texi2dvi instead of pdflatex in R2.7.0? and related bioc 2.2 builds

How to include a vignette with my package?
I want to include a vignette with a package I wrote. I did follow the "Writting R extentions" document step by step, but went I run "Rcmd build", an error occurs. potentially nasty interaction between R 1.8.0 and tetex
I've been having problems building vignettes in bioconductor packages with R-devel. Turns out that Rdevel/share/texmf/hyperref.cfg wants Blue and Red predefined, when only blue and red are defined (as of rsync Rdevel, Sept 10th). This is on a Debian unstable system (Sept 9th version). Might not apply to all other tetex systems. Seems to have bitten the bioconductor build system, though.

I have packages where I know CRAN and other test platforms do not have all the resources to build the vignettes, for example, access to databases. Previously I think putting BuildVignettes: false in the DESCRIPTION file resolved this, by preventing CRAN checks from attempting to run the vignette code. Vignette problem
I'm having a problem rebuilding a package, new to me in R 2.15.0 (Linux) It hits all that contain the line \usepackage[pdftex]{graphics} and leads to the following when running R CMD check on the directory. (I do this often; a final run on the tar.gz file will happen before submission.) Since I float and resize my figures, removing the line is fatal in other ways.

texi2dvi: option "clean" also deletes the generated pdf file

texi2dvi / egrep issue shows (a.o.) up in R-alpha

Windows vignettes, shQuote, texi2dvi
I noticed a shQuote fix for Windows in the svn logs. Just wanted to point out that this will favorably affect texi2dvi on Windows which previously used UNIX quoting and so generated an incorrect Windows command. texi2dvi runs but produces no output

texi2dvi error "Sweave" and "exams"
I have installed Sweave as recommended. http://lifeasclay.wordpress.com/tag/sweave/. MiKTeX's withdrawal of texi2dvi.exe
