Passing the parameter (file name) to png()
I am fitting 3 parameter model to my response matrix and want to generate item characterstic curve. I want to specify file name to save item characterstic curve by passing it as external parameter to the R batch script. The following is the code I have written for this. *R Script:* library(ltm) cmd_args = commandArgs(); for (arg in cmd_args) cat(" ", arg, "\n",

processing all files with certain extension in a directory
Hi all, I'm trying to process all files with a certain extension "*.ext" in a directory like this: > R --slave --args /my/dir < dir_plot.r where I then I want to do something like: myarg <- commandArgs() inputdir <- myarg[length(myarg)] print(inputdir) "for file with extension "*.ext in inputdir" do data = process.data(file) outfile =

Error in parse(outFile)
Hi all I have made some changes to a package (SimHap) I wrote a couple of years ago, and it has passed R CMD check under windows, but under linux (ubuntu jaunty) I am getting the following error: * installing *source* package 'SimHap' ... ** R Error in parse(outFile) : 2:1: unexpected $end ERROR: unable to collate files for package 'SimHap' Does anyone know what the

commandArgs()
Apologies for asking about this, but I don't quite understand how this works after looking through the FAQ and the Help archives. Let's say I want to pass "1000" as an argument to R. I did the following: >R CMD BATCH --1000 infile outfile When I do print( commandArgs() ), I see [1] ".../R.bin" "--restore" [3] "--save"

passing command line arguments to 'R CMD BATCH myScript.R'
Hi Community, I have a question about how to pass command line parameters to R script running in the batch mode. The problem is: there is a banch of data files which are to be processed by R script called from a web-server, i.e. in the batch mode. The web server generates data files and passes their names calling 'R CMD BATCH' one by one for every file. Now the question is how to

parallel:::newPSOCKnode(): background worker fails immediately if socket on master is not set up in time (BUG?)
A solution is to have parallel:::.slaveRSOCK() attempt to connect multiple times before failing, e.g. makeSOCKmaster <- function(master, port, timeout, useXDR, maxTries = 10L, interval = 1.0) { port <- as.integer(port) for (i in seq_len(maxTries)) { con <- tryCatch({ socketConnection(master, port = port, blocking = TRUE,

Open file for reading and writing with APPEND
Hi, I want to keep a running file of some statistics generated by a running process. Occasionally the process will be restarted. On restart, I'd like to read the last line of the log file to set some variables to their last state, and then continue to append values to that same file. I can't seem to get the appending part to work. I can read values form the file, but then upon the

commandArgs usage and --args invokation
Dear R experts: I am a bit stymied by how the argument picking-off works in R batch file usage. $ cat commandArgs.R cat(" Command Line Arguments were ", commandArgs(), "\n"); $ /usr/bin/R CMD BATCH commandArgs.R --args 1 2 3 $ /usr/bin/R --args 1 CMD BATCH commandArgs.R ... I am now getting into interactive mode ?! I guess it really is skipping the rest of the command line

parallel:::newPSOCKnode(): background worker fails immediately if socket on master is not set up in time (BUG?)
Great. For the record of this thread, I've submitted patch PR17391 (https://bugs.r-project.org/bugzilla3/show_bug.cgi?id=17391). I've patched it against the latest R-devel on the SVN, passes 'make check-all', and I've verified it works with the above tests. /Henrik On Fri, Mar 9, 2018 at 4:37 AM, <luke-tierney at uiowa.edu> wrote: > I'm happy to look at a

Is a .R script file name available inside the script?
Hi, if we have a file called Rscript.R that contains the following, for example: x <- 1:100 outfile = "Rscript.Rout" sink(outfile) print(x) and then we run >> source("Rscript.R") we get an output file called Rscript.Rout - great! Is there an internal variable, something like .Platform, that holds the script name when it is being executed? I would like to use

Re-sent to correct list: passing parameters
Hi, My apologies for sending this message earlier to the wrong list (next time I'll wait till I'm fully awake). I'm a new R user. I want to do the following: I want to pass a filename to R repeatedly (about 400 times) in order to do a repetitive task (calculating regressions). The way I'm setting it up is to write a bash script that will create an R source file on the fly for

Open a file to APPEND
Hi, I want to store the output of my program to a file. However, With subsequent runs of my code, I'd like to append to the same log file. Currently, I'm using: outfile <- file("log.txt", open="w") cat(results, file=outfile) This works, but will overwrite the log file each time. Is there a way to open a file and have R append to the end? Thanks! -- Noah

Can R scripts executed in batch mode take a commandline argument?
I have examined the documentation for batch mode use of R: R CMD BATCH [options] infile [outfile] The documentation for this seems rather spartan. Running "R CMD BATCH --help" gives me info on only two options: one for getting help and the other to get the version. I see, further on, that there are options for retoring and saving sessions (which I do not need to do in this case),

What to do with positive likelihoods
Hi all, I'll preface this with saying I've gone through the archives, and am still in need of some help. I've been using this likelihood model with mean = 0 and s.d. = sqrt( (c + ( 1 / N1 ) + ( 1 / N2 ) ) * x * ( 1 - x )), where c is a genetic drift parameter (usually very small, like between .005 - .001), N1 and N2 are my population sizes (~200), and x is a value between 0 and 1.

BATCH and testing
In a few of my test scripts for the survival code I expect warning messages (I actually try to trigger a couple). Using R BATCH infile outfile these messages don't end up in outfile, where I can compare them to what was expected. I don't see an option to change this. R < infile >& outfile works. But is there a way to get it to continue on after errors? Terry T.

parallel:::newPSOCKnode(): background worker fails immediately if socket on master is not set up in time (BUG?)
BACKGROUND: While troubleshooting random, occasionally occurring, errors from parallel::makePSOCKcluster("localhost", port = 11000); Error in socketConnection("localhost", port = port, server = TRUE, blocking = TRUE, : cannot open the connection I had another look at parallel:::newPSOCKnode(), which is used internally to set up each background worker. Batch Execution of R
R Team: This is most likely a trivial question, but after searching docs for several weeks and digging through Rweb and RCGI, I could not clearly identify the method to call an R method from Linux or Win32 systems and send the output to a file. [PATCH v2] resize: support non-local output disks (RHBZ#1404182)
Parse the output disk as URI, and use all its attributes just like it is done for the input disk. The only change is that the fsync of the output disk is limited now for local URIs only, since it will not work with remote protocols. --- resize/resize.ml | 43 +++++++++++++++++++++++++++++++------------ resize/virt-resize.pod | 6 +++--- 2 files changed, 34 insertions(+), 15 deletions(-)

Problem with xtable- rescaling a table
Dear R users, I am new to Latex and I am using the R package xtable to generate tables. I want to produce a table that is very long. in the landscape format, but I would need to rescale the table so that it fits in the page. xtable enables me to have the landscape format, but I cannot rescale it, and there seems to be a problem, if I use scalebox in Latex on my output produced with stable and the
