plot.dendrogram and expressions
Hi, currently the "label" and "edgetext" attributes of a dendrogram are coerced to character before they are added to a plot with `text'. Is there a specific reason to do so (expect for the determination of the size of the character string to be plotted)? Otherwise one could plot the attributes directly via diff dendrogram.R /usr/src/R/src/library/stats/R/dendrogram.R

A "bug" in plot.dendrogram - can't plot lty with character color
The problem: =========== Once a dendrogram has a branch with both a line type AND a color (which is a character color), the plot.dendrogram function will not plot and return an error. I say this is a bug because (I believe), we would like a dendrogram to be able to use character colors, while also allowing control over line types. This e-mail includes an example, and what I think a solution

Winsorizing Multiple Variables
Hi All, I want to take a matrix (or data frame) and winsorize each variable. So I can, for example, correlate the winsorized variables. The code below will winsorize a single vector, but when applied to several vectors, each ends up sorted independently in ascending order so that a given observation is no longer on the same row for each vector. So I need to winsorize the variable but

Importing huge XML-Files
Dear all, for my diploma thesis I have to import huge XML-Files into R for statistical processing - huge means a size about 33 MB. I'm using the XML-Package version 1.9 As far as reading the complete file into R via xmlTreeParse doesn't work or is too slow, I'm trying to use xmlEventParse but I got completely stuck. I have many different type of nodes + <configuration>

dendrogram plot does not draw long labels ?
Hello, It seems that the plot function for dendrograms does not draw labels when they are too long. > hc <- hclust(dist(USArrests), "ave") > dend1 <- as.dendrogram(hc) > dend2 <- cut(dend1, h=70) > dd <- dend2$lower[[1]] > plot(dd) # first label is drawn > attr(dd[[1]], "label") <- "aaaaaaaaaaaaaaaaaa" > plot(dd) # first label is

plot.dendrogram() plot margins
Hello, Is it possible to remove those extra margins on the "sample" axis from plot.dendrogram: par(oma=c(0,0,0,0),mar=c(0,0,0,0)) ddr<-as.dendrogram(hclust(dist(matrix(sample(1:1000,200),nrow=100)))) stats:::plot.dendrogram(ddr,horiz=F,axes=F,yaxs="i",leaflab="none") vs. stats:::plot.dendrogram(ddr,horiz=T,axes=F,yaxs="i",leaflab="none")

Importing data coming from Splus into R.
Hello there, I spent all day yesterday trying to get a small data set from Splus into R, no luck! Both, Splus and R, are run on a 64-bit RedHat Linux machine, the versions of the softwares are 64-bit and are as what follows: Splus: TIBCO Software Inc. Confidential Information Copyright (c) 1988-2008 TIBCO Software Inc. ALL RIGHTS RESERVED. TIBCO Spotfire S+ Version 8.1.1 for Linux 2.6.9-34.EL,

horizontal labels for a dendrogram
Dear R-help list, I'd like to create visualize the clustering of a dataset with a dendrogram. I'm using the following script: data = read.table("data.csv", header=T, sep=";") require(cluster) res = as.dendrogram(agnes(data)) chlab <- function(n) { if(is.leaf(n)) { att <- attributes(n) labx <- data$category1[att$label] lab_color <- ifelse(labx ==

bug in lrect [lattice]?
In lattice version 0.14-11 (2006/10/23), there appears to be a small bug in lrect [lattice]: border is set to NULL accidentally. It is easily fixed by adding one line to lrect -- see example and hack below ... I wasn't sure if this should be submitted as an R bug since it is part of a package, but a core/recommended package ... Ben Bolker x = runif(100) y = runif(100) my.lrect <-

Formatted Data File Question for Clustering -Quickie Project
I am trying to learn how to format Ascii data files for scan or read into R. Precisely for a quickie project, I found some code (at end of this email) to do exactly what I need: To cluster and graph a dendrogram from package (stats). I am stuck on how to format a text file to run the script. I looked at the dataset USArrests (which would be replaced by my data and labels) using UltraEdit. That

plot.dendrogram xlim/ylim
list(...), I would like to zoom in to the leaves of large trees in a dendrogram plot. The playwith package allows zooming by passing xlim and ylim arguments to the plot call (Hmisc does this too I think). But currently stats:::plot.dendrogram does not accept xlim or ylim. So I would like to enable that. In place of the existing code chunk: xlim <- c(x1 - 1/2, x2 + 1/2) ylim <- c(0,

Basic: setting resolution and size of an R graphic
Dear List, I am sorry if this perhaps a too basic question, but I have not found an answer in Google or in the R help system. I am trying to use R to do a very simple analysis of some data (RT-PCR and Western analysis) with a T-test and to plot the results as a histogram with error bars. (I have pasted an example script at the bottom of this mail). In order to use this for publication, I would

display pictures
Dear all, is there a possibility to display pictures (jpegs, pngs, ...) in R? Maybe the following (hypothetical) code makes it clearer what I have in mind: plot(x=0:100, y=0:100, type="n") rect(xleft=25, xright=75, ybottom=30, ytop=95, fill="apicture.png") Thank you, Roland [[alternative HTML version deleted]]

Add a rectangle behind a plot

If a I have the following code: plot(x,y) rect(xleft, ybottom, xright,ytop,col='green) The rectangle appear on top of the plot. Any help will be greatly appreciated, Judith

indexing into and modifying dendrograms
I would like to be able to exert certain types of control over the plotting of dendrograms (representing hierarchical clusterings) that I think is best achieved by modifying the dendrogram object prior to plotting. I am using the "dendrogram" class and associated methods. Define the cluster number of each cluster formed as the corresponding row of the merge object. So, if you are
