Computation of AIC for gls models
Dear Colleagues, We are using the phylog.gls.fit() function from the R package "PHYLOGR" (Diaz-Uriarte R, Garland T: PHYLOGR: Functions for phylogenetically based statistical analyses. 2007. Available at [http://cran.r-project.org/web/packages/PHYLOGR/index.html]) to correct for lack of independence between data points. (In our particular case, the lack of independence is due to

ordering and plotting question
Hi, I am trying to plot several rows out of a list of thousands. I have 40 columns, and about 16,000 rows with the following Df structure. ID X01 X02 X03..X40 AI456 45 64 23... AI943 14 3 45 .. AI278 78 12 68.. BW768 -2 -7 34.. ... My question is, I have a list of 100 IDs generated elsewhere (Df-"Ofinterest"), I would like to plot the 100 IDs from that data frame over the 40 columns

p adjustment on 4thcorner results
Hi all, This is probably a very simple question but I cannot figure out how to do it. I run the fourthcorner method with my data and would like to adjust the p values for multiple comparisons using Holm correction. When I run the fourthcorner I obtain the results in yellow. What do I need to do to be able to aply the Holm correction to those p values? > library(ade4) > four1 <-

Calling Lapack From C code
Hello List, I have create a small package with C code. In the C code, I call Fortran routines of Lapack. Here is the call in the C function: F77_CALL(dgesvd)(&jobu, &jobvt,&size, &size,A, &size, D,U,&size,V,&size,&work1, &lwork,&error); In the src directory, I have a Makevars File with: PKG_LIBS = $(LAPACK_LIBS) $(BLAS_LIBS) $(FLIBS) And in the

4th corner analysis ade4 - what do the colors mean
I have used the fourthcorner function as suggest by dray and legendre (model 2 and 4 then combine). I plot the combined value with plot(four.comb, type="G"). What do the colors mean? I have both grey and black bars. many thanks, Stephen -- Stephen Sefick ************************************************** Auburn University Biological Sciences 331 Funchess Hall Auburn, Alabama

Problem installing packages in R 2.11.1
The issue shows when installing some packages. I was interested in using "gplots" so i ran: install.packages("gplots", dependencies=TRUE) and the outcome was something like this: Aviso en install.packages("gplots", dependencies = TRUE) : argument 'lib' is missing: using '/home/buscoverdad/R/i686-pc-linux-gnu-library/2.11' ---

plotting radial dendrograms
Dear list, I am trying to plot a radial dendrogram using the ape package, which requires my data to be of class 'phylo'. Currently I have my dendrogram stored as an object of class 'dendrogram' which was produced from an outside bit of C code, but was made into an object of class 'igraph.eigenc' and converted to a dendrogram using 'as.dendrogram()' from the igraph

Principal Component Analysis - Selecting components? + right choice?
Dear R gurus, I have some climatic data for a region of the world. They are monthly averages 1950 -2000 of precipitation (12 months), minimum temperature (12 months), maximum temperature (12 months). I have scaled them to 2 km x 2km cells, and I have around 75,000 cells. I need to feed them into a statistical model as co-variates, to use them to predict a response variable. The climatic

bootstrapped eigenvector method following prcomp
G'Day R users! Following an ordination using prcomp, I'd like to test which variables singnificantly contribute to a principal component. There is a method suggested by Peres-Neto and al. 2003. Ecology 84:2347-2363 called "bootstrapped eigenvector". It was asked for that in this forum in January 2005 by J?r?me Lema?tre: "1) Resample 1000 times with replacement entire
