimeSeries,TimeDate,missing,ANY}(x, i, j, ..., value)
which results in the following output:

R 1.2 build
I've been trying to build a bundle with the R-devel snapshot from
yesterday. (Yes I know it is unstable and just tell me if I shouldn't be
trying to do this yet.)
It is failing with the message
tar : /dev/rmt/0 : Permission denied
It happens after "removing junk files" and just after the message
"building dse_2000.9-1.tar.gz"
It looks to be coming from the line in

Strange, most probably unjustified, codoc mismatch for S4 method with one argument plus '...' (re-try)

Problem with documentation of user-defined operator (S4 method)
Dear list members,
I have defined a binary operator %append% with methods for some S4
classes. In my documentation file, I want to list the methods explicitly
by using e.g.:
\S4method{\%append\%}{RecLinkData,RecLinkData}(x, y)
In the HTML documentation this comes out right as
## S4 method for signature 'RecLinkResult,RecLinkResult'

R-0.90.0 untar
I had a couple of problems getting R 0.90.0. In case anyone has
similar problems, I though I would mention them.
1/ I can't use "ftp cvs.r-project.org" from either home or work. The ftp
service does not seem to be available. Perhaps this is intended. I only
discovered it because I thought the file I got through Netscape might be

prcomp
I've noticed that the arguments and result list of prcomp in the mva package
(with 61.1) are not quite the same as in the Blue Book and in Splus. Is this
intentional or can I change it? If I change it who should I send the code to?

Rd files with multiple functions?
There was at one time some discussion about supporting documentation of multiple
functions in one Rd file. Is that supported or still in the plans?

\S4method in combination with "[" and "[<-"
Dear developers,
We want to use "\S4method" to document new S4-methods for "[" and "[<-".
We use this for other functions/methods and it works without any
problem, but in case of "[" and "[<-" we didn't manage to bring this to
work.

some (minor) Rd issue: line breaking in \S4method within \usage{}
Hi,
this is perhaps not so much an issue, but as you are currently
working on the Rd parser anyway...
When you want to document specific S4 methods for an S4 generic
by \S4method{} within a \usage{} environment, and the second
(signature_list) argument is "long", be it because you use multiple
dispatch, be it because you use long class-names, (or both), one
would probably like to be

bug.report/mail
One of the functions I would like to clean out of my syskern package is a program to
send mail. This is a common feature other programs (e.g. bug.report) may use so I
would like it to be included in R/base. I will volunteer to do this as it looks like
a fairly straightforward dissection of bug.report but I have some questions:
Has anyone done this already?
Is "mail" a good name or

generic default values
I have a generic function
test.equal <- function(obj1, obj2, ...) UseMethod("test.equal")
however, the only argument that specific methods use is "fuzz" so I
would like to change this to
test.equal <- function(obj1, obj2, fuzz=???) UseMethod("test.equal")
The problem is that some methods use slightly different default values
for fuzz than others. How should

I was hoping
fatal: relocation error: symbol not found: pow_ii: referenced in .../dsefor.so
would disappear in R 0.6x, but it has not. I believe this is suppose to come
from the f2c lib, but I seem to need just a couple of routines:
