community finding in a graph and heatplot
Hi everyone, I am using the fastgreedy.community function to get the $merges matrix and the $modularity vector. This serves my purpose of testing modularity of my graph. But I am "greedy" to plot the heat map and dendrrogram based on the $merges dendogram matrix. I know that heatplot does the graphics part but I am not sure if the dendogram generated by the heatplot will match the one

how to colour labels (each label with a colour) in a dendrogram?
Hello to all, I still have this doubt. I'd like to colour the different labels of my dendrogram each one with a different colour. How can I do? I guess I could do using *edgetext* and then *t.col* or* lab.col* but I don't know how to add edgetext to my dendrogram. Can you help me please? Example: require(graphics); require(utils) hc <- hclust(dist(USArrests), "ave") (dend1

clustering problem
Hi, I have a gene expression experiment with 20 samples and 25000 genes each. I'd like to perform clustering on these. It turned out to become much faster when I transform the underlying matrix with t(matrix). Unfortunately then I'm not anymore able to use cutree to access individual clusters. In general I do something like this: hc <- hclust(dist(USArrests), "ave")

Help with hclust() and plot()
Hi When I use plot(hclust(dist..)...)...) etc to create a dendrogram of a hierarchial cluster analysis, I end up with a vertical tree. What do I need to do to get a horizontal tree? Also, my users are used to seeing trees who's leaves all "end" at the same place (eg. Like in minitab). Is this possible in R? Thanks Mick Michael Watson Head of Informatics Institute for Animal

Cambiando limites en hclust()

plot.dendrogram
Dear R-users, I would like to change the labels size and format in the node ends of a dendrogram, how can I do it? How can I use different symbols/colors in each node ends ? I manage to do it with plot.cluster, but heat map uses plot.dendrogram. Can anyone help me please? thank you Marta [[alternative HTML version deleted]]

princomp
Peter, As I understand your Q. You probably have data that is similar to each other like stock Prices for all RHS variable. In that case the difference between corr and cov is not significant; however, if your RHS contains totally dissimilar variables it matters a great deal. If x1 income, x2 job type, x3 Education level, etc..., then taking cov of these variables would not be desireable

Manually modifying an hclust dendrogram to remove singletons
Dear R-Help, I have a clustering problem with hclust that I hope someone can help me with. Consider the classic hclust example: hc <- hclust(dist(USArrests), "ave") plot(hc) I would like to cut the tree up in such a way so as to avoid small clusters, so that we get a minimum number of items in each cluster, and therefore avoid singletons. e.g. in this example, you can see

EPS->LaTeX problem
Greetings- I have a strange problem displaying a graph from R (1.3.1, linux) in a LaTeX document of documentclass seminar. I'm using graphicx to include the file: \usepackage{graphicx} ... \resizebox{\textwidth}{\textheight}{\includegraphics{crime.eps}} When I do this, the entire slide (including the page number) is rotated 180 degrees. Any ideas why this happens? The graph was created

Searching for a string in RSQLite
I'd like to search for a particular string in an SQLite database using RSQLite, but I'm running into problems constructing the query properly, because of embedded quotes and parens in the string. Is there a function that escapes these for me, or some other fixup that would let me do the queries below? In the real situation I don't have control over what strings get searched for.

Formatted Data File Question for Clustering -Quickie Project
I am trying to learn how to format Ascii data files for scan or read into R. Precisely for a quickie project, I found some code (at end of this email) to do exactly what I need: To cluster and graph a dendrogram from package (stats). I am stuck on how to format a text file to run the script. I looked at the dataset USArrests (which would be replaced by my data and labels) using UltraEdit. That

Simple Question About Exporting Back to Excel
All, Relatively new R user so this is probably an easy question to answer. I am able to generate a cluster for my dataset using hclust() then ploting the data with plot(). This results in an image with a dendrogram with my sample names along the bottom. Great! However, I now need a way to get that sample order from the image into excel. i.e. sample 7 was on the far left, sample 19 was in

Easiest way to get the mean of a row of a data.frame?
Dear r-helpers! I am kind of new to R. I would like to calculate the mean of the numbers of this expression: data(USArrests) USArrests[row.names(M) == "Alabama",] class() tells me it's a ``data.frame,'' what I actually desire is to get all numbers of a row as a vector or a list to let mean() calculate the mean of the whole row. (I know this doesn't make sense
