optional package dependency
I have a package that can use rmpi, but works fine without it. None of the automatic test code invokes rmpi functionality. (One test file illustrates how to use it, but has quit() as its first command.) What's the best way to handle this? In particular, what is the appropriate form for upload to CRAN? When I omitted rmpi from the DESCRITPION file R CMD check gave <quote> * checking

\link to another package
In the documentation for my package I would like to reference the Rmpi documentation. I started with \link{Rmpi}, which caused R CMD check to complain that it could not resolve the link. Since Rmpi wasn't loaded, this isn't surprising. Ideally the user would see Rmpi, but the link would go to Rmpi's Rmpi-pkg. It's not clear to me if this is possible. I've combined two

2 versions of same library loaded
Can anyone help me understand how I got 2 versions of the same library loaded, how to prevent it, and what the consequences are? Running under Debian GNU/Linux squeeze. lsof and /proc/xxx/map both show 2 copies of several libraries loaded: /home/ross/install/lib/libmpi.so.1.3.0 /home/ross/install/lib/libopen-pal.so.6.1.0 /home/ross/install/lib/libopen-rte.so.7.0.0

Status of Rmpi--Good with tweaks

Status of Rmpi
Rmpi is not currently available on CRAN, and I don't think it has been for a few months. It is available at http://www.stats.uwo.ca/faculty/yu/Rmpi/ Does anyone know its current status? A few months ago I corresponded with the author, who noted some build problems (specifically on Debian) were the hang up, and seemed to be working on it. I wasn't able to get it to work then (on a

packages in cran2deb and Debian
Some packages are available in cran2deb and Debian. After adding cran2deb to my sources.list it seems the cran2deb ones are favored because X.Y-ZcranN is "more recent" than X.Y-Z. In the case of r-cran-rmpi the effect of this was to cause aptitude to want to uninstall all my mpi stuff. Apparently the automatically generated package doesn't have mpi as a dependency. I just put a

modifying data in a package
I've tweaked Rmpi and want to have some variables that hold data in the package. One of the R files starts mpi.isend.obj <- vector("list", 500) #mpi.request.maxsize()) mpi.isend.inuse <- rep(FALSE, 500) #mpi.request.maxsize()) and then functions update those variables with <<-. When run:

rsprng, snow, rmpi interactions
The proper use of SPRNG is a little unclear to me in each of these packages, even more so when I put them all together. My immediate question: in snow I did clusterSetupSRNG. If a later want to (re) set the system to a known seed, how do I do it? That is, I want each distributed process to recreate exactly the same random numbers that it did before; I assume SPRNG assures the streams are

Turning control back over to the terminal
I'm invoking R from withing a shell script like this R --no-save --no-restore --gui=none > `hostname` 2>&1 <<BYE # various commands here BYE I would like to regain control from the invoking terminal at some point. I tried source(stdin()) but got a syntax error, presumably stdin is the little shell here snippet (the part between <<BYE and BYE). Is there some way to

Does R ever move objecsts in memory?
R objects can disappear if they are garbage collected; can they move, i.e., change their location in memory? I don't see any indication this might happen in "Writing R Extensions" or "R Internals". But I'd like to be sure. Context: Rmpi serializes objects in raw vectors for transmission by mpi. Some send operations (isend) return before transmission is complete and

Rmpi and OpenMPI ?
Has anybody tried to use Rmpi with the OpenMPI library instead of LAM/MPI? LAM appears to be somewhat hardcoded in the Rmpi setup. Before I start to experiment with changing this, has anybody else tried Rmpi with non-LAM MPI implementations? Trouble with installing Rmpi package

Rmpi and C Code, where to get the communicator
Hello, I try to write parts of my code in C to accelerate the for-loops. But basic operations I want to do in R (e.g. start cluster). My R code looks something like this: library(Rmpi) mpi.spawn.Rslaves() mpi.remote.exec(....) dyn.load("test.so") erg <- .Call("test", ....) .... mpi.close.Rslaves() mpi.quit() And my C function looks something like this: #include

R CMD check vs RStudio check
Ivan, thank you for the tips; they allowed me to move on to the next problems. By building the tar file first and checking it later, and fixing several other problems I got R CMD check to work. It does *not* delete inst/doc. It also does not run boostrap.R, as far as I can tell, presumably because only devtools does. Check within RStudio continues to delete inst/doc, so this behavior is

R and package don't know they're built on same system
I just had the interesting experience of building a package and R on the same system, and having R refuse to load the resultant dynamic library because it was thought to be for a different system. The system was non-standard and beta, being a Linux-based 64 bit Opteron system. It uses the gnu tool chain. The dynamic library was built from C source. When I tried to load the library R (1.8.1)

Rmpi; sample code not running, the slaves won't execute commands
Hi All, I'm trying to parallelize some code using Rmpi and I've started with a sample 'hello world' program that's available at http://math.acadiau.ca/ACMMaC/Rmpi/sample.html. The code is as follows; # Load the R MPI package if it is not already loaded. if (!is.loaded("mpi_initialize")) { library("Rmpi") } # Spawn as many slaves as possible

model.frame: object is not a matrix
Over a decade ago there was a problem with model.frame when the variable names were long: https://stat.ethz.ch/pipermail/r-help/2002-August/024492.html I have similar symptoms with R 2.15.3 on Windows 7: Browse[2]> x <- model.matrix(formula(myform), p$data) Error in model.frame.default(object, data, xlev = xlev) (from mice.R#601) : object is not a matrix My attempt at a work-around

Re: getting oriented/networking [some success]
I seem to have run into https://bugzilla.redhat.com/show_bug.cgi?id=855640, because when I tried the fix/work-around at the end (comment 11), ethtool -K eth0 gro off, my download speed by speedtest went from undetectable to ~150Mb/s. However, it was not able to connect for the upload test, and so something may still be off. Non-virtual machines can do the upload test, so it's not just a

well, the next place to go, if fsck isn't enough would be to to try debugfs(1) man debugfs.
