RWeka control parameters classifiers interface
Hello,
I have some trouble in achieving the desired parametrisation
for the weka classifier functions, using the package RWeka.
The problem is, that the functions
result=classifier(formula, data, subset, na.action, control = Weka_control(mycontrol))
do not seem to be manipulated by the mycontrol- arguments
Perhaps this should be resepected via the handlers- argument ,
but the

RWeka cross-validation and Weka_control Parametrization
Hello,
I have two questions concerning the RWeka package:
1.) First question:
How can one perform a cross validation, -say 10fold- for a given data set and given model ?
2.) Second question
What is the correct syntax for the parametrization of e.g. Kernel classifiers interface

Uninformative error msgs w/ svm.default - Error in svm.default ... y must be a vector or a factor -
Hello,
I'm using recursive SVM script (rSVM - http://www.stanford.edu/group/wonglab/RSVMpage/R-SVM.html ) on some microarray data. The data to be input are log2, as numeric matrix w/ attributes --

shlib problems with Intel compiler
Hi Martyn,
Thanks for your insight, that seems pretty direct. Unfortunately, I did not compile this version of R (it's on a large supercomputer system and this version of R was installed by the admins). Using "R CMD config", I see the following relevant settings:
DYLIB_LD = icc -std=gnu99
DYLIB_LDFLAGS = -shared -openmp
LDFLAGS = -L/opt/compilers/intel/cce/9.1.039/lib

sorting a data.frame using a vector
Hi all,
I'm looking for an efficient solution (speed and memory) for the
following problem:
Given
- a data.frame x containing numbers of type double
with nrow(x)>ncol(x) and unique row lables and
- a character vector y containing a sorted order labels
Now, I'd like to sort the rows of the data.frame x w.r.t. the order of
labels in y.
example:
x <- data.frame(c(1:4),c(5:8))

shlib problems with Intel compiler
Hi,
I'm encountering trouble compiling caTools_1.17.1.tar.gz and e1071_1.6-4.tar.gz on a Linux system using the Intel compiler suite. 14 other packages I generally use installed without any trouble. I notice both of these trouble packages have a C++ component, so I wonder if that might be the issue. Below, there's information on my platform, compiler, and some diagnostic output showing

Problem building package for R 2.10.0 on Mac OS X
Hi
I have submitted a package (rioja) to CRAN. It checks OK for all R versions and OS's except r-release-macosx-ix86 where it fails when checking the examples. Specifically, it fails because R can't find the package vegan which is needed in a function. Here is the snippet from the check results:

Recursive-SVM (R-SVM)
I am trying to implement a simple r-svm example using the iris data (only two of the classes are taken and data is within the code). I am running into some errors. I am not an expert on svm's. If any one has used it, I would appreciate their help. I am appending the code below.

e1071, R1.9.0, Solaris 2.9, should I be worried?
In R 1.9.0 running under Solaris 2.9 on a SunBlade 100,

The output includes these lines, which I have wrapped to fit nicely in mail:

e1071 ver 1.5-27 and older - SVM bug report
Dear All:
I found a problem with the SVM internal cross-validation (CV) accuracy
estimation in the e1071 package.
File: Rsvm.c
Line: 120
Today, it is:
int j = rand()%(prob->l-i);
Should be:
int j = i + rand()%(prob->l-i);
The erroneous code doesn't shuffle objects. Instead, it "randomly"
moves objects from beginning to the end.
In hope for a prompt response from the

R devel repository tarball naming issue
Hi,
we noticed that since some time after Aug 24th the daily snapshots provided on
ftp://ftp.stat.math.ethz.ch/Software/R/
no longer have their default tarball file name
but dropped the date stamp, i.e. R-devel_.tar.bz2
Same for R-patched snapshots.
Could one of the maintainers please take a look. We rely on the default naming convention
for automatic builds.

ifelse behaviour
Hi!
I'm puzzled by the return value of ifelse
consider
x<-integer(0)
ifelse(is(x, "character"), paste(x), x)
[1] NA
whereas
if (is(x, "character")) return(paste(x)) else x
[1] integer(0)
or
x<-integer(1)
ifelse(is(x, "character"), paste(x), x)
[1] 0
work as I had anticipated. Is this correct behaviour?

R (2.9.0 rc) CMD INSTALL will leave OOLOCK folder even if installation succeeded
Hi,
since a couple of days ago I see failures when using
R CMD INSTALL -l lib path-to-src/pkg.tar.gz
This occurs in automated library updating via a shell script and is caused by the
immediate preceding call to leave an 00LOCK folder
even though the package installation of that call succeeded.
This occurs at random (no obvious/systematic correlation to package name or or such) and
only for

Is it possible to avoid this error condition by specifying a command
line option? I haven't found an obvious one in the manual.

S4 Method Dispatch for Sealed Classes
Hi,
I encounter a problem with method dispatch with S4 classes, using the
'sealed' parameter in setClass.
See that example below:

setGeneric("foo",function(x) standardGeneric("foo"))
setMethod("foo",signature("X"),function(x) print("foo(X)"))

namespace prefix issue with avelsieve
Hi!
I am currently testing a setup with dovecot's lda, the cmusieve plugin,
pysieved and the avelsieve plugin for squirrelmail.
The issue I am stumbling upon is that avelsieve is generating folder
names including the namespace prefix when creating "fileinto" rules.
E.g.:
A rule:
If the header "Precedence" contains "bulk", then file it into
the folder
