rcdk package, fingerprint without name?
Hi! I have a question concerning the rcdk package: I generated a test sdf-file with 3 molecules in it and tried to perform clustering by fingerprints and plot the results in a dendogramm. This is what I did: mols <- load.molecules ("molecules.sdf") fp.list <- lapply (mols, get.fingerprint, 'maccs') fp.dist <- fp.sim.matrix (fp.list, method='tanimoto')

tuning an x100p in Australia for echo cancellation
I have an x100p which suffers from echo (no surprise there apparantly :), and a few of the things I've read about tuning out echo say the first thing to get right is the tx and rx gain, and for that you need a few different types of test lines from the telco (Telstra, Optus, whatever). Does anyone have any numbers in Australia for such lines? I think they just need to send out a tone of a

Is package "dr" appropriate for reducing the dimensionality of molecules conformational space ?
I anticipate lacking of prior experience with dimensionality reduction problems. Some scientists concerned with drug discovery performed several steered Molecular Dynamics simulations of the alanine-dipeptide molecule dragged by a radial force from an equilibrium conformation to another different equilibrium conformation. They sampled at regular intervals 7 dihedral angles, 5 bending angles, and

How to use strings from a data.frame as the argument of an expression() for plot
Greetings, I would like to use a data.frame with strings to feed the expression() in the title of a plot. The way I did this is: molecules <-data.frame(name=c("o3","no","no2"),expression=c("quote(O[3])","quote(NO)","quote(NO[2])")) for (mol in c(5,7,9)) { plot(x, y, type="b",

TDM400P, fxotune and ADSL filters - Just a FYI, FWIW
This may be commonly known but I haven't come across it so here goes, maybe it'll help someone: I have terrible echo with asterisk 1.2, zaptel 1.2.12, and a TDM400P with 1 FXS and two FXO modules. The Mark2 echo canceller with Aggressive turned on was the only setting that would make it acceptable. I found fxotune with this zaptel version to be broken. I pulled the latest fxotune.c

BT / X100P impedance matching
I understand that the X100P card is matched to a 600 ohm impedance but the UK BT phone system is not (I haven't been able to find much information on the impedance of the UK system). Has anyone come up with an easy way to match the impedance between the two so the X100P can work in the UK? Presumably a simple transformer won't do the job since it won't pass the DC components? --

FXO interfaces used in UK?
What FXO interface methods are folks using successfully in the UK? I'm looking for good, known-to-work solutions for commercial use for two PSTN trunks on an Asterisk box. Here's the options I have, as I see it: i) Two Digium X100Ps. Pro - cheap (c. ?120), CE approved. Con - UK line impedance mismatch, with resulting echo problems, plus needs two PCI slots. ii) Digium TDM400P with two

ADIT 600 "Dynamic Impedance matching"
Has anyone ever heard of this so called Dynamic Impedance matching on the ADIT 600? I called their support and they've never heard of it. We are of course having echo problems are on the far end due to digital/analog conversion on the local end using a channel bank. We have purchased an ADIT 600 and yes the complaints are "far less" however we're still getting them. While I have

the effect of blocking on the size of confidence intervals - analysis using aov
Hi, I am a method developer in drug discovery. I have developed a similarity searching method for small (drug-like) molecules. I want to compare the performance of my method to the performance of other methods. Similarity searching methods are commonly assessed by their ability to (re)discover a set of molecules that is avtive versus a given target, given one randomly selected query molecule.

R and QSAR equations
Hello R Users, I am interested in using R to generate quantitative structure-activity relationships (QSARs) for small molecules given a set of molecular descriptors (the X's) and biological data (Y's) (usually tab-delimited data files). Has anyone done this using R ? Would you be willing to share your R scripts (or ideas) for doing this with me ? I am particularly interested in
