Some questions about string processing
Hi all A couple of questions about string processing from someone who has only scratched the surface so far. 1) I am wanting to send some strings into a function to allow flexibility inside. My first idea has been e.g. auto_io <- function( var_string, factors ) { # e.g. var_string sent as "test_file.txt" factors sent as "x1 + x2 + x3" # input data_name <- get(

'all subsets' fitting algorithm for Bayesian approach
Hi R experts I am just wondering if something is already available (or easily adaptable) to do the following. I am planning to build linear models for all possible combinations of terms, so for example if the terms are sent into a function as this string " X1 + X2 + X3 + X4 + X1:X2" I would want to build models for all possible combinations of these 5 terms, e.g. m1 <- lm( y ~

creating 'all' sum contrasts
OK, my last question didn't get any replies so I am going to try and ask a different way. When I generate contrasts with contr.sum() for a 3 level categorical variable I get the 2 orthogonal contrasts: > contr.sum( c(1,2,3) ) [,1] [,2] 1 1 0 2 0 1 3 -1 -1 This provides the contrasts <1-3> and <2-3> as expected. But I also want it to create <1-2> (i.e.

constrOptim and further arguments
Dear List, I have the code below, where I am using the constrained optimisation package, 'constrOptim.nl' to find the values of two values, b0 and b1. I have no problems when I enter further variable information DIRECTLY into the functions, fn, and heq. In this instance I require fn to have -0.0075 appended to it, and in the case of heq, h[1] has -0.2. library(alabama)

Regular expressions in R
Good afternoon list, I have the following character strings; one with spaces between the maths operators and variable names, and one without said spaces. form<-c('~ Sentence + LEGAL + Intro + Intro / Intro1 + Intro * LEGAL + benefit + benefit / benefit1 + product + action * mean + CTA + help + mean * product')

None-linear equality constrained optimisation problems
Dear R users, I have a problem. I would like to solve the following: I have pL = 1/(1+e^(-b0+b1)) pM = 1/(1+e^(-b0)) pH = 1/(1+e^(-b0-b1)) My target function is TF= mean(pL,pM,pH) which must equal 0.5% My non-linear constraint is nl.Const = 1-(pM/pH), which must equal 20%, and would like the values of both b0 and b1 where these conditions are met. I have searched widely for an answer,

constrOptim and problem with derivative
Dear List, I am using constrOptim to solve the following fr1 <- function(x) { b0 <- x[1] b1 <- x[2] ((1/(1+exp(-b0+b1))+(1/(1+exp(-b0)))+(1/(1+exp(-b0-b1)))))/3 } As you can see, my objective function is ((1/(1+exp(-b0+b1))+(1/(1+exp(-b0)))+(1/(1+exp(-b0-b1)))))/3 and I would like to solve for both b0 and b1. If I were to use optim then I would derive the gradient of the

Help with text separation
Good morning R list, My apologies if this has *already* answered elsewhere, but I have not found the answer that I am looking for. I have a character string, i.e. form<-c('~ A + B + C + C / D + E + E / F + G + H + I + J + K + L * M') Now, my aim is to find the position of all those instances of '*' and to remove said '*'. However, I would also like to remove the

contr.sum() and contrast names
Hi! I would like to suggest to make it possible, in one way or another, to get meaningful contrast names when using contr.sum(). Currently, when using contr.treatment(), one gets factor levels as contrast names; but when using contr.sum(), contrasts are merely numbered, which is not practical and can lead to mistakes (see code at the end of this message). This issue was discussed quickly in 2005

Confusion about coxph and Helmert contrasts
Hi, perhaps this is a stupid question, but i need some help about Helmert contrasts in the Cox model. I have a survival data frame with an unordered factor `group' with levels 0 ... 5. Calculating the Cox model with Helmert contrasts, i expected that the first coefficient would be the same as if i had used treatment contrasts, but this is not true. I this a error in reasoning, or is it

Error with regsubset in leaps package - vcov and all.best option (plus calculating VIFs for subsets)
Hi all I am hoping this is just a minor problem, I am trying to implement a best subsets regression procedure on some ecological datasets using the regsubsets function in the leaps package. The dataset contains 43 predictor variables plus the response (logcount) all in a dataframe called environment. I am implementing it as follows: library(leaps)

multinom and contrasts
Hi, I found that using different contrasts (e.g. contr.helmert vs. contr.treatment) will generate different fitted probabilities from multinomial logistic regression using multinom(); while the fitted probabilities from binary logistic regression seem to be the same. Why is that? and for multinomial logisitc regression, what contrast should be used? I guess it's helmert? here is an example

What BIC is calculated by 'regsubsets'?
The function 'regsubsets' appears to calculate a BIC value that is different from that returned by the function 'BIC'. The latter is explained in the documentation, but I can't find an expression for the statistic returned by 'regsubsets'. Incidentally, both of these differ from the BIC that is given in Ramsey and Schafer's, The Statistical Sleuth. I assume

regsubsets() [leaps package] - please share some good examples of use
Hello dear R-help members, I recently became interested in using biglm with leaps, and found myself somewhat confused as to how to use the two together, in different settings. I couldn't find any example codes for the leaps() package (except for in the help file, and the examples there are not as rich as they could be). That is why I turn to you in case you could share some good tips and

help with regsubsets
Hi, I'm new to R and this mailing list, so I will attempt to state my question as appropriately as possible. I am running R version 2.7 with Windows XP and have recently been exploring the use of the function regsubsets in the leaps package in order to perform all-subsets regression. So, I'm calling the function as:

regsubsets (Leaps)
Hi i need to create a model from 250 + variables with high collinearity, and only 17 data points (p = 250, n = 750). I would prefer to use Cp, AIC, and/or BIC to narrow down the number of variables, and then use VIF to choose a model without collinearity (if possible). I realize that having a huge p and small n is going to give me extreme linear dependency problems, but I *think* these model

PRESS criterion in leaps
I'm interested in writing some model selection functions (for linear regression models, as a start), which incorporate the PRESS criterion since it, to my knowledge, is not currently implemented in any available model selection procedure. I thought it would be simplest to build on already existing functions like regsubsets in package leaps. It's easy enough to calculate the PRESS

Calculation of BIC done by leaps-package
Hi Folks, I've got a question concerning the calculation of the Schwarz-Criterion (BIC) done by summary.regsubsets() of the leaps-package: Using regsubsets() to perform subset-selection I receive an regsubsets object that can be summarized by summary.regsubsets(). After this operation the resulting summary contains a vector of BIC-values representing models of size i=1,...,K. My problem
