MKL Acceleration encouraging; need adjust package builds?
Dear R-devel: The Cluster administrators at KU got enthusiastic about testing R-3.2.2 with Intel MKL when I asked for some BLAS integration. Below I forward a performance report, which is encouraging, and thought you would like to know the numbers. Appears to my untrained eye there are some extraordinary speedups on Cholesky decomposition, determinants, and matrix inversion. They had

Quicker quantiles?
Motivated by Deepayan's recent inquiries about the efficiency of the R 'quantile' function: http://tolstoy.newcastle.edu.au/R/devel/05/11/3305.html http://tolstoy.newcastle.edu.au/R/devel/06/03/4358.html I decided to try to revive an old project to implement a version of the Floyd and Rivest (1975) algorithm for finding quantiles with O(n) comparisons. I used

Fortran function for quantiles
Hi, I was wondering whether there is any Fortran function or associated library for evaluating the quantiles of a set of values (something which the R-function quantile() does). Any help will be much appreciated. Thanks and regards, Dhiman Bhadra [[alternative HTML version deleted]]

MKL Acceleration encouraging; need adjust package builds?
Hi Paul, We've been through this process ourselves for the Revolution R Open project. There are a number of pitfalls to avoid, but you can take a look at how we achieved it in the build scripts at: https://github.com/RevolutionAnalytics/RRO There are also some very useful notes in the R Installation guide: https://cran.r-project.org/doc/manuals/r-release/R-admin.html#BLAS Most packages do

question about Makeconf and nvcc/CUDA
Dear R development: I'm not sure if this is the appropriate list, but it's a start. I would like to put together a package which contains a CUDA program on Windows 7. I believe that it has to do with the Makeconf file in the etc directory. But when I just use the nvcc with the shared option, I can use the dyn.load command, but when I use the is.loaded function, it shows FALSE.

Suggestions to speed up median() and has.na()
Hi, I've got two suggestions how to speed up median() about 50%. For all iterative methods calling median() in the loops this has a major impact. The second suggestion will apply to other methods too. This is what the functions look like today: > median function (x, na.rm = FALSE) { if (is.factor(x) || mode(x) != "numeric") stop("need numeric data")

Makevars and Makeconf sequencing
http://cran.r-project.org/doc/manuals/R-exts.html#Configure-and-cleanup near the start of 1.2.1 Using Makevars says > There are some macros which are set whilst configuring the building of > R itself and are stored in R_HOME/etcR_ARCH/Makeconf. Makeconf on Windows - where?
Read in the Windows release notes for 2.4.0 that: There is a new file etc/Makeconf that provides an approximation to the Unix version and may help with src/Makefile's. Yet when I look at the CRAN binary I have for 2.4.1patched, there are five files in the $R_HOME/etc directory, but no Makeconf. Is the file only available with custom installs?

Windows fixed/etc/Makeconf SHELL incorrect?
R developers, On windows, it seems like R_HOME/etc/Makeconf has SHELL = /bin/sh instead of the location of Rtools' sh. I think this is because R_HOME/src/gnuwin32/fixed/etc/Makeconf needs to define SHELL as just sh (since Rtools/bin has to be on the PATH). This is of consequence with R CMD config. any other fast method for median calculation
Hi there, I got a data frame with more than 200k columns. How could I get median of each column fast? mapply is the fastest function I know for that, it's not yet satisfied though. It seems function "median" in R calculates median by "sort" and "mean". I am wondering if there is another function with better algorithm. Any hint? Thanks, Xin Zheng

Bug/Wishlist: 'partial' in 'sort' and 'quantile' (PR#8650)
Hi, This is essentially a reposting of http://tolstoy.newcastle.edu.au/R/devel/05/11/3305.html which had no responses, and the behaviour reported there persists in r-devel as of yesterday. (1) sort() with non-null partial > x = rnorm(100000) > keep = as.integer(ppoints(10000) * 100000) > system.time(sort(x)) [1] 0.05 0.00 0.04 0.00 0.00 > system.time(sort(x, partial = keep)) [1]

modification of the function ecdf
Dear R users, I am trying to minimize the distance between my data points and theoretical gamma distribution over shape and scale parameters. the function "mde" from actuar package does it for empirical distribution function and theoretical gamma distribution. However, I would like to minimize the distance by using only the data between 0.1 and 0.9 quantiles. I cannot use ecdf in this

R CMD check problem
Dear friends, I am building an R package called *mypackage*. I followed every possible steps (to my understanding) for the same. I got following problem while doing *R CMD check mypackage*. * installing *source* package 'mypackage' ... ** libs cygwin warning: MS-DOS style path detected: C:/PROGRA~1/R/R-213~1.0/etc/i386/Makeconf Preferred POSIX equivalent is:

I have a samll package that works well and complies nicly on WinXP, using R-2.4.1 Now I want to add a document so i make a folder inst\doc and put the .tex and .pdf in there. But the complation then crashes. Is this because the installin expects some file to be present in inst if an inst folder is there? This is how the thing progress is on my command promp:

Failure to build home-made package on WINDOWS 2000 professional
Dear all, I am trying to build a home-made package (log2html) to log R output to an HTML file. The package can be build successfully under Solaris, however I am unable to build the system under Windows 2000 Professional. I read (and tried to follow to the letter) Duncan Murdoch's "Building R for Windows" (http://www.murdoch-sutherland.com/Rtools/), in combination with the newest

More strange R CMD build/check errors on Windows
Hi, This is a follow up to: https://stat.ethz.ch/pipermail/r-devel/2010-July/057921.html The Bioconductor daily builds have been reporting a lot of strange things lately on Windows using R-2.12. This started 2 or 3 months ago and things are not getting better with recent R-2.12. Here is a sample from today's build results. We use Windows Server 2003 R2 for the 32-bit builds, Windows

R CMD SHLIB error using OS X
Hello, I'm using R 2.5.0 with OS X 10.4.9 and Xcode 2.4.1 on a PowerPC. My code used to compile fine with R 2.4.* and Xcode 2.2 (I think). I'm compiling some C code (named mhroc_prop.c) that calls a fortran routine from mvndstpack.f I get the error /usr/bin/libtool: file: mvndstpack.o is not an object file (not allowed in a library) after R outputs (sorry... not sure if this is

Package check using --as-cran
I use R 2.15.2 on MacosX 10.8.2 I have a problem checking for a package that I want to submit in CRAN. When I check like that, no problem or warning are detected. system("R CMD check '[path]/phenology'") I create the .tar.gz package with that. The file phenology_3.43.tar.gz is generated. I can install the package and it works. system("R CMD build
