avoiding a needless function evaluation in optimize() (PR#9523)
Full_Name: Jelle Goeman Version: 2.4.0 OS: windows XP Submission from: (NULL) (145.88.209.33) Hi, I like to use optimize() to optimize functions whose evaluation is costly in terms of computation time. The Brent algorithm which is implemented in optimize was designed to optimize a function with as few function evaluations as possible. Therefore it bothers me that optimize() always evaluates

Puzzling message: "no man files in this package"
Dear R developers, When building/checking my package (in R 2.6.1 under windows) I run into some messages that I do not completely understand and that do not give me precise enough leads to pinpoint where the error in my package is. I would be very grateful for any suggestions. Did anyone else encounter the same problem before? When building or installing the package, I get the message (no error

Error in setMethod("combine"... was - Error when installing globaltest package
Hi All, I posted this on the bioconductor list and didn't get a response there, so I'm hoping someone here can help. I don't know a heck of a lot about R, so I apologize if this seems like a trivial issue. This error comes up when trying to install the bioconductor globaltest package. Any clues? Thanks! different L2 regularization behavior between lrm, glmnet, and penalized?
The following R code using different packages gives the same results for a simple logistic regression without regularization, but different results with regularization. This may just be a matter of different scaling of the regularization parameters, but if anyone familiar with these packages has insight into why the results differ, I'd appreciate hearing about it. I'm new to

Rcmd check on windows (XP)
Hola! This is windows XP, rw1062. When running Rcmd check on a package, I get (among others) the message: ERROR: Environment text <enclosed in {}> found in \title{...}. The title must be plain text! but it does not mention in which .Rd file this error was found, so it was necessry to look through about 50 files. It would be usefull if the error message mentioned the file name. Kjetil

R search engine and Mozilla
Not really an R question but I'm hoping someone can help me out. I'm having problems with the R help page "The R language" and Mozilla 1.3 with the Java 2 runtime environment 1.4.1_02 under Windows XP. The problems occur on the "Search Engine & Keywords" page. I can open two links, but after that links aren't recognized. The problem seems to be javascript

Building hdf5 for ms-windows
I am trying to build hdf5 for ms-windows. I downloaded the hdf5_1.4.7.tar.gz, gunzipped it and got a tar file. I extracted everything into a directory tree called hdf5. I also found a Makevars.win and libhdf5.def in the R help archives from March 2002. I put those two in hdf5 as well. I issued the command Rcmd build --binary hdf5 but got this message complaining it can''t find

Some info below that may indicated where the problem is: * The directory RMySQL\libs is empty---I was not expecting this. *

warnings issued at installation time not reported by 'R CMD check'
Hi, Warnings issued at installation time are not reported by 'R CMD check'. Some of them are really important and telling something very useful to the developer. See for example this warning: http://bioconductor.org/checkResults/2.9/bioc-LATEST/globaltest/wilson2-checksrc.html Actually, there is no formal warning reported by 'R CMD check' for this package but if you scroll

S4 Method dispatch in recent 2.4.0alpha
I use 2 packages that both implement a S4 plot method, where one package depends on the other (the bioconductor package globaltest which depends on multtest). When the plot method is used from within the package, it seems the default plot method is used, and an error is generated. When the method is invoked from the console, the plot is created correctly. I have reproduced this with 2 small
