R code parallelized using plyr and doMC: error message: Error in do.ply(i) : task 1 failed - “could not find function ”getClass“”
Dear list, I'm just getting started learning how to use remote supercomputers for execution of parallelized code. I got a lot of initial help from this <http://stackoverflow.com/questions/14553357/parallelizing-on-a-supercomputer-and-then-combining-the-parallel-results-r> previous post, as well as one particularly helpful and patient XSEDE guy. I'm only using one node (for the

plyr: version 1.2
plyr is a set of tools for a common set of problems: you need to __split__ up a big data structure into homogeneous pieces, __apply__ a function to each piece and then __combine__ all the results back together. For example, you might want to: * fit the same model each patient subsets of a data frame * quickly calculate summary statistics for each group * perform group-wise transformations

glmulti fails because of rJava
Dear R, The glmulti package no longer loads through the library() command, apparently because of a problem with rJava. I have today reinstalled R from scratch (updated to v2.14.0) and reinstalled all packages from scratch and updated them all too. The problem is the same as I found on v2.13.2. See session below for the error. I tried install.packages(rJava) as advised by the error report but it

R cmd check and multicore foreach loop
Hi, in R 2.12.1, R CMD check hangs when building a vignette that uses a foreach loop with the doMC parallel backend. This does not happen in R 2.13.1, nor if I use doSEQ instead of doMC. All versions of multicore, doMC and foreach are the same on both my R installations. Has anybody encountered a similar issue? Thank you. multicore mclapply error
I'm running r 2. on a mac running 10.6.4 and a dual-core macbook pro. I'm having a funny time with multicore. When I run it with 2 cores, mclapply, R borks with the following error. The process has forked and you cannot use this CoreFoundation functionality safely. You MUST exec(). Break on __THE_PROCESS_HAS_FORKED_AND_YOU_CANNOT_USE_THIS_COREFOUNDATION_FUNCTIONALITY___YOU_MUST_EXEC__()

rJava: java.lang.OutOfMemoryError
Hy, In my case I just invoked as root (on a linux box) the command R CMD javareconf and checked if my system and root vm did match the version of the user vm. After this the command .jinit(parameters=c("-Xmx512m","-Xmx128m")) could be executed without errors. I got this information from http://www.rosuda.org/JGR/down.shtml -- Hi, Has anybody encountered the following

rJava (installation?) problem: unable to find the basic String class
Hello, I have experienced the following problem after installing rJava (it being a prerequisite for another package in which I am relly interested). Any helpful thoughts would be appreciated: OS: Windows XP Professional 2002 SP3, have Java 6 Update 20 from Sun, also installed the JDK from http://java.sun.com/javase/downloads/index.jsp (or at least I suspect I installed it as it asked to re-boot

RJava question(class not found with rJava's vm, though found with alternate vm)
Not sure if this the right place, but I can't seem to subscribe to the rJava mailing list. Sorry for the noise. I have a jar file in the CLASSPATH variable. On running .jinit and checking .jclassPath, i can see the jar file containing the class. Yet when trying to instantaite the class, i get a class not found error. Now If if, create my own vm (see below), and then run .jinit (which will

problem using rJava with parallel::mclapply
Dear all, I got an issue trying to parse excel files in parallel using XLConnect, the process hangs forever. Martin Studer, the maintainer of XLConnect kindly investigated the issue, identified rJava as a possible cause of the problem: This does not work (hangs): library(parallel) require(rJava) .jinit() res <- mclapply(1:2, function(i) {

rJava and RJDBC
I am desperate for help. I am trying to get the RJDBC and rJava .5to work on both my windows xp and linux Redhat EL5 Server. On both I get a ava.lang.ClassNotFoundException when calling JDBC(). My example is require(RJDBC) classPath='C:\\libraries\\mysql-connector-java-5.1.3-rc\\mysql-connector-java-5.1.3-rc-bin.jar' driverClass=c("com.mysql.jdbc.Driver") drv <-

glmulti runs indefinitely when using genetic algorithm with lme4
Dear List, I'm using glmulti for model averaging in R. There are ~10 variables in my model, making exhaustive screening impractical - I therefore need to use the genetic algorithm (GA) (call: method = "g"). I need to include random effects so I'm using glmulti as a wrapper for lme4. Methods for doing this are available here

rJava Broken on Linux + R 3.4
Dear All, I think there is something wrong with rJava on any Debian based distribution. I may be wrong, but I experiencing exactly the problems mentioned at https://github.com/amattioc/SDMX/issues/130 and at https://github.com/s-u/rJava/issues/110 A couple of packages (RJSDMX and xlsx) are now impossible to install on my debian stretch platform running R 3.4. It seems I am not the only one

MICE data analysis with glmulti
Dear All, wonder if you have some thoughts on running the with() function (and perhaps including the pool() function to get the results?) in glmulti? In other words, how to run glmulti with a data set that is produced by mice()? publicly available code: data <- airquality data[4:10,3] <- rep(NA,7) data[1:5,4] <- NA data <- data[-c(5,6)] library(mice) library(glmulti) the following

Multi-core processing in glmulti
Dear list, I am trying to do an automated model selection of a glmm (function glmer; package: lme4) containing a large number of predictors. As far as i understand, glmulti is able to devide the process into chuncks and proceed by parallel processing on on multiple cores. Unfortunately this does not seem to work and i could not really fid any advice on the matter on other forums. Specifically i

rJava and matrices
Hi list, I'm wanting to use a matrix as input to some java code, but I seem to be unable to do this (See code below). When searching online for a solution I found that rJava 0.5-2 (the version under development not yet in CRAN) is adding "direct support for raw vectors as method parameters". Is this related? I also tried to use .jarray / .jcast in various combinations to no avail.

Mac and Windows binaries of rJava broken for R-devel?
Hi, Here is a problem we see with the Mac and Windows binaries of rJava (0.9-3) currently available on CRAN for R-devel (i.e. under bin/macosx/leopard/contrib/2.16/ and bin/windows/contrib/2.16/): > library(rJava) > .jinit("gaggle/inst/jars/gaggleRShell.jar") Error in .Call("R_do_new_object", ClassDef, PACKAGE = "base") :

Package "glmulti": Include a variable in ALL models
Dear all, I have a question about the glmulti package. I want to include some variables in all models. To that end I applied the wrapper function as shown in the examples (http://www.inside-r.org/packages/cran/glmulti/docs/glmulti). To include the variable "Geslacht" in all models: > glm.redefined = function(formula, data, always="", ...)
