Why S4 methods of S3 'base' generics are not used in 'base' functions ?
Dear list, It seems that S4 methods defined for an S3 'base' generic are not used in 'base' functions. This can be problematic when 'base' functions start with something like 'as.matrix'. ### START R code setClass("classA", contains = "matrix", representation(realData = "numeric")) setMethod("as.matrix",

s3 methods on S4 objects
I have J Chambers wonderful text ( Software for data Analysis) and I've been trying my hand at some very routine S4 OOP development. One of the things I was trying to do was to create some very basic S4 classes. The first was simply a class that had a data.frame as part of its representation. setClass("df",representation(dirframe="data.frame")) The object basically

trouble with S4 methods for group "Summary"
Hello. This question concerns the Methods package. I have created a new class and am trying to set a method for it for S4 group generic "Summary". I have run into some signature problems. An example: > setClass("track", representation(x="numeric", y="character")) [1] "track" > setGeneric("max", group="Summary")

How to write an S4 method for sum or a Summary generic
If I have a class Foo, then i can write an S3 method for sum for it: >setClass("Foo",representation(a="integer"));aFoo=new("Foo",a=c(1:3,NA)) >sum.Foo <- function(x,na.rm){print(x);print(na.rm);sum(x at a,na.rm=na.rm)} >sum(aFoo) But how do I write an S4 method for this? All my attempts to do so have foundered. For example

inheritence in S4
Hi the list I define a class A (slot a and b), a class C (slot c and d) and a class E that inherit from A and B. I define print(A) and print(B). For print(C), I would like to use both of them, but I do not see how... Thanks for your help... Seeking help to define method for '+'
Dear all, I am trying to define "+" method for my newly defined s4 class which is as follows: setClass("Me", sealed=F,representation(x1 = "numeric", x2 = "character")) new1 <- new("Me", x1=2, x2="comment1") new2 <- new("Me", x1=3, x2="comment1") setMethod("+", "Me",

S4 group "Math", "getGroupMembers", "genericForPrimitive"
Hi, I found the following on Windows 2000/NT R Version 1.9.1 (2004-06-21) (also Version 1.9.0): The S4 group "Math" doesn't work as documented; i.e., "log", "log10", "gamma" and "lgamma" are included in the documentation but don't work. See example code below. Moreover, what about 'genericForPrimitive' which is used in

S4 group generic Complex not working (PR#4483)
The Complex group generic for S4 methods is not working: > setClass('foo', representation(z='complex')) [1] "foo" > setMethod('Complex', 'foo', function(z) callGeneric(z@z)) [1] "Complex" > Arg(new('foo', z=1+0i)) Error in Arg(new("foo", z = 1 + (0+0i))) : non-numeric argument to function > The fix is

mapply error with Math (S4 group generic)
I get an error when using self-defined (not standard) functions with mapply with S4 objects from the raster package that I develop: "Error in as.character(sys.call(sys.parent())[[1]]) : cannot coerce type 'closure' to vector of type 'character'". Does anyone understand why? The problem is illustrated below. Thanks, Robert > # First a general example that works

Hello, I've stumbled upon following problem, when trying to overload the methods for group Math for an S4-class which contains functions as slots. setClass("NumFunction", representation = list(fun = "function")) NumFunction <- function(f) new("NumFunction", fun = f) square <- function(x) x^2 NF <- NumFunction(square)

S4 Classes and Initialize methods
Hello, I am trying to improve my skill on S4 classes. But there's something strange (to me) happening with "initialize" methods. This is probably a normal behaviour... but... something is unclear in my mind I declare two classes, namely "A", and "B", which has a slot of type A. The class "A" has an initialize method. What I do not understand is that

setMethod() and log()
Hi I am having difficulty with setMethod(). I have a "brob" class of objects whose representation has two slots: "x" and "positive". Slot "x" (double) holds the log of a number and slot "positive" (logical) its sign. The idea is that large numbers can be handled. I'm trying to implement a log() method using an analogue of the

Seeking help to define s4 method for 'print'
I have got another question on defining a method for print() function for my s4 class. Seeking help to define method for show() for an S4 object
Dear all, I have created a new S4 class with name "MyClass". Please see below for it's definition. Now I want to create a method for the show() function for this class. In defining this method, what I want is, once user would like see an object of this class some values will be displayed. Then R will ask for **press Enter**. Once user presses enter then, remaining values will be

format: different S4 behavior in a package
R-Devel-ers: I have an S4 method that simply formats an object: setGeneric("formatMe", function(x) standardGeneric("formatMe")) setMethod("formatMe", "ANY", function(x) format(x)) If I issue the above in an R session, then define an S4 class with its own format method, I get the desired result: > setClass("A",contains="numeric")

How to change the value of a class slot
I defined an S4 class with a slot i. Then I wrote a regular function that attempted to increment i. This didn't work, apparently because of the general rule that a function can't change the values of its arguments outside the function. I gather there are ways around it, but the Green book admonishes "cheating on the S evaluation model is to be avoided" (p. 190). Thinking that

S4 setClass with prototypes " issues" (PR#8053)
To R-Developers: I wish to report what I believe are inconsistencies between Green Book descriptions and R methods behaviors. I **realize** that R does not guarantee total consistency with the Green Book; therefore I leave it to you to decide whether any of this is a bug, design choice, or a need for additional documentation -- or whether I have simply misread or overlooked existing explanations.

YA S4 method dispatch question
I recently encountered this and was wondering if someone could explain what happened. Basis of question involves what the difference between the calls makes as the end result is the same: > identical(matrix(1:8, nrow = 1), array(1:8, c(1, 8))) TRUE If I run the code below as shown, I get the following: > foo(1:8, 4) foo (vector, numeric) val = 4 foo (matrix, ANY) val = 500 foo
