save in for loop
Dear users,
My problem concerns save() within a for loop.
Here is my code:
for (i in 1:4) {
temp <- data.frame(a=(i+1):(i+10), b=LETTERS[(i+1):(i+10)])
filename <- paste("file", i, sep="")
assign(filename, temp)
save(filename, file=paste(filename, ".rda", sep=""))
}
As you can see, save() doesn't work as I would like: (1) the object

user input
Dear users,
I have looked on different sources and found different functions to
prompt the user to provide input. However, I couldn't find one that does
exactly what I'm looking for.
select.list() and menu() are nice because a graphic window appears to
prompt the user. However, the user can only choose from a predefined
list of choices. readline() and scan() are more free in the

problem with concatinating string while taking as a path of a file
Hi all,
I have a problem with concatinating strings while taking as a path here the
problem is
i have to take path as
FPATH<-"D:\\Kiran"
and file name as
Fname<-"FINDINGS.CSV"
and while I am reading this table I have to take path with using these two
strings because in "FPATH" there is many files like findings.csv,

position of mismatches in all.equal()?
Dear R users,
I would like to compare two dataframes, actually their categorical
variables (as factors) only (there are 12, from column 1 to 12).
The reason I do that is that I got 2 datasets from two different methods
and I would like to be sure that each method used the same data (3D
images) to extract 2 different sets of 3D parameters. Is it clear so far?
So I thought about using

get and save
I have a data frame 'tmp' and a vector 'name' containing 'd2'.
I want to save 'tmp' under the name hidden in 'name', and the file must have
the same name, plus the extension '.rda'.
So I try
> tmp
x y
1 1 3
2 2 4
> name
[1] "d2"
> assign(name, tmp)
> summary(get(name))

what's wrong with plot(..., type="p")?
Dear users,
I'm trying to get a dot plot but always end up with a boxplot. Can
someone please tell me what I am doing wrong?

Str info. Thanks for helping
It looks from str(SA) that Response IPS1 is a data.frame of class "anova", which probably cannot be coerced to vector.
Maybe you can use unlist() instead of as.vector()
Or something like
SA[["Response IPS1"]]["as.factor(WSD)",] ## to select the first row only, even maybe with unlist()
Without a better REPRODUCIBLE example, I cannot tell more (maybe some others

packages on R 2.11
Dear users,
I've noticed some time ago that some of the packages I use (especially
doBy) could not run (yet) on R 2.11. So I kept on using R 2.10.
But I think it should be fine by now.
So my question is how do I check whether a package is compatible with
the last version of R? How can I check whether it works perfectly or
whether there are still some bugs to be fixed?
I could ask the

LDA and RDA: different training errors
Hello
I try to fit a LDA and RDA model to the same data, which has two classes.
The problem now is that the training errors of the LDA model and the
training error of the RDA model with alpha=0 are not the same. In my
understanding this should be the case. Am I wrong? Can someone explain what
the reason for this difference could be?
Here my code:

sysdata.rda vs. rda files in data directory
Dear developeRs,
my package FrF2.catlg128 holds large catalogues and is supposed to gain
additional ones. All the catalogues are intended for the user.
So far, the catalogues were stored in the data directory, and LazyData
was "no". I understand that this is not considered wise any more (if it
ever was), so that I want to change to LazyData "yes" with the next

Different labels for subsets of points in a PCA or RDA biplot
I've tried a few things both with prcomp(), and rda() and its friends
in vegan (including biplot.rda and ordiplot), but can't find a
solution. I'd like to associate subsets of the points in a resulting
biplot ("sites" in the rda object) with different plotting colors/text
styles to emphasize certain sets of points. I can't figure out how to
keep the arrows (for

RDA and trend surface regression
Dear all,
I'm performing RDA on plant presence/absence data, constrained by
geographical locations. I'd like to constrain the RDA by the "extended
matrix of geographical coordinates" -ie the matrix of geographical
coordinates completed by adding all terms of a cubic trend surface
regression- .
This is the command I use (package vegan):

RDA permutest envfit
Dear all,
I did a RDA and when I looked to the signification of the test with permutest, the output was non-significant. But when I used the envfit function, some of the vectors are significant. All the test's conditions are respected. What it means? Is it an error in the script?
Commands and output:
> permutest(rda.ind, perm=999, first=TRUE)

Left/right hand side characters
Hello all
Is there a way reducing the number of characters in a list so that just
the left n numbers of characters is given?
For example, If I have a list, listnames, which consists of 4 strings of
6 characters;
>listnames
[1] "item12" "item34" "item56" "item78"
Is there a way to reduce this so only the 5 characters on the lefthand
side are

How to get a specific named element in a nested list
Hello,
I have a nested named list structure, like the following:
x <- list(
list(
list(df1,df2)
list(df3,
list(df4,df5))
list(df6,df7)))
with df1...d7 as data frames. Every data frame is named.
Is there a way to get a specific named element in x?
so, for example,
x[[c("df5")]] gives me the data frame 5?
Thank you in advance!
Best,

how to export.RDA file to a text file?
Hi,
Does anyone know how to export .RDA file (in R program) to a normal text file
(readable by any text editor)? Also, how to export an object in R program into a
text file (not .RDA file)?
Thank you.

What is RDA file and how to open it in R program?
Hi,
I have a set of gene expression data in .RDA file. I have downloaded
Bioconductor and R program for analyzing these data. Anyway, I am not sure how
to open this RDA file in R program (what is the command?) in order to look at
these data. And which package should I use for analyzing it e.g. plot the
expression image?
Thank you.

RDA Triplot
Hi
Im using the VEGAN package to do an RDA ordination. In my plot I get my
environmental scores as arrows/vectors, but my species scores as points. I
would like to get the species scores as arrows as well.
I tried the envfit function, and this creates arrows, but the lenght is not
proportionate to the strengh of the correlation and the point is still there
(so I both have point and arrow).

speed up process
Dear users,
I have a double for loop that does exactly what I want, but is quite
slow. It is not so much with this simplified example, but IRL it is slow.
Can anyone help me improve it?
The data and code for foo_reg() are available at the end of the email; I
preferred going directly into the problematic part.
Here is the code (I tried to simplify it but I cannot do it too much or

Help with RDA analysis, function ''varpart'' in vegan
I'm trying to perform a RDA analysis in the vegan package using the
"varpart" function.
I have a matrix of community structure data in different sites (rows),
which I want to explain using 3 matrices of environmental data. The 3
matrices are:
water quality parameters;
local land use variables;
total land use variables.
In each matrix, the number of the rows is the same (the
