R.oo installation warnings?
I got the following warnings when I install R.oo. Are these warnings normal? Should I reinstall the package as mentioned in the warnings? How to reinstall? The sessionInfo() is at the end. > install.packages("R.oo", dependencies=T) Warning in install.packages("R.oo", dependencies = T) : argument 'lib' is missing: using '/utility/R' also installing the

OO programming & S3/S4 paradigm - General question
Hi, Being relatively new to OO programming and not so old on R, I noticed the possibility to do OO programming in R. But it seems there is two "paradigms" S3 that seems the old one but is the one used in the R.oo package and S4 which seems more recent As a starting point, which one is best to use? Is R.oo useful? what are the main difference between the two? Any feedback

Documenting different OO-aproaches in R as a package?
Hello, I see some people including myself confused by the different object-oriented approaches in R (S3, S4, OOP, R.oo etc.). Would it be ok to collect examples and solutions for the different OO-packages in one package and add a vignette for documentation? (assuming I find time for this task) I mean in this case the package would not add data or functionality to R or serve as a companion

setMethod confusion -best reference for S4 programming
Thanks I think you have both answered my question (reckon Ill go S3 on that). As an adjunct to this do you know what might be the best reference to the S4 methods current implementation. I have ordered the Chambers book "Programming with Data", and I have a short tutorial-- "S4 Classes in 15 pages, more or less". Have I missed any other useful resources? Stephen Henderson

First call to constructor fails (R.oo)
Hi all, I'm trying to do some object-oriented programming in R using the R.oo package. Right from the start I encountered a strange (at least for me) problem. I define a new class/constructor based on the R.oo documentation. However the first attempt to create an object fails: === Code: === library(R.oo); setConstructorS3("MyClass",function(param) { print(param);

R.oo modify an object inside another classes method
Can someone show me how to modify one (R.oo) class's object inside another (R.oo) class's method? Is that possible with the R.oo package? A quick example or reference to an example would be outstanding... Thanks, Ben [[alternative HTML version deleted]]

R.oo Destructors
Has anyone figured out how to create a destructor in R.oo? How I'd like to use it: I have an object which opens a connection thru RODBC (held as a private member) It would be nice if the connection closes automatically (inside the destructor) when an object gets gc()'ed. Thanks in advance. Regards, Ken BTW, a >BIG< thanks to Henrik Bengtsson for creating the R.oo package! Lucky

Methods dispatch and inheritance R.oo
Hi to all members, i have a question about class inheritance and methods using R.oo package: I have the following code and it doesn't work, guess i'm doing smth wrong and there is nothing in the help. library(R.oo) setConstructorS3("ClassA", function(A=15) { extend(Object(), "ClassA", .size = A ); }) setMethodS3("print", "ClassA",

R.oo data members / inheritance
If someone is able, can you tell me if there is a better way to do this? More specifically, do I have to rewrite all of the data members stuff and extend stuff of parent class in the child class? See below. Thanks in advance! Example 1: setConstructorS3("ClassA", function(A,x) { if(missing(A))A=15; if(missing(x))x=NA; extend(Object(), "ClassA", .size = A, .x=x

R.oo static field
How can I define a static member of a class? not a static method, rather a static field that would be accessed by all instances of the class.

Difficulties with R.oo (static fields, etc.)
I would like to use R.oo and tcltk to implement a Turtle World. I have encountered many problems because: 1) I am not sure how to implement static fields with R.oo 2) I am not sure how to implement a constructor that would call a function only for the first instance of a class (i.e., to initialize value of static fields only once) 3) I am not sure how to remove/delete cleanly existing

Question about R.oo package
Dear R.oo package users, while testing some functionality of the R.oo, I found that during the first construction of a object from a class, the constructor is twice called, but only one object is finalized. In all subsequent creation processes, the constructor is (expectedly) called once. Here some example code: library(R.oo) setConstructorS3("Test_class",function(val) {

Documentation of S3 and S4 classes, inheritance
I'd like to have a class A that computes a likelihood, and a subclass B that computes the same likelihood by sometimes throws in an additional term (B includes measurement error). So B's likelihood needs to call A's, and then (sometimes) multiply by an additional term. It sounds as if, in the S3 scheme, NextMethod is supposed to do this: like.A <- function(stuff) compute value

R.oo: do work on data member at construction
Hello, I'd like to 'do work' on data members upon construction (i.e. without implementing it in a get method). Is this the best way to create data member 'z' upon construction? I'm thinking if .z=paste(x,y) below gets more complex I'll run into issues. setConstructorS3("MyClass", function(x=NA,y=NA,...) { this <- extend(Object(), "MyClass",

Dispatch method on S3 or S4 class
Hello, I've been attempting to make a generic method that dispatches on the first argument, which can be either an S3 or an S4 class. This is as far as I've gotten. Any suggestions about what to try next ? library(aroma.affymetrix) library(GenomicRanges) setGeneric("analyse", function(x, y, ...) standardGeneric("analyse")) setMethodS3("analyse",

Objects in R
Hi, A few comments from a fairly experienced R user who worked for several years on a R-based bioinformatics analysis framework. I don't want to misrepresent anyone's views, but... There are real disadvantages to the "objects-as-C-structs" and functions/methods which "mutate" based on argument type. i.e. S4. (1)Novices simply don't understand it.

S3 vs. S4
Dear R People: Could someone direct me to some documentation on the difference between S3 and S4 classes, please? For example, why would a person use one as opposed to another? Maybe pros and cons of each? Thanks in advance! R Version 2.2.0 (I'm downloading the new one this afternoon!) Windows. Happy New Year! S4 pass-by-value work-around?
Howdy all, I have a problem that I'd like some advice/help in solving---it has to do with R's pass-by-value system. I understand the issue, but am wondering if anyone has found a working solution in dealing with it for cases when one wants to modify an object inside of a method, specifically when working with S4. I'm aware that R.oo is able to deal with this using S3, but I'd

Clases S3, S4...

S4 vs Reference Classes
Hi, I'm looking for some guidance on whether to use S4 or Reference Classes for an analysis application I'm developing. I'm a C++/Python developer, and like to 'think' in OOD. I started my app with S4, thinking that was the best set of OO features in R. However, it appears that one needs Reference Classes to allow object methods to assign values (other than
