RandomForest question
Hello, I'm trying to find out the optimal number of splits (mtry parameter) for a randomForest classification. The classification is binary and there are 32 explanatory variables (mostly factors with each up to 4 levels but also some numeric variables) and 575 cases. I've seen that although there are only 32 explanatory variables the best classification performance is reached when

how to use the randomForest and rpart function?
Hi all, I am trying to play around with the randomForest function for classification. I know its performance is great. I am currently using the default options. It has many options. How do I further tweak the options so that I can make its performance even better? What are the options that are mostly used? Thanks a lot! M [[alternative HTML version deleted]]

new version of randomForest (4.0-7)
Dear R users, I've just released a new version of randomForest (available on CRAN now). This version contained quite a number of new features and bug fixes, compared to version prior to 4.0-x (and few more since 4.0-1). For those not familiar with randomForest, it's an ensemble classifier/regression tool. Please see http://www.math.usu.edu/~adele/forests/ for more detailed information,

Activation Functions in Package Neural
Hi, I am trying to build a VERY basic neural network as a practice before hopefully increasing my scope. To do so, I have been using package "neural" and the MLP related functions (mlp and mlptrain) within that package. So far, I have created a basic network, but I have been unable to change the default activation function. If someone has a suggestion, please advise. The goal of the

Getting the C-index for a dataset that was not used to generate the logistic model
Does anyone know how to get the C-index from a logistic model - not using the dataset that was used to train the model, but instead using a fresh dataset on the same model? I have a dataset of 400 points that I've split into two halves, one for training the logistic model, and the other for evaluating it. The structure is as follows: column headers are "got a loan" (dichotomous),

Predicting with a principal component regression model: "non-conformable arguments" error
Hello all, I have generated a principal components regression model using the pcr() function from the PLS package (R version 2.12.0). I am getting a "non-conformable arguments" error when I try to use the predict() function on new data, but only when I try to read in the new data from a separate file. More specifically, when my data looks like this #########training data

random forest -optimising mtry
Dear R-helpers, I'm working on mass spectra in randomForest/R, and following the recommendations for the case of noisy variables, I don't want to use the default mtry (sqrt of nvariables), but I'm not sure up to which proportion mtry/nvariables it makes sense to increase mtry without "overtuning" RF. Let me tell my example: I have 106 spectra belonging to 4 classes, the

tuning random forest. An unexpected result

different result from the same errorest() in library( ipred)
Dear all, Does anybody can explain this: different results got when all the same parameters are used in the errorest() in library ipred, as the following? errorest(Species ~ ., data=iris, model=randomForest, estimator = "cv", est.para=control.errorest(k=3), mtry=2)$err [1] 0.03333333 > errorest(Species ~ ., data=iris, model=randomForest, estimator = "cv",

random forest mtry and mse
I have been using random forest on a data set with 226 sites and 36 explanatory variables (continuous and categorical). When I use "tune.randomforest" to determine the best value to use in "mtry" there is a fairly consistent and steady decrease in MSE, with the optimum of "mtry" usually equal to 1. Why would that occur, and what does it signify? What I would

problems with extractPrediction in package caret
Hi list, I´m working on a predictive modeling task using the caret package. I found the best model parameters using the train() and trainControl() command. Now I want to evaluate my model and make predictions on a test dataset. I tried to follow the instructions in the manual and the vignettes but unfortunately I´m getting an error message I can`t figure out. Here is my code: rfControl <-

rpart vs. randomForest
Greetings. I'm trying to determine whether to use rpart or randomForest for a classification tree. Has anybody tested efficacy formally? I've run both and the confusion matrix for rf beats rpart. I've looking at the rf help page and am unable to figure out how to extract the tree. But more than that I'm looking for a more comprehensive user's guide for randomForest including

RandomForest, Party and Memory Management
Dear All, For a data mining project, I am relying heavily on the RandomForest and Party packages. Due to the large size of the data set, I have often memory problems (in particular with the Party package; RandomForest seems to use less memory). I really have two questions at this point 1) Please see how I am using the Party and RandomForest packages. Any comment is welcome and useful.

eliminating constant variables
Hi all, I have a large data set and want to immediately build a 'blind' model without first examining the data. Now it appears in the data there are a lot of fields that are constant or all missing values - which prevents the model from being built. Can someone point me the right direction as to how I can automatically purge my data file of these useless fields. Thanks in advance, pdb

Error: Can not handle categorical predictors with more than 32 categories.
Hi All, My question is in regards to an error generated when using randomForest in R. Is there a special way to format the data in order to avoid this error, or am I completely confused on what the error implies? "Error in randomForest.default(m, y, ...) : Can not handle categorical predictors with more than 32 categories." This is generated from the command line: >

Convert variable to STring
Dear all, I have a variable that I would like also to use it as a string. The reasons is that I want to collect results from different function to one table.. So when I use the  colnames(mymatrix) <-c(function1.function2,function3) the function1, function2, function3 to be "converted" to simple strings so as  colnames(mymatrix)
