Looking for knitr example for beginner (NO RStudio)
Hi everyone, I am using package knitr, FIRST TIME. I don't have access to RStudio. Read through Yihui's page, didn't find it helpful. Stuck on terms Rnw, GFM (GitHub Flavored Markdown). Never used Sweave, so the reference is not helping. Is there a simple step-by-step example WITHOUT RStudio? My question: What is the procedure? The documentation explains the functions, but does

Help request: highlighting R code on WordPress.com blogs
Hello dear R help members (and also Yihui and Romain), There are currently 28 R bloggers (out of the 117 R-bloggers<http://www.r-bloggers.com/>I know of) that are using wordpress.com for publishing their R code (and I suspect this number will increase with time). WordPress.com doesn't support R syntax highlighting, nor can it be embedded from other services (like gist

Quote the path of graphics output in Sweave when it contains spaces
Hi, I'm aware of the definition of a "valid filename" in .SweaveValidFilenameRegexp, but I think it might be better to quote the filename when it contains spaces instead of just giving a warning. This should bring us safer LaTeX code (although I never use spaces in paths). Here is the simple patch: Index: src/library/utils/R/SweaveDrivers.R

Paths in knitr
Will there be anything wrong if you do not set these options? Paths in knitr
Hi Yihui, Hi Duncan, I corrected my typo. Unfortunately knitr did not find my plots in the directory where they reside which is different from the Rmd document. The documentation of knitr says: base.dir: (NULL) an absolute directory under which the plots are generate root.dir: (NULL) the root directory when evaluating code chunks; if NULL, the directory of the input document will be used

Bug in R CMD check for \ in Rd?
Hi, I have a function knit_expand() and its source/Rd are below: https://github.com/yihui/knitr/blob/master/R/template.R#L43-L44 https://github.com/yihui/knitr/blob/master/man/knit_expand.Rd When I run R CMD check on the package I get this warning (with both R 2.15.2 and R-devel): * checking for code/documentation mismatches ... [FORGED] Re: Replaying a recorded plot (mixed base and grid) from pdf() in cairo_pdf() crashes R
Hi This appears to be happening (at least) because cairo_pdf() delays initialising a Cairo surface until BM_NewPage(), rather than initiliasing a Cairo surface in BM_Open(), and replayPlot() triggers some activity (set clip region) on the device BEFORE a new page is started (so the pointer to the Cairo surface is null, so BOOM). Not sure yet whether to blame replayPlot() for not starting

system()/system2() using short paths of commands on Windows?
I have read about "system() not using a shell on Windows" on the help page many times before but never understood what it means technically. Please forgive my ignorance. I still do not understand it, but thanks a lot for the explanation anyway! I'm just curious if the full path would work in system() today. If it still would not work because today's Windows is still like Windows

Bug in read.dcf(all = TRUE)?
Hi, read.dcf() can modify the locale variable LC_CTYPE, and here is a minimal example: > Sys.getlocale('LC_CTYPE') [1] "en_US.UTF-8" > read.dcf(textConnection('a: b'), all = TRUE) a 1 b > Sys.getlocale('LC_CTYPE') [1] "C" After diagnosing the problem, it seems the on.exit() call in read.dcf() is the culprit:

convert expressions to characters
Hi, Suppose I have x = parse(text = " {y=50+50+50#'asfasf' } ") now x is an expression with some src attributes. > x expression({y=50+50+50#'asfasf' }) attr(,"srcfile") <text> attr(,"wholeSrcref") {y=50+50+50#'asfasf' } My question is, how can I get my string back (the string passed to parse() as the text argument)? >

Special characters in Rd example section will cause errors
Hi (Duncan?), The other day I noticed some characters will cause errors in R CMD CHECK because of parse_Rd(), and AFAIK, these chars include '%', '{' and '}'. For example, note the comments in the example section: %~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~% \name{testfun} \Rdversion{1.1} \alias{testfun} \title{ A Test } \description{ A test } \usage{ testfun() } \value{ NULL }

png(type='cairo'): point symbols without boarders are not anti-aliased?
Hi, It seems that anti-aliasing in png(type = 'cairo') is not well supported for the point symbols without boarders, e.g. pch = 16. The Cairo package works well, though. You can compare png() with CairoPNG(): png(): http://i.imgur.com/8niB3jX.png CairoPNG(): http://i.imgur.com/FZBJOxm.png f = function(dev, ..., main = '') { dev(...) plot(c(1, 2, 1, 2), c(1, 1, 2, 2),

system()/system2() using short paths of commands on Windows?
Sure. I'm not sure if it's possible to make it easier to reproduce, but for now the example would require installing TinyTeX (via tinytex::install_tinytex(), which can be later uninstalled cleanly via tinytex::uninstall_tinytex() after you finish the investigation). Then run: system2('fmtutil-sys', '--all') # or tinytex:::fmtutil() if fmtutil-sys.exe is not on PATH

batch file output
I run a batch file with the following command in Windows XP: C:\R\R-2.12.1\bin\Rterm.exe --no-save --no-restore <C:\users\me\file.R> C:\users\me\file.out 2>&1 Is there any way to get only the output of R in file.out, without getting all the code from file.R too? Any help greatly appreciated, Mikkel
