problem in applying function in data subset (with a level) - using plyr or other alternative are also welcome
Dear R experts. I might be missing something obvious. I have been trying to fix this problem for some weeks. Please help. #data ped <- c(rep(1, 4), rep(2, 3), rep(3, 3)) y <- rnorm(10, 8, 2) # variable set 1 M1a <- sample (c(1, 2,3), 10, replace= T) M1b <- sample (c(1, 2,3), 10, replace= T) M1aP1 <- sample (c(1, 2,3), 10, replace= T) M1bP2 <- sample (c(1, 2,3), 10, replace= T)

lmer and negative binomial family
Dear listers, One of my former students is trying to fit a model of the negative binomial family with lmer. In the past (two years ago), the following call was working well: m1a<-lmer(mapos~ninter+saison+milieu*zone+(1|code),family=neg.bin(0.451),REML=TRUE,data=manu) But now (R version 2.9.2 and lme4 version 0.999375-32), that gives (even with the library MASS loaded):

System GMM yields identical results for any weighting matrix
A copy of this question can be found on Cross Validated: https://stats.stackexchange.com/questions/645362 I am estimating a system of seemingly unrelated regressions (SUR) in R. Each of the equations has one unique regressor and one common regressor. I am using `gmm::sysGmm` and am experimenting with different weighting matrices. I get the same results (point estimates, standard errors and

System GMM yields identical results for any weighting matrix
Generally speaking, this sort of detailed statistical question about a speccial package in R does not get a reply on this general R programming help list. Instead, I suggest you either email the maintainer (found by ?maintainer) or ask a question on a relevant R task view, such as https://cran.r-project.org/web/views/Econometrics.html . (or any other that you judge to be more appropriate).

lme4_0.995-2/Matrix_0.995-4 upgrade introduces error messages (change management)
I'll address two issues. The first is today's error message and the other is change management for contributed packages on CRAN. TODAY'S ERROR MESSAGE I switched from the 0.995-1 versions of lme4 and Matrix to those referenced in the subject line this afternoon. Prior to using these packages on anything else, I applied them to code that 'worked' (provided numerical results

Current viewpoints on the Sayson/Aastra 480i
I have read the user reports on the Aastra 480i SIP phones, but the last report is from October, and the advice was to stay away from these units. I was looking at the cisco 79XX series or the SPA-941's, but they don't have backlit displays. I also like POE support so I don't have to run multiple wires to the phones and makes for a neater look. I dislike the looks of the SNOM

'library' or 'require' call not declared from: 'rgl'
I'm checking a new release of vcdExtra via win builder with R-devel 2014-10-29 r66897 and have run into a Warning I don't know how to fix. I have one S3 generic, mosaic3d() that uses rgl and don't want to have rgl always loaded via Depends:. Instead, the mosaic3d.default() method includes if (!require(rgl)) stop("rgl is required") This always worked in the past, but

movie3d function in the rgl package
Dear list, I'm using the function "movie3d" in the package "rgl" to create a .gif animation of a 3d graphic. The program "ImageMagik" is working properly, R packages are working, basic examples available in the manual also working fine. Problem Solved: when I tried to create more complex movies, i.e. combining different views and zooming, the R-console crashed

[R-pkgs] vcdExtra 0.5-0 is released to CRAN
I'm pleased to announce the release of the vcdExtra package, v. 0.5-0 from R-Forge to CRAN, on its way to a CRAN server near you. vcdExtra was originally designed to serve as a sandbox for introducing extensions of mosaic plots and other visualizations for categorical data, particularly those that apply to (poisson surrogate) loglinear models fitted using glm() and related, generalized

rgl: insert pauses in animation sequence / movie formats other than gif?
Two questions related to creating animated movies with rgl: 1. I've created an rgl scene with 5 different views I want to display in a movie, but I'd like to insert pauses (say, 5 seconds) at each view. How can I do this? I first created 5 userMatrix's, then play3d( par3dinterp( userMatrix=list(M1, M2, M3, M4, M5)), ,duration=2*60/5) ) then tried simply repeating each twice,

Defining origin for rotation in RGL device
Hi all, How can I tell RGL to set the center for the rotation to the origin of the coordinate system (0,0,0). It seems that the default is to use the center of the display not the origin of the coordinate system. open3d() lines3d(c(0, 1), c(0,0), c(0,0)) lines3d(c(0,0), c(0, 1), c(0,0)) lines3d(c(0,0), c(0,0), c(0, 1)) TIA Mark ??????????????????????????????????????? rgl rotations
Is there a way to change the viewpoint using view3d (or rgl.viewpoint) with respect to the image that currently appears rather than the perspective that rgl thinks is the default? For example, if I create an image and then perform what should be a no-op: rgl.viewpoint(userMatrix=rotationMatrix(0,1,0,0)) the image is rotated. Then I can perform rotations on the result without surprises. But I

ImageMagick not seen by movie3d function from rgl package
Hello R-users, I have downloaded and installed a binary version for Windows OS of ImageMagick (ImageMagick6.5.6-10-q16-windows-dll.exe), I have installed the rgl package and i've tried running the following example from ?movie3d() library(rgl) open3d() plot3d( cube3d(col="green") ) M <- par3d("userMatrix") play3d( par3dinterp( userMatrix=list(M,

Rgl and plotmath symbols (via sprites): a trial
Dear all, Below is some code where I try to get plotmath symbols in an rgl plot. Duncan Murdoch kindly suggested to use a "sprite" for this. As you can see, on can get it to work, but my knowledge about grid and rgl is too limited to perfectly solve the problem. 1) As you can see (please rotate the plot a little bit so that (0,0,0) is "in front"), the quality of the .png

rgl: axis/viewport/box problems in persp3d()
Dear expeRts, I am a new user of rgl, below is my first trial to plot a simple function in 3d. I managed to put the axes in the right locations, but: (1) The xlab, ylab, and zlab arguments are ignored; how can I put in axes labels? (2) Since I removed the axes in persp3d() the viewport is too small; is it possible to keep the size of the viewport? (3) The box is not correctly drawn, there

CCF of two time series pre-whitened using ARIMA
Hi all, I have two time series that I would like to correlate but as they are autocorrelated, I am "pre-whitening" them first by fitting ARIMA models, then correlating their residuals....as described in https://onlinecourses.science.psu.edu/stat510/?q=node/75 However, http://www.stat.pitt.edu/stoffer/tsa2/Rissues.htm discusses some issues with ARIMA in R. In particular, for issue 2, if

how to set chart output size in rgl (surface3d)?
Hi R users, Does anyone know how to change the size of 3d charts? I'm using surface3d in rgl package, opening a new window each time to display the chart. I want it so that the chart fills the whole window, because when I output it to png, I don't want all the white space around the chart (right now, i'm getting this white "border" around the chart because the chart is

What happen for Negative binomial link in Lmer
Seems the message below and the thread have reveived no attention/answer. The output presented is quite tricky. Looks like if lmer (lme4 0.9975-10) has accepted a negative binomial link with reasonable estimates, although it was not designed for... What can one think about result validity ? movie3d in rgl object 'movie' not found
Hello, I am trying to save a .gif movie using movie3d from the package {rgl}. I am using the following code combined with the globe example on the ?movie3d page. I've installed ImageMagick and the directory seems to be working properly, i.e. when I do Sys.getenv("PATH"), C:\\Program Files (x86)\\ImageMagick-6.7.0-Q16 shows up. #### library(rgl) open3d() lat <-
