problem plotting points based on different values
Hello Friends,
I am new to R and stuck with a problem.
i have two columns drug_A and drug_B, i have plotted a scatter plot
using the ggplot2 function.
My problem is with the third column, it is the p-value column.
I want to color and size points differently based on the p_value, the
p_value range is between 0<0.0001< 0.001<0.05<1.
I used a script using the ifelse loop, but it

change colour of geom_step by scale_colour_manual
Hi,
Color of my step plot is now by default. Now I'd like to change the color as
the grey scale I specified. I don't know why I got three black plot. Here I
attach two version of codes. The first one produces a step plot with color
by default. The second one, modified from the first one, is not producing
the grey scale I want. Any help would be highly appreciated.

about multi-optimal points
HI lily,
for the colouring of individual points you can set the colour aesthetic.
The ID is numeric so ggplot applies a colour scale. If we cast ID to a
factor we get the appropriate colouring.
test_df <- data.frame(ID = 1:20, v1 = rnorm(20), v2 = rnorm(20), v3 =
rnorm(20))
ggplot(data=test_df, aes(x=v1,y=v2, colour = as.factor(ID))) +
geom_point()+ theme_bw()+
xlab('Variable 1')+

ggplot2-Issue placing error bars behind data points
Hi all,
This seems like a basic problem, but no amount of playing with the code has
solved it. I have a time-series data set like that shown below (only longer)
and am seeking to plot the data with filled, circular points and error bars.
I would like the error bars to be behind the points otherwise they tend to
obscure the points (especially when I have a lot of points in the actual
data set).

nesting scale_manual caracteristics in ggplot
Hi there,
I am having a little problem with combining three scale_manual commands in a
facet plot. I am not able to combine the three different characteristics,
instead ending up with three different descriptions next to the graph for
the same geom. I would like to see two separate labels (not three); one
describing lines 1-7 and the other 8-14. For each of the treatments (A-B) I
want a

windows device transparency issue
I read in a thread in r-help today that the windows device in 2.6 supports
transparency, so I tried an example and had some issues. The density plots
should be filled with transparent color in the following example (similar to
the points), however the color is "fully" transparent. This works in the
Cairo device, but not in the windows device.
Thanks,

about multi-optimal points
Hi R users,
I have some sets of variables and put them into one dataframe, like in the
following. How to choose a specific set of pareto front, such as 10 from
the current datasets (which contains more than 100 sets)? And how to show
the 10 points on one figure with different colors? I can put all the points
on one figure though, and have the code below. I drew two ggplots to show

how to plot two histograms overlapped in the same plane coordinate
Dear R-help listers,
I am new. I just want to get helps on how to plot two histograms
overlapped in the same plane coordinate. What I did is very ugly.
Could you please help me to improve it? I want to got a plot with semi-
transparent overlapping region. And, I want to know how to specify the
filled colors of the different histograms.
I also prefer other solutions other than ggplot2.

qplot
Hello,
I am a new r-user, and after a great effort I have made this fantastic
figure with qplot:
qplot(ROI, CBF, fill=factor(Carrier), data=combinedboxplot_dataset_se_1_CBF,
geom="boxplot", position="dodge",xlab=NULL,ylab=("CBF,white
matter-normalized"),main=("Differences between carriers and non-carriers on
baseline"))+theme_bw()
Can anyone help me

Adding Legend about two quantile lines at ggplot
Hi, all.
I'd like to add legend on my graph but I can't. My code is follows.
library(ggplot2)
score1<-rnorm(100,0,5)
score2<-rnorm(400,10,15)
mydata<-data.frame(score1,score2)
ggplot(mydata,aes(y=score2,x=score1))+geom_point()+stat_quantile(quantiles=c(0.50),col="red")+stat_quantile(quantiles=c(0.90),col="blue",size=2)
I like to add legend indicating the

Density plot in ggplot2
Hi all, I was trying to draw a stacked density plot like that :
library(ggplot2); library(plyr)
dat <- cbind(rnorm(300), rep(c(1,2), each=150))
ggplot() + geom_density(aes(x=dat[,1], fill=factor(dat[,2]),
position="stack")) +
xlab("") + ylab("") +

bar plot with non-zero starting level
Hi,
I want to plot grouped bars to compare 95% confidence interval estimates
from two models. Each bar represents a 95% confidence interval estimate
of a coefficient from one of the two models. Each group represents
confidence interval estimates of the same coefficient from the two models.
I think such a bar plot will nicely present whether 95% confidence
interval estimates of the same

horizontal boxplot + xlim
Hi there,
I get a strange behaviour of a boxplot with the following code. There seems to
be a problem with the xlim-parameter. Did I do anything wrong? What else can I
do to force the boxplot to have a defined x-range?
x <- rnorm(100)
boxplot(x, notch=TRUE, xlab=parameter, xlim <- c(-4,4), horizontal = TRUE)

How to plot two graphs on one single plot?
Hi,
I am trying to plot two distribution graph on one plot. But I dont know
how. I set them to the same x, y limit, even same x, y labels.
Code:
x1=rnorm(25, mean=0, sd=1)
y1=dnorm(x1, mean=0, sd=1)
x2=rnorm(25, mean=0, sd=1)
y2=dnorm(x2, mean=0, sd=1)
plot(x1, y1, type='p', xlim=range(x1,x2), ylim=range(y1, y2), xlab='x',
ylab='y')
plot(x2, y2, type='p',

ltext - adding text to each panel from a matrix
Hi all (really probably just Deepayan):
In the plot below I want to add text on either side of each violin plot that
indicates the number of observations that are either positive or negative.
I'm trying to do this with ltext() and I've also monkeyed about with
panel.text(). The code below is generally what I want but my calls to
ltext() are wrong and I'm not sure how to fix them.

Plotting a graph of many lines between groups of points...
I have a data file read into a data frame.
For example,
V1 V2 V3 V4
1 1 1 3 4
2 2 3 5 10
. . . . .
. . . . .
n V1[n] V2[n] V3[n] V4[n]
to n=many thousand
I want to plot a graph with many line segments, where v1[i]=x1, v2[i]=y1,
v3[i]=x2, v4[i]=y2 for i=1,n.
This seems relatively simple in theory but I've spent quite a bit of time
trying to make it happen with

Looking for easy way to normalize data by groups
Hi,
i do have a dataframe representing data from a repeated experiment. PID
is a subject identifier, Time are timepoints in an experiment which was
repeated twice. For each subject and all three timepoints there are 2
sets of four values.
df <- data.frame(PID = c(rep("A", 12), rep("B", 12), rep("C", 12)),
Time = rep(c(0, 0, 0, 0, 30, 30, 30,

Ggplot2: Moving legend, change fill and removal of space between plots when using grid.arrange() possible use of facet_grid?
Hi,
# For publications, I am not allowed to repeat the axes. I have tried to
remove the axes using:

ggplot2. Can you help me?
# I also do not want loads of space between the graphs (see below script
with Dummy Data).

How to fit all points into plot?
Hi,
I have a problem when I want to add new points (or a
new line) to the graph. Some points (or parts of the
line) are not shown on the graph because they lie
beyond the scale of the axis. Is there a way to
overcome this so all points (or the entire line) are
shown on the graph? Here's an example of my problem:
colors = c("red", "blue")
