Bug in glm.fit? (PR#1331)
G'day all, I had a look at the GLM code of R (1.4.1) and I believe that there are problems with the function "glm.fit" that may bite in rare circumstances. Note, I have no data set with which I ran into trouble. This report is solely based on having a look at the code. Below I append a listing of the glm.fit function as produced by my system. I have added line numbers so that I

Rprof causing R to crash
I'm trying to use Rprof() to identify bottlenecks and speed up a particullary slow section of code which reads in a portion of a tif file and compares each of the values to values of predictors used for model fitting. I've written up an example that anyone can run. Generally temp would be a section of a tif read into a data.frame and used later for other processing. The first portion

Variable names as inputs...
Hi, I have been using R for a bit, but never came across this simple issue... So, I wonder if anyone could give me a hint on it. I have calculated a bunch o models and now need to compare them using AIC(). The issue seem to be that I have placed each output in a list object. So, the question is how to convert a string into variable names. Lets say I have all my models in a variables called :

Increasing precision of rgenoud solutions
Dear All I am using rgenoud to solve the following maximization problem: myfunc <- function(x) { x1 <- x[1] x2 <- x[2] if (x1^2+x2^2 > 1) return(-9999999) else x1+x2 } genoud(myfunc, nvars=2, Domains=rbind(c(0,1),c(0,1)),max=TRUE,boundary.enforcement=2,solution.tolerance=0.000001) How can one increase the precision of the solution $par [1] 0.7072442 0.7069694 ? Problem with RGenoud
I've been using RGenoud for a while and it worked smoothly so far. However I came across a strange problem lately (for me at least...). It fails after the first individual and I get the following error message when I set MemoryMatrix = FALSE : Error in genoud(fn, nvars = 8, max = TRUE, pop.size = 10, : REAL() can only be applied to a 'numeric', not a 'character' when I

How to fix error in the package 'rgenoud'
Dear R user fellows, I would like to ask you about the package 'rgenoud' which is a genetic optimization tool. I ran the function 'genoud' with two variables to be minimized by the following command. result<-genoud(fn,nvars=2,starting.values=c(0.5,0), pop.size=1000, max.generations=10, wait.generations=3) Then, I had the following error message. Error in

cv.glmnet errors
Hi, I am trying to do multinomial regression using the glmnet package, but the following gives me an error (for no reason apparent to me): library(glmnet) cv.glmnet(x=matrix(c(1,2,3,4,5,6,1,2,3,4,5,6), nrow=6),y=as.factor(c(1,2,1,2,3,3)),family='multinomial',alpha=0.5, nfolds=2) The error i get is: Error in if (outlist$msg != "Unknown error") return(outlist) : argument is of

Function for multiple t tests
Hi, I want to run t.test() for several variables among two groups, and I would like to skip the tedious process of collecting information to assemble a table, but I am not sure if the function I want already exists. Any suggestion would be appreciated. I have a working example, as required by the posting guide: my_swiss = swiss[-1,] my_swiss$facto = rep(1:2,nrow(my_swiss)/2)

setting up a genoud run
Hello - and sorry for a possibly stupid question, I'm just starting to learn rgenoud. I am defining a function with 5 parameters (p1, p2, p3, p4a, and p4b) and then want to optimize it using genoud. But I am doing something wrong. Before genoud is even able to run it says: "Error in p2 + 1.2 : 'p2' is missing". I assume I did not specify it right. My code is below. The task

glm analysis repeated for 900 variables
Dear R users, Could you help my with the following problem? I want to repeat a glm analysis with 2 independent variables for all 900 variables (snps) in my data set. So, I want to check whether snp1 has a different effect on my outcome variable in patients and controls(phenotype). And repeat that for snp2 to snp900. Is there an easy way to get a summary of the data, e.g. a list of P values of all

Automating the job?
Hi! I just started to use R recently, and would like to ask a help about automating the job. I need to use "kmeans" function with my own 300 data files, and wonder if it's possible to do it automatically. For example, > library (mva) > mydata <- read.table ("data1") > cl <- kmeans(mydata, 5, 20) and I just need to save "cl" info (i.e. the center

finding centroids of clusters created with hclust
Hello, Can someone point me to documentation or ideas on how to calculate the centroids of clusters identified with hclust ? I would like to be able to chose the number of clusters (in the style of cutree) and then get the centroids of these clusters. This seems like a quite obvious task to me, but I haven't been able to put my hands on a relevant command. Thank you, Moritz

RNetCDF: retrieving variable names and units
Dear List, does anybody has experience with the RNetCDF package? I manage to open a connection and copy data from a ncdf file but would need a way to automatically retrieve variable names (ideally all of them from one file) and units from the file. Any ideas? Jannis

Question about .Fortran in glmnet package
Hi, My apologies for asking this question, but could not find the answer elsewhere. I understand the glmnet package uses Fortran code. For example, the lognet.R file includes the lines of code shown below. But how can I see the Fortran code that is being referenced in the code below? Is that provided somewhere in the package source code? .Fortran("lognet",

Help on function please
Dear All,   I could use a bit of help here, this function is hard to figure out (for me at least) I have the following so far:   PKindex<-data.frame(Subject=c(1),time=c(1,2,3,4,6,10,12),conc=c(32,28,25,22,18,14,11)) Dose<-200 Tinf <-0.5   defun<- function(time, y, parms) {  dCpdt <- -parms["kel"] * y[1]  list(dCpdt)  } modfun <- function(time, kel, Vd) {   out <-

lognormal sampleing using covariance matrix
Dear All,   wondering if someine can access the link to the randsamp code referenced in the R-help archive here: http://www.mail-archive.com/r-help@stat.math.ethz.ch/msg75645.html ? I have tried but for whatever reason I can not get trough. My problem seems to be similar to what the author originally described there, so having access to it would be great. Else, if you have any thougths on sampling

looping through data frames in a workspace
All, I have a workspace containing only data frame objects. I would like to loop though each one and clean-up text columns in them. How can I have R loop through the list? I have tried to find an answer in R help but the closest solution I can find is to make a static list of data frames, as illustrated in this recent post: ---------begin post On Tuesday 19 February 2008 (19:51:15), TLowe wrote:

Minimizing two non-linear functions with genoud - Trying to minimize or converge near zero
Hello R users, I am trying to minimize two functions with genoud. It is actually one function with two sets of data, each of them having two unknown variables (called Vcmax and gi) which have the same value in each of the function. They are called f.1 and f.2 in the code below. My objective to minimize the functions in order to get the two variables equal in each of the functions. Furthermore, I
