plotting output from LME with natural cubic spline
I have used LME to fit a mixed effects model on my data. The data has 274 subjects with 1 to 6 observations per subject. Time is not linearly associated with the outcome, so I used ns to fit a natural cubic spline with 3 auto knots. Subject and the natural cubic time of spline are both treated as random effects. This model has run without any problem, but now I would like to plot trajectories for

pvals.fnc() with language R does not work with R 2.10.1
Hi Everyone, I am using R 2.10.1. lmer function works properly, however pvals.fnc () does not despite the fact that I uploaded: - library(lme4) - library(coda) - library(languageR) This is the error message I get pvals.fnc(lexdec3.lmerE2, nsim=10000)$fixed Error in pvals.fnc(lexdec3.lmerE2, nsim = 10000) : MCMC sampling is not yet implemented in lme4_0.999375 for models with random

Factors? I think?
First of all, let me apologize, as this is probably an absurdly basic question. I did search before asking, but perhaps my ineptitude didn't allow me to apply what I read to what I'm doing. Totally new to R, and haven't done any code in any language in a long time. Basically I've got categories. They're department codes for doctors (say, 9999 for radiology or 5555 for

adjusted p-values with TukeyHSD?
hi list, i have to ask you again, having tried and searched for several days... i want to do a TukeyHSD after an Anova, and want to get the adjusted p-values after the Tukey Correction. i found the p.adjust function, but it can only correct for "holm", "hochberg", bonferroni", but not "Tukey". Is it not possbile to get adjusted p-values after

lme problem
Sorry for the long letter! I have recently started using R. For the start I have tried to repeat examples from Milliken & Johnson "Analysis of Messy Data - Analysis of Covariance", but I can not replicate it in R. The example is chocolate chip experiment. Response variable vas time to dissolve chocolate chip in seconds (time), covariate was time to dissolve butterscotch chip

plot problem
Hi, I am just curious why does this happen: I use Goldencheetah to analyse my run. It can call R to do further analysis. I run into interesting problem (for me at least). If I plot data using plot(d$time,d$heart.rate) everything is OK if I use plot(d$heart.rate~d$time) I got error: Error in inDL(x, as.logical(local), as.logical(now), ...) : unable to load shared object

command Polygenic gives error message concerning dimensions of data
Dear Sir/Madam, Since a few day now I try to use the command "polygenic" from the GenAbel package. However, I keep bumping up against an error message: "Error in polygenic(Testo, kin = kinship, data = data1) : dimension of outcome and kinship.matrix do not match". My data exists of 1240 individuals with 74 markers. It mainly consists of small families (2 or more brothers,

Preparing timestamped data for fourier analysis
Greetings all, I'm working on a project trying to apply fourier analysis to timestamped router logs, using R to perform the analysis. The idea is to determine if any type of traffic (say, outgoing ICMP requests) has strong periodic features because it may indicate a compromise somewhere on the network. The FFT requires all data points to be evenly spaced, but the recorded events do not

Does "sink" stand for anything?
Hello Everyone,   Learning about R and its wonderful array of functions. If it's not obvious, I usually try to find out what a function stands for. I think this helps me remember better.   One function that has me stumped is "sink." Can anyone tell me if this stands for something?   Thanks,   Paul         __________________________________________________ [[alternative HTML

A comment about R:
Readers of this list might be interested in the following commenta about R. In a recent report, by Michael N. Mitchell http://www.ats.ucla.edu/stat/technicalreports/ says about R: "Perhaps the most notable exception to this discussion is R, a language for statistical computing and graphics. R is free to download under the terms of the GNU General Public License (see http://www.r-project.

graphic question
Hello, I have a simple question that I could not really figure out. I am plotting labels within a graph using the text function. I first plot the first label by specifying the x and y coordinates on the graph. Then to plot the second label next to it, I am using te strwidth function to get the width of the previous label in user coordinate then add the maximum width to the x value. However, this
