R won't connect to the internet on Linux!
OK, I really am struggling with this one! Forgive me if I am being stupid....
I am running R 1.7.1 on Suse Linux 8.1. I connect to the internet through a proxy so I have:
IAHC-LINUX03:~ # echo $http_proxy
wwwcache.bbsrc.ac.uk:8080
IAHC-LINUX03:~ # echo $HTTP_PROXY
wwwcache.bbsrc.ac.uk:8080
just in case ;-)
SO, i go into R and I get:

Here is what I get with your test.... (under tcsh - i normally use bash, but I will keep everything the same)

Rails installation problem
Hi there,
I''m a new to Rails and to Ruby too. I hope you can help with what
hopefully is a simple installation problem.
I have successfully installed version:
C:\>ruby -v
ruby 1.8.2 (2004-12-25) [i386-mswin32]
I have successfully installed gem:
C:\>gem --version
0.8.11
When I try to install Rails i get the following error:

understood that if I wanted to install a user written package on R, I could
do it directly from the Internet, by typing the line
install.packages("quantreg") in an R session.
To my surprise this command did not work, nor did the command "update

Problems with url/download and http_proxy
I would like to use the getBioC.R script from
http://www.bioconductor.org/getBioC.R to install the biobase packages.
Unfortunately, url() and download.file() die when trying to talk to my
proxy:

Installing RCurl on Linux
Hi
I'm not having much luck today! Running Suse Linux 8.2, R 2.0.0, trying
to install RCurl_0.5-1.tar.gz.
Perhaps there's an issue with my C compiler, but I got some errors:

Http_proxy settings with autoproxy.php
Just installed R on a new machine which is on a server. I am trying to
download packages but seem to have trouble with our proxy settings. I
have read the 2.19 section in R for Windows and tried what was suggested
(setting http_proxy) but that did not help (still cannot connect). I
think my problem is that we do not have a fixed port but use instead
autoproxy. Has anyone encountered this problem

R won't connect to the internet
Hi
I can't get R to connect to the internet. I am running R 1.7.1 on Windows XP and whenever I try to download packages etc from within R using the internet, it fails.
OK so I am behind a firewall and use a proxy server....
SO, if I go to my MS-DOS prompt and type:
RGui.exe --internet2
everything works....
BUT i can't set up a shortcut for this as Windows (I hate Windows) complains

Vectorise a for loop?
Hi R guru coders
I wrote a bit of code to add a new column onto a "topTable" dataframe.
That is a list of genes processed using the limma package. I used a for
loop but I kept feeling there was a better way using a more vector
oriented approach. I looked at several commands such as "apply", "by"
etc but could not find a good way to do it. I have this feeling there

Yum Issue
Yum using proxy that requires authentication and a Password that
contains the two characters \/ fails
normally I can get yum to work with a proxy that requires authentication
when required by doing something like
http_proxy=http://<my username>:<my password>@<proxy server>:<proxy
server port>
export http_proxy
or by filling in the appropriate information in yum.conf.

Simple plot() question
Hi
First a simple question to do with plot(). How do I change the x-axis
labels on a plot?
For example, I am plotting each row of a matrix, and I want each row to
be a line on my graph. Simple really. Eg:
plot(sg[1,], type="l")
When I do this, the x-axis is labelled 1:38, as I have 38 columns in my
matrix. When I do:
plot(sg[1,order(sg[1,])], type="l")

Replacing all NA values in a matrix
OK, dumb question, and it is probably in the docs somewhere, but after
12 months working with R and quite a while looking at the docs, I still
don't know (or have forgotten) how to replace all NA values in a matrix
at once with some other value. I can do it column by column using
is.na(), but I can't figure out how to do it for the whole matrix. My
apologies, I am ashamed ;-)

yum & proxy
Hi,
I've just installed a server with CentOS 4.
This server is behind a proxy.
I'm trying to import the RPM key.
Already set http_proxy variable to:
export "http_proxy"=http://proxy.xpto.com:3128
Truth is, command
# rpm --import http://mirror.centos.org/centos/RPM-GPG-KEY-CentOS-4
just leaves me hanged.
Any ideas ?

Rd problems when converting DVI version
Hi
Running R v2.0 on SuSe linux 8.2.
I'm trying to build a package (which built perfectly on Windows...) on
Linux, and I ran:
R CMD check mypackage
I got:
* checking mypackage-maual.tex ... ERROR
LaTeX errors when creating DVI version
This typically indicates Rd problems
OK, there are no problems with my Rd - I got 3 warnings but they were

problem with installation of packages
I am having a peculiar problem with installation of packages. I am
trying to install the package "maptools". This is what I get.
