problem building R-patched on x86-64 with PGI 6.1
Dear R-devel,
[I'm not sure if this is appropriate for R-devel. If not, I'm more than
happy to move it to R-help.]
As those of you who saw my post on R-help know, I've been trying to build
R-patched on a dual Opteron box running Scyld Beowulf, using the PGI 6.1
compilers. The build went fine, but I couldn't get it to pass make
check-all. Jennifer Lai, who reported success with

R2.2.1-patched build failed with PGI 6.1 on x86-64
Hi All,
While attempting to build R-patched using the Portland Group compiler suite
on our dual Opteron 250 box running Scyld 29cz5 (based on RH, kernel
2.4.29), I get:

how do I tell configure where to find Java?
Dear R-help,
I'm trying to build R-2.4.0 on our Opteron-based Scyld cluster. The system
has gcj (the GNU Java compiler, part of GCC) stuff in /usr/bin. When I
installed jdk 1.5.08, the install script placed it in /usr/java (I didn't
have a choice, as the script didn't offer that option). Now when I run
configure in R-2.4.0, it finds gcj, which is not what I want to use. Is

how do I tell configure where to find Java? [Broadcast]
Before I do that, I would need to remove the gcj stuff that are in /usr/bin.
If I know how to remove gcj, I'd gladly do that. However, for the
particular version of the OS, the entire GCC seems to be bundled into one
rpm, and I could not remove just the gcj component. Neither do I wish to
mess with files that are part of some RPMs--- in my experience that's
invitation for trouble later.

R on Beowulf cluster?
Dear R-help,
Has anyone tried running R on a Beowulf-type cluster? I can get R to run in
batch (using R CMD BATCH) on a cluster, but am wondering if it is possible
to get an interactive R session on a compute node. Right now, if I run:
beorun --nolocal R
I just get the R start-up message and back to the shell prompt. If I try
bpsh 0 R
I can get R started (but the R prompt does not

compilers for R on AMD64
Dear R-devel,
A while ago Prof. Ripley had mentioned that g77 on AMD64 isn't the greatest,
and the Salford Fortran is likely to be better. My question is, has anyone
tried compiling R with Salford compilers (or other commercial compilers)?
If so, do they offer performance advantages over GCC?
TIA for any info.

Andy

debugging strange segfault
Dear R-devel,
Can anyone give me some hints on how to go about debugging a strange
segfault in my randomForest package? Here's the scoop:
A user reported segfault when running predict() in the randomForest package.
I asked for the data and code. The combination runs fine under WinXPPro,
but does give segfault on one of our Linux boxes running R (1.7.0 through

make check failed for R-1.9.0alpha (2004-03-16) when link against Goto's BLAS
Dear all,
Has anyone seen the same problem? I tried compiling R-1.9.0 alpha
(2004-03-16) on our Opteron box running SUSE Linux ES8. I ran:
./configure --enable-R-shlib --with-blas=goto
and got:

speed difference between pgf77 and g77 on amd64
For those interested:
I compiled R-1.9.0beta_2004-04-02 with pgf77/gcc/g++ and g77/gcc/g++, both
_without_ fast BLAS. Both passed make check-all. Simple crossprod(m) for
fairly large `m' shows that the version compiled with pgf77 is about 15%
faster:
[andy@leo:scratch]% echo "set.seed(1); m <- matrix(runif(5e7), 1e4); gc();
system.time(crossprod(m))" | R-1.9.0-PGI/bin/R

make check-all failed on SLES8 for x86_64
Hi all,
I've only now noticed that on our Opteron boxes running Suse Enterprise

tests/lapack.R at:

g2c library
Working on a Red Hat (not Mandrake) Linux
and trying to load my library I get
(sorry, can't copy it all, working remotely)
gcc -shared -o .....
/user/bin/ld: cannot find -lg2c
Does anyone know what the g2c library iss, and if I can download and
compile it for Red Hat
(I definitely didn't mean to type f2c
in the above)
Thanks

install problem -- libg2c
Hi, there
I'm totally new to this. I used to use SPLUS, but think maybe
useful to try R at home.
But seems it doesn't like me. I got error message says
ld: cannot open -lg2c: No such file or directory
My OS is openlinux 2.3. I use egcs-2.91.66. I searched under
/lib/egcs-2.91.66/ but found no libg2c.a. There's only a libgcc.a.
Thought maybe g77 people changed

Can some one tell me how to profile compiled code dynamically loaded into R?

make check failed on linux-amd64 using PGI compilers
Dear R-help,
I am trying to build R-2.2.0-patched (2005-11-07 r36217) on the head node of
a Scyld cluster (dual Opteron 250s) using PGI compilers (v6.0). I used the
flags suggested by Jennifer Lai on R-devel (taken from R-admin, except that
I had to add -L/usr/X11R6/lib64 to LDFLAGS). The build went fine, but make
check-all failed when running tests/Examples/graphics-Ex.R, at:

problem compiling R-1.9.0beta with PGI compilers on amd64
Dear R-devel,
I'm trying to compile R-1.9.0beta (2004-03-31) with the PGI compilers
(15-day free evaluation: after the 15 days the binaries will stop working).
I'm running into some problems, that I hope some can offer pointers.
1. After configure, the FLIBS include /usr/local/lib' --- note the extra '.
I had to manually delete it in a couple of places.

Q about strsplit and regexp
Dear R-help,
This one is probably a piece of cake for regexp masters. I'd like to split
a character vector (for simplicity, say of length one for now) that contains
fields that are delimited by arbitrary number of white spaces (e.g., " a b
c "). How do I get the character vector that contain the fields? In the
example I gave, I've tried:
> strsplit(" a b c

Lwd ignored when printing on Windows
Dear R-help,
Has anyone notice the problem that, on Windows (NT and XP), when printing a
graph using the "File -> Print..." menu in the graphics window to print the
graph, that line width seemed to be ignored in the printed output? For
example, if I make a plot with plot(1:10, type="l", lwd=5), it looks right
on screen, but when printed out using the menu, it looks like

R on Linux/Opteron?
Dear R-help:
Has anyone tried using R on the the AMD Opteron in either 64- or 32-bit
mode? If so, any good/bad experiences, comments, etc? We are considering
getting this hardware, and would like to know if R can run smoothly on such
a beast. Any comment much appreciated.
Best,
Andy
