factors and contrast matrix
Hi, at the moment I'm trying to understand the limma/affy Packages. I've tried every example I could find to try and understand the ways to create design and contrast matrices. I must admit though, that I can't figure it out. I did a few times the estrogen files from the book "bioinformatics and computational biology solutions using R and Bioconductor". I know it's a

[PATCH] D70246: [InstCombine] remove identity shuffle simplification for mask with undefs
Sanjay, I'm looking at some missed optimizations caused by D70246. Here's a test case: define <4 x float> @f(i32 %t32, <4 x float>* %t24) { .entry: %t43 = insertelement <3 x i32> undef, i32 %t32, i32 2 %t44 = bitcast <3 x i32> %t43 to <3 x float> %t45 = shufflevector <3 x float> %t44, <3 x float> undef, <4 x i32> <i32 0, i32 undef,

Ensuring chain dependencies with expansion to libcalls
Hi all, Our target does not have native support for 64-bit integers, so we rely on library calls for certain operations (like sdiv). We recently ran into a problem where these operations that are expanded to library calls aren't maintaining the proper ordering in relation to other chains in the DAG. The following snippet of a DAG demonstrates the problem. t0: ch = EntryToken t2:

nls, the four parameter logistic equation, and prediction band
The error msg is telling you that R cannot evaluate the loss function, so you should not expect answers. You might try examining the data -- Are there NA or Inf entries? Or prepare a dataframe with just X and Y, sort by X and graph. Then check the nls computations by sampling, say, every 100 X's to give you a dataset with about 160 observations. If that doesn't work, it is at least

nls, the four parameter logisitc equation, and prediction band
I have uploaded a datafile that contains the following two variables: time (X value) and response (Y value). This is a fairly extensive file (with > 16000 entries). I have two questions: 1. I want to use the following equation to regress Y on X: Y-hat = min + (max-min)/(1 + (X/EC50)^Hillslope). Here is my R command: nlsout <- nls(Y ~ (0 - (100-0)/(1 + (X/EC50)^hill)), start=c(EC50=125,

concatenate vector after strsplit()
ls is a list of character vectors created by strsplit() I want to concatenate the 1st 4 character elements of each list item as a new vector called file. I admit to being confused about list syntax even after numerous readings. Here's what I tried: ls <- list(c("Focused", "10k", "A12", "t04.tif", "+", "µm"),

How to constraint instructions reordering from patterns?
Here is a last example to illustrate my concern. The problem is about the lowering of node t13. Initial selection DAG: BB#0 '_start:entry' SelectionDAG has 44 nodes: t11: i16 = Constant<0> t0: ch = EntryToken t3: ch = llvm.clp.set.rspa t0, TargetConstant:i16<392>, Constant:i32<64> t5: ch = llvm.clp.set.rspb t3,

[SelectionDAG] Assertion due to MachineMemOperand flags difference.
Hello, I've hit an assertion in SelectionDAG where we try to merge 2 loads that have the same operands but their MMO flags differ. One is dereferenceable and one is not. I'm not sure what the underlying issue here is: 1) MDSDNode with the same operands should have the same flags set on their respective MMO. The fact the flags differ when the opcode,types,operands and address-space are

How to constraint instructions reordering from patterns?
Krzysztof, Thanks for your interest to my questions. In order to clarify the context, here is the C source file of my test case. The 3 builtins initialize some stack pointers. They have to be executed before any other instruction. extern float fdivfaddfmul_a(float a, float b, float c, float d); volatile static float x1,x2,x3,x4; void _start(void) { float res;

How to constraint instructions reordering from patterns?
The DAG dumping will try to print some of the nodes "inline" (i.e. where they are used) to make the output more readable, so the dump of the DAG may not strictly reflect the node ordering. -Krzysztof On 5/4/2018 8:18 AM, Dominique Torette via llvm-dev wrote: > Here is a last example to illustrate my concern. > > The problem is about the lowering of node t13. > >

Well, ?factor does not say anything about this behaviour (assigning numeric code instead of level of factor). And actually if you do assignment for whole vector the result is different (vector in data frame is changed to factor). > temp2$fff[1]<-vec[1] > head(temp2,2) pokus minuty fff 1 T42 240 3 2 T42 300 <NA> > temp2$fff<-vec > head(temp2,2) pokus

TableGen - Help to implement a form of gather/scatter operations for Mips MSA
Hello. I wanted to inform that I fixed the bug from the previous email. The main reason for the bug was that I thought that the SDNode masked_gather is returning only 1 value, but it returns 2 (hence, I guess, the earlier reported, difficult to follow, error: "Assertion `New->getNumTypes() == 1"). masked_gather returns 2 values because: // SDTypeProfile -

How to constraint instructions reordering from patterns?
Hi, Is there a kind of scope mechanism in the instruction lowering pattern language in order to control where instructions are inserted or how they are later reordered during the SelectionDiag linearization? I know the glue chain that stick instructions together. But such mechanism in not provided in instruction lowering pattern. I'm facing many situations where some patterns are lowered into

[RFC] Matrix support (take 2)
Hi all, After the previous RFC[1], there were multiple discussions on the ML and in person at the DevMtg. I will summarize the options discussed and propose a path forward. =========================== Options =========================== A. Extend VectorType to be multidimensional B. Flatten matrices into the current VectorType. Matrix shape and layout information is passed to matrix

Your data frame fam contains factors. Turn it into character strings using fam$Family = as.character(fam$Family) and try again. It may be helpful if you read up on R's factors, see ?factor.
