fast way to compare two matrices of combinations
I have a list (length 750), each element containing a vector of unique strings (unique gene ids), with length up to ~40 (median 15). I want to compile a matrix of all possible triplets and their frequency within gene elements. Using combn and a lot of looping, I am accomplishing this but it is VERY slow. I've tried to figure out a way to vectorize this, using "match" and

Combinatorial problem
I have been struggling trying to write some code to produce all combinations subject to some restrictions. I thought someone might have some bright ideas. I have 11 values which fall into 5 groups. I want all combinations of 2,3, and 4 values where each value must be from a different group. The numbers in the groups are different. Here is a definition of the groups: groups <- list(gp1 =

combinatorial programming problem
Hola! I am programming a class (S3) "symarray" for storing the results of functions symmetric in its k arguments. Intended use is for association indices for more than two variables, for instance coresistivity against antibiotics. There is one programming problem I haven't solved, making an inverse of the index function indx() --- se code below. It could for instance return the

Creating a sequence from two samples with several constraints (frequency and repeats)
I'm attempting to create a sequence for an experiment and am hoping I can use R to create it. It has several constraints: (1) It is made up of two sequences (red and green) that have 4 different repeating triplets (e.g. T1=ABC T2=DEF T3=GHI JKL) (2) Each sequence has the following constraints: (a) there cannot be repeating triplets (e.g. T1 T1), (b) there cannot be repeating triplet pairs

Help on a combinatorial task (lists?)
Hello! I have the following combinatorial problem. Consider the cumulative sums of all permutations of a given weight vector 'w'. I need to know how often weight in a certain position brings the cumulative sums equal or above the given threshold 'q'. In other words, how often each weight is decisive in raising the cumulative sum above 'q'? Here is what I do: w <-

optim with simulated annealing SANN for combinatorial optimization
Hi all I am trying to solve a combinatorial optimization problem. Basically, I can reduce my problem into the next problem: 1.- Given a NxN grid of points, with some values in each cell 2.- Find the combination of K points on the grid such that, the maximum mean value is obtained I took the Travel SalesMan problem example in ?optim documentation. I am not sure if I have understood correctly

All the products of common factors
This is a seemingly simple problem - hopefully someone can help. Problem: we have two integers. We want (1) all the common factors, and (2) all the possible products of these factors. We know how to get (1), but can't figure out a general way to get (2). Example: 40 and 80 have these factors: c(1,2,2,2,5) and c(1,2,2,2,2,5). We can use match() to get the common factors c(1,2,2,2,5). What

Combinatorial Optimisation
Hi I am looking to perform a discrete mean-variance optimisation, specifically to maximise the ratio of portfolio mean over portfolio standard deviation for a portfolio of several hundred stocks through discrete position size holdings in each stock, where all position sizes must be elements of a small finite set of integer amounts which include zero. I don't think any of the standard R

Looping through all possible combinations of cases
Hello! I have a regular data frame (DATA) with 10 people and 1 column ('variable'). Its cases are people with names ('a', 'b', 'c', 'd', 'e', 'f', etc.). I would like to write a function that would sum up the values on 'variable' of all possible combinations of people, i.e. 1. I would like to write a loop - in such a way that it

Specification Reuse to avoid Combinatorial Explosions
Hello, While reading Dan North''s BDD tutorial <http://dannorth.net/introducing-bdd>, I tried to implement his ATM example as spec stubs. When I first implemented it creating a context for each of his scenarios, I noticed that there is duplication and a combinatorial explosion of the specs. I attached the full files to this email. For brevity, I will use scenario 1 in the body of

[RFC] Updating googletest to non-release tagged version
+Chandler who might have some thoughts on this. Could you provide an example here of the motivation for the feature you're missing? Might help motivate the discussion (and/or we'll end up nitpicking how it could be done differently without that feature... - which is sort of where I'm going with this. Combinatorial test case expansion does seem a bit suspicious to me - I'd hope we

No Visible Binding for global variable

NOTE cheat.fit: no visible binding for global variable 'Zobs' plot.jml: no visible binding for global variable 'Var1' I see the issue has come up before, but I'm having a hard time discerning how solutions applied elsewhere would apply here. Rgui.exe cannot be set as default program under Vista wtih R2.10.1
Dear moderators, when I installed the latest version of R (R2.10.1) under Microsoft Vista (service pack 2), I ran into problems associating Rgui.exe with .RData files. On doubleckicking such files in explorer, they open in a Rterm window. Trying to associate Rgui.exe with the Rdata files via control panel / default programs does not work - Rgui is not added to the list of recommended programs. I
