problem with lme in nlme package
Dear R list members, I've turned up a strange discrepancy between results obtained from the lme function in the nlme package in R and results obtained with lme in S-PLUS. axis values on lattice log-scale plot
I'm plotting the following (stripped of inessentials) xyplot(sd ~ distance | wshed,data=sdvar.df,scales=list(x=list (log=TRUE),y=list(log=TRUE))) sdvar.df is a data frame, sd and distance are numeric, wshed is an ordered factor trying to replicate the action of log="xy" in plot() The plot works fine but the axis values at the ticks are in scientific notation, e.g. 10^1.5,

package installation fails only for "sp"
I have escaped Splus for Windows (mostly) and have started using R (v 2.3.1 on i686 redhat). Installing packages has been routine except for "sp" (classes and methods for spatial data). Due to a glitch with the CVS version management software (quite likely my own fault), R-0.62.0 got shipped without the "tests" directory. Apart from preventing "make tests" from working, it also has untoward consequences for "make clean" and the like. So there's an updated version in R-0.62.1.tgz in the usual places. For good measure, there's also a patch

R-beta: re-appearing workspace
I am using R Version 0.62.0 Unstable-snapshot (April 26, 1998) on Linux. I use the AfterStep window manager. Problem. Once upon a time, a workspace was saved. But at the end of this session, on quitting R I say "no", don't save workspace. On starting up, there are all the old objects again! I take it that the workspace is saved as ~/.RData. So is the only solution to manually rm

hierarchical clustering with Jaccard index
hi, I want to do hierarchical clustering with Jaccord index. I tried to do with vegan package for finding index and hierarchical clustering with hclust function. Unique command not deleting all duplicate rows
Hello everyone, when I run the "unique" command on my data frame, it deletes the majority of duplicate rows, but not all of them. Here is a sample of my data. Partial Cross Correlation
Does anyone know of any R code for computing partial cross-correlation? I have examples of cross correlation functions (ccfs) that are not smooth but rather consist of a peak of several high values in consecutive lags, with sharp drops on either side. Using jitter function with differing variable lengths
Hi, I am trying to make a scatter plot with 4 different categories using the jitter function. My code returns a variable length error and will not plot because my four categories have different numbers of samples. When I delete samples from my spreadsheet so that each of the categories has the same number of variables, it plots just fine. Is there any way to get around this and plot all of my

Stranger Behavior -maybe not

How not to keep the redundant space when convert a data frame with as.matrix()?

coherency and phase plots
I am having a hard time interpreting the phase and coherency plots. x is two timeseries that occur at the same time i.e. a b 1 11.2 12.3 16 11.3 12.4 31 11.4 12.5 46 11.5 12.6 ...etc even though my example is does not show this they are oscillating at more or less the same frequency just shifted by t=x (imagine two sine waves offset with the 2nd sine

graph bugs using R on MAC
