Problem with "setMethod" in R package
Dear all,
My apologies for re-posting this question, but I have not found any
solution to my problem so far. I also think that my post may have been
overseen due to the posting time and high traffic on this list.
I experience a problem in implementing a S4 class in a package and would
appreciate your help in this matter.
The class is implemented using Rcpp, which works well. I then extend

Too generic with S4 methods?

Rcmd check does not recognize formal generic function as code object
Dear all,
I am trying to write a package using formal methods and classes from the
methods package. I have not been able to get the package to pass rcmd check
without warnings, because rcmd check does not recognize my generic
functions as code objects and therefore queries why they have documentation
entries.
I have isolated the problem in a very small trivial example which I give
below. I

Rgeneric.py assists in rearranging generic function definitions
I've attached a script I wrote that pulls all the setGeneric definitions
out of a set of R files and puts them in a separate file, default
allGenerics.R. I thought it might help others who find themselves in a
similar situation.
The "situation" was that I had to change the order in which files in my
package were parsed; the scheme in which the generic definition is in

group generics
I have classes A and B, where B contains A. In the implementation of
the group generic for B I would like to use the corresponding group
generic for A. Is there a way to do that?
I would also appreciate any comments if what I'm trying to do seems like
the wrong approach.
Here's a stripped down example:

Some of the help for setGeneric seems to have been garbled. In the section

mysteriously persistent generic definition
Originally I made a function yearStop that took an argument "object". I
made a generic, but later changed the argument to "x". R keeps
resurrecting the old definition. Could anyone explain what is going on,
or how to fix it? Note particularly the end of the transcript below: I
remove the generic, verify that the symbol is undefined, make a new
function, and then make a

S4 accessors
I have a small S4 class for which I've written a page grouping many of
the accessors and replacement functions together. I would be interested
in people comments on the approach I've taken.
The code has a couple of decisions for which I could imagine
alternatives. First, even simple get/set operations on class elements
are wrapped in functions. I suppose I could just use myinstance at

R code debugging
Dear useRs,
it's quite difficult for me to find `Error:'s in my R code, because R does
say about error itself, but say nothing about its location, say, string
number and file with an error (which may be `source'd from another file).
Are there any option for turning of the similar feature, or R can not do
such a thing at all?
Thanks.

S4 class redefinition
I haven't found much on S4 class redefinition; the little I've seen
indicates the following is to be expected:
1. setClass("foo", ....)
2. create objects of class foo.
3. execute the same setClass("foo", ...) again (source the same file).
4. objects from step 2 are now NULL.
Is that the expected behavior (I ran under R 2.7.1)?
Assuming it is, it's kind of

How to write an S4 method for sum or a Summary generic
If I have a class Foo, then i can write an S3 method for sum for it:
>setClass("Foo",representation(a="integer"));aFoo=new("Foo",a=c(1:3,NA))
>sum.Foo <- function(x,na.rm){print(x);print(na.rm);sum(x at a,na.rm=na.rm)}
>sum(aFoo)
But how do I write an S4 method for this? All my attempts to do so have
foundered. For example

signif() generic
Dear list,
I'm trying to write a class for Gaussian error propagation of measured
values and their (estimated) errors,

I've already successfully implemented basic arithmetics using mostly the
"Arith" group generics. But I'm running into trouble when trying to get

promptClass misses methods
I've had repeated problems with promptClass missing methods, usually
telling me a class has no methods when it does.
In my current case, I've defined an S4 class "mspathCoefficients" with
a print method
setMethod("print", signature(x="mspathCoefficients"), function(x, ...)
{ # etc
The file promptClass creates has no methods in it.

How to change the value of a class slot
I defined an S4 class with a slot i. Then I wrote a regular function
that attempted to increment i.
This didn't work, apparently because of the general rule that a function
can't change the values of its arguments outside the function. I gather
there are ways around it, but the Green book admonishes "cheating on the
S evaluation model is to be avoided" (p. 190).
Thinking that

Overloading in R
I have been trying to write a new class that reimplements the vector
class. As a test of my overloading I decided to try and and call
t.test on two vectors which were objects of my class rather than the
default class.
The overloaded length I wrote seems to work correctly. I used
setMethod("length", "myvector", ...)
setMethod("mean", "myvector", ...)

[LLVMdev] [PATCH] Capability of Win32.DLL with ENABLE_SHARED
Good summer, all!
This patch enables ENABLE_SHARED=1 to build DLL based LLVM toolchain.
I have checked this on Cygwin-1.5, Cygwin-1.7, mingw(msysgit) and
mingw-cross-fedora12.
I can separate this patch into some parts; cleanups, adding
definitions and adding rules.
Any feedbacks are welcome.
Have fun!

* Pros
- reduction of linking time of toolchain.
- capability of -load

R-2.15.0 and Exporting Methods Converted To S4 Generic
Late to the show on this release, unfortunately.
One of our production packages no longer builds under R-2.15.0
with the following message.

missing() fails to detect missing
Fascinating. Or, well, not.
Failing to use a method signature that is compatible with the generic is a no-no. So your bug seems to me to be outside the bounds of how R is supposed to be used. So don't do that.

Venn diagram
Hello,
I am a total beginner with ?R? and found a package ?venn? to
create a venn diagram.
The problem is, I cannot create the vectors required for the diagram.
The manual say:
"R> venn(accession, libname, main = "All samples")
where accession was a vector containing the codes identifying
the RNA sequences, and libname was a vector containing the codes
