parallel computing with 'foreach'
Hi all, I would like to parallelize some R code and would like to use the 'foreach' package with a foreach loop. However, whenever I call a function from an enabled package outside of MASS, I get an error message that a number of the functions aren't recognized (even though the functions should be defined). For example: library(foreach) library(doSMP) library(survival) # Create the

Parallel code runs slower!
My parallel code is running slower than my non-parallel code! Can someone pls advise what am I doing wrong here? t and tTA are simple matrices of equal dimensions. #NON PARALLEL CODE nCols=ncol(t) nRows=nrow(t) tTA = matrix(nrow=nRows,ncol=nCols) require(TTR) system.time( for (i in 1:nCols) { x = t[,i] xROC = ROC(x) tTA[,i]=xROC } ) user system elapsed 123.24 0.07 123.47 #

object not found with %dopar% when using foreach
Dear R-List member, tried implement the foreach loop. It works fine, when I'm using %do%, but not when I'm using %dopar%. I always receive one of the following error messages: error in { : task 1 failed - "Objekt 'S3' not found" - could the .export be an solution for this?? Any help is much appreciated! The Code hast the following structure: ########## dft3 =

overleap an iteration within a for-loop when error message produced
Dear R-list member, I'm using the function pmnorm() (-->library(mnormt)) within a for-loop. Certain parameter values leads to an error message: "(In sqrt(diag(S)) : NaNs produced, In sqrt(1/diag(V)) : NaNs produced, In cov2cor(S) : diag(.) had 0 or NA entries; non-finite result is doubtful)" obviously because "NaNs" were produced. Is it possible to tell R that it

pmnorm: probabilites don't sum up to 1
Dear list member, I struggle with the problem, why the probabilities of choosing one of three mutually exclusive alternatives don?t sum up to 1! Let?s assume we have three alternatives X, Y, and Z. Let?s further assume we know their respective utilities: uX, uY, uZ. I?m interested in calculating the probability of choosing X, Y, and Z. Since I assume that the alternatives are mutually

doSMP package works better than perfect, at least sometimes.
Some might have noticed that REvolution Computing released the doSMP package to the general public about a month and a half ago, which allows multiple cores to be accessed for parallel computation in R. Some of our physical habitat calculations were taking an extraordinary amount of time to complete and required over-weekend runs, which prompted our interest in this package. What follows

Help pasting string as object name
I have a data frame containing monthly observations of the 'density' of each US state, recorded in variables named "density.AL", "density.AK", "density.AZ", and so on for all 50 states. The data frame (called d) also contains a variable called "Date" which is encoded as a string in the format "Jan-09", "Feb-09", etc. I also have

function similar to "get" that works for both an object, and elements of an object?
#Is there a single function similar to "get" that works for both an object, and elements of an object ? #(I want the function to be able to return objects, and/or the deeper elements of an object.) #(i.e. elements of a dataframe and/or list)? #e.g. tempdf = data.frame(a=c(4,5,6) , b=c(10,11,12) ) templist= list(x=tempdf, y=c(1,2)) get('tempdf') #works as desired

Recursive function calls
My apologies, I know that this is not a new problem, but I'm not sure how to find the answer I want to recursively loop over an object and trim trailing white space. When I use this function on a list of data.frame I get output like this: [1] "c(\" many spaces \", \" many spaces \")" "c(\" many spaces \", \" many spaces

Determining cause of error?
This is both a specific question and a general one. First, I am running 'fitdistr' from library(MASS) and I get the following: Error in fitdistr(templist, "weibull") : optimization failed What is the cause of the error? How can I tell? Can I just catch this error, report it and move to the next set of data (eat the exception)? Thank you. Kevin

strange file sizes in log
Hello everyone, I'm getting strange module sizes in the logs. (2.6.9) This is the command: rsync -anr --delete --omit-dir-times --stats -e "ssh -i access.key -l pluto -p 22" --files-from=config\templist "/cygdrive/C/" sv_rs@192.168.10.49::Accounts After updating all the files on the "Accounts" module, the size is reported correctly on the receiver log file

speedup remains 1
Hi List, I'm observing a strange problem on 2.6.9 (no opportunity to upgrade on both ends yet). Receiver is linux, sender is cygwin. I transferred a 6GB file (an MS SQL .bak file) physically from one site to the other, in order to get the first "backup" done. In the meantime, the sender generated a new file, which I know for a fact to be very similar to the manually transferred

Software for Epidmiological, Longitudinal Data
Hello We are a team working on a prospective psychological study. The study design is based on assessing data of three generations of humans over a long time period, wherein epidemiological as well as biological data will be assessed. Sample sizes will range from about 100 to several thousand depending on the research question. Currently we are looking for an apropriate statistical package.

Shorewall connection logging question
I have a perferctly working shorewall system, with basic configuration (external real IP, one private address internal network with some forwarded services), and log handling with fwlogwatch. My problem is that I can''t find out how to make something like this with shorewall (TCP-connections only): - Allow protocol x connections from IP x.x.x.x without logging - Allow protocol x

Using the output of strsplit
I successfully combined my data frames, and am now on my next hurdle. I had combined the data and quarter, and used tapply to count the entries for each unique date/quarter pair. ar= tapply(ewrgnd$gw, list(ewrgnd$dq), sum) #for each date/quarter combination sums the gw (which are all 1) dq=row.names(ar) spl=strsplit(dq) But I need to split them back into the separate date and quarter. So I used

merge numerous columns of unequal length
I have numerous objects, each containing continuous data representing the same variable, movement rate, yet each having a different number of rows. e.g. d1<-as.matrix(rnorm(5)) d2<-as.matrix(rnorm(3)) d3<-as.matrix(rnorm(6)) How can I merge these three columns side-by-side in order to create a table regardless of the difference in length? I wish to analyze the output in a spreadsheet

foreach(): how to do calculations "between" two foreach loops?
Dear expeRts, is it possible to carry out calculations between different foreach() calls? As for nested loops, you want to carry out calcuations not depending on the inner loop only once and not for each iteration of the innermost loop. Cheers, Marius library(foreach) foreach(i=1:3) %:% foreach(j=1:2) %do% { i <- i+1 print(paste(i,j)) } foreach(i=1:3) %:% i

Who wants to take a stab at IO.foreach?
Hi all, Anyone want to help with a native IO.foreach? I''m missing some of the critical logic here. This currently just does a straight BYTE_MAX data read, instead of a line by line data read, and doesn''t deal with lines split between multiple reads. I checked strtok into CVS (for windows-pr) if anyone wants to use that instead of String#split. It''s in

logging interim results using foreach/doMC
Dear all, I am converting a large process to a parallel backhend using doMC and foreach. Basically, I havea long list of input graph files and each of them calls soem basic igraph package functions. I am parallelizing the run, in order to save time. All works fine, and each %dopar% call ends with a vector of results that at the end got fed into a data frame and saved as a csv table. When I

Using 'foreach' for parallel computing

When I run my code inside the loop, I get an error message that a number of the functions aren't recognized (even though the functions have been defined); if I call my R package inside the loop, everything runs
